Project description:Purpose: The goal of this study was to generate mRNA profiles for MCF7 breast cancer cells expressing phospho-deficient STAT5a point mutants with treatment of prolactin (PRL) to determine differential global genomic effects in breast cancer. This data was compared to in vitro studies using the same cells to determine phenotypic outcomes of the STAT5a point mutations. Methods: mRNA profiles of prolactin (PRL) treated or untreated MCF7 cells expressing wild type (WT)-STAT5a, or phospho-deficient point mutants Y694F-, S726A-, or S780A-STAT5a were generated in triplicate by sequencing on the S4 flow cell platform of the Illumina NovaSEQ 6000 System (Illumina, Inc), generating ≥50 million 150 bp paired-end (PE) reads per sample. All libraries were prepared and sequenced in a single batch/flow cell lane. Results: RNA-sequencing and subsequent Ingenuity Pathway Analysis predicted that loss of each phospho-site differentially affected both prolactin-induced gene expression as well as functional pathways of breast cancer (e.g. cell survival, proliferation, and colony formation). Gene set analysis for transcription factor activity (using ENCODE project ChIP-sequencing and the web platform Enrichr), illustrated multiple transcription factors at work in MCF7 cells expressing each phospho-deficient STAT5a point mutant, indicating that these point mutants have roles regulating STAT5a activity at various enhancer/promoters in a enhancer/promoter specific context. Development of mammary luminal progenitor cells is controlled by the transcription factor STAT5A

Project description:Mammary alveologenesis is abrogated in the absence of the transcription factors STAT5A/5B that mediate cytokine signaling. To reveal the underlying causes for this developmental block we studied mammary stem and progenitor cells. While loss of STAT5A/5B did not affect the stem cell population and their ability to form mammary ducts, luminal progenitors were greatly reduced and unable to form alveoli during pregnancy. Temporally-controlled expression of transgenic STAT5A in mammary epithelium lacking STAT5A/5B restored the luminal progenitor population and rescued alveologenesis in a reversible fashion in vivo. Taken together, STAT5A is necessary and sufficient for the establishment of luminal progenitor cells. Prolactin-inducible Stat5a-mediated and Stat5b-mediated gene profiles

Project description:Stat5a and Stat5b proteins are highly homologous with greater than 90% amino acid identity and share binding to the palindromic Stat5 consensus sequence, TTCNNNGAA, but individual roles of each transcription factor in breast cancer have not been thoroughly evaluated. To determine the degree of similarity between transcripts modulated by Stat5a and Stat5b proteins in human breast cancer, we utilized genome-wide transcript profiling to identify genes regulated specifically by Stat5a or Stat5b in response to prolactin. Stat5a or Stat5b was transiently overexpressed using adenoviral gene delivery in MCF7 breast cancer cells followed 16 hr serum starvation and a brief 4 hr exposure to 10nM human prolactin to identify immediate-early transcripts modulated by each transcription factor. Basal activation of Stat5a or Stat5b was not present in cells not stimulated with prolactin. mRNA from each condition was harvested and validated using the Agilent bioanalyzer. cDNA was generated and genome-wide transcript profiling was performed in triplicate using the Affymetrix HuGene 1.0 ST array.

Transcriptomics indicate nuclear division and cell adhesion not recapitulated in MCF7 and MCF10A compared to luminal A breast tumours

Project description:To better understand the tumour-modelling efficacy of cell lines, we performed RNA-seq analyses on 2D and 3D cultures of tumourigenic MCF7 and non-tumourigenic MCF10A and augmented our data with published datasets. To our knowledge, this was the first RNA-seq dataset comprising 2D and 3D cultures of MCF7 and MCF10A within the same experiment. We then compared tumourigenesis within cell lines (MCF7-vs-MCF10A) and tumourigenesis within clinical tissues (Luminal A-vs-Normal) from the TCGA-BRCA dataset and considered whether the same cancer-related processes could be observed.

To investigate this, we examined the RNA abundance of Myc and Myc phospho-mutants (T58A, S71A/S81A, and Myc-4A) against a GFP control. Three independent biological replicates of the five samples (Myc, T58A, S71A/S81A, Myc-4A and GFP control) were isolated on day 4 and processed on Affymetrix HG-U133 Plus2 chips.
