Project description:Angiomyolipomas (AMLs) are the most common renal manifestation in patients with Tuberous Sclerosis Complex. The recapitulation of AMLs experimentally has remained a challenge, precluding the study of tumor mechanisms. Here we used Next-Generation Sequencing to analyze the transcriptomes of renal organoids derived from TSC2-/-, TSC2+/- or TSC2+/+ human induced pluripotent stem cells (hiPSCs) derived from a patient diagnosed with Tuberous Sclerosis Complex. Organoids derived from TSC2-/- hiPSCs but not from isogenic TSC2+/- or TSC2+/+ hiPSCs shared a common transcriptional signature and a myomelanocytic cell phenotype with kidney AMLs.

Single cell RNA-seq of hiPSC-derived kidney organoids differentiated within self-assembling peptide hydrogels and the animal-derived matrix Matrigel

Project description:scRNA-seq was used to characterise hiPSC-derived kidney organoids differentiated within fully synthetic self-assembling peptide hydrogels of variable mechanical strengths and compare these to organoids differentiated within the animal-derived matrix, Matrigel. Organoids were matured in the respective matrices until day 24 of differentiation and 6 organoids per support matrix were then pooled and dissociated using the cold-active protease from Bacillus licheniformis. Cells were processed on the 10x Genomics Chromium platform using the Single-Cell 3’ v3.1 protocol. The NextSeq500 (Illumina) was used to sequence the libraries generated and initial processing of the data was carried out using the 10X Genomic Cell Ranger v3.1.0 pipeline.

Project description:Here, establishing expansion cultures of hiPSC-derived ureteric bud tip cells, an embryonic precursor that gives rise to collecting ducts, we succeeded in advancing the developmental stage of collecting duct organoids and showed that all collecting duct organoids derived from PKD1-/- hiPSCs spontaneously develop multiple cysts, clarifying the initiation mechanisms of cystogenesis.

Project description:Purpose: To identify transcriptomic features of hiPSC-derived cells with a good capability to generate retinal organoids Methods: Human induced pluripotent stem cell (hiPSC) samples were collected at two time points for RNA sequencing (day zero and seven, each time point in triplicate). Cell pellets were collected and flash frozen. Total RNA was extracted by a phenol/chloroform method using TRIzol LS reagent (ThermoFisher Scientific, MA) according to the manufacturer's guidelines. tRNA was treated with DNAse I prior to library preparations being performed for RNAsequencing. Results: Human iPSC lines show variation in their ability to differentiate into a neuroectodermal/early eye field phenotype. This study identified a panel of signature transcripts that were differentially expressed at seven days of differentiation, between lines of low- and high-retinal propensity. Conclusions: This study provides a gene profile that identifies which hiPSC-derived cells have a good capability to generate retinal organoids. This allows for the analysis of retinal propensity by quantitative PCR within the first seven days of differentiation.
