A ¨omic¨ approach to Pyrocystis lunula

Project description:Pyrocystis lunula (Schutt) is a photoautotrophic unarmoured dinoflagellate, commonly found in marine environments. Today it exist several biotechnological applications derived from the bioluminescent system of this species. From a post-genomic perspective, and in order to study the whole proteome of P. lunula, a ¨omic¨ approach (transcriptomic-proteomic analysis) was initiated using fresh microalgae samples. A total of 80.875.390 reads were generated (400.000 conting, XXX pb) and 17.461 peptides were detected, getting 3.182 protein identification hits. The identified proteins were categorized according to functional description and gene ontology classification. In this study, it has been developed and described the first proteomic analysis of the microalgae P. lunula. In addition to shed light on a series of important factors involved with the processes of regulation of gene expression. The presence of the luciferin-binding protein (LBP), which had not been described so far in Pyrocystis, is highlighted.

SRA of transcriptome of Hevea brasiliensis

Project description:We first report the use of next-generation massively parallel sequencing technologies and de novo transcriptome assembly to gain insight into the wide range of transcriptome of Hevea brasiliensis. The output of sequenced data showed that more than 12 million sequence reads with average length of 90nt were generated. Totally 48,768 unigenes (mean size = 488 bp) were assembled through transcriptome de novo assembly, which represent more than 3-fold of all the sequences of Hevea brasiliensis deposited in the GenBank. Assembled sequences were annotated with gene descriptions, gene ontology and clusters of orthologous group terms. Total 37,373 unigenes were successfully annotated and more than 10% of unigenes were aligned to known proteins of Euphorbiaceae. The unigenes contain nearly complete collection of known rubber-synthesis-related genes. Our data provides the most comprehensive sequence resource available for study rubber tree and demonstrates the availability of Illumina sequencing and de novo transcriptome assembly in a species lacking genome information. Multi-omics analysis reveals concerted molecular responses to heat stress in a “red tide” dinoflagellate

Project description:Harmful algal blooms are induced largely by nutrient enrichment common in warm waters. An increasingly frequent phenomenon is the “red tide”: blooms of dinoflagellate microalgae that accumulate toxins lethal to other organisms in high doses. Here, we present the de novo assembled genome (~4.75 Gbp) of Prorocentrum cordatum, a globally abundant, bloom-forming dinoflagellate, and the associated transcriptome, proteome, and metabolome data from axenic cultures to elucidate the microalgal molecular responses to heat stress. We discovered, in a high-G+C genome with long introns and extensive genetic duplication, a complementary mechanism between RNA editing and exon usage that regulates dynamic expression and functional diversity of genes and proteins, and metabolic profiles that reflect reduced capacities in photosynthesis, central metabolism, and protein synthesis. These results based on multi-omics evidence demonstrate the genomic hallmark of a bloom-forming dinoflagellate, and how the complex gene structures combined with multi-level transcriptional regulation underpin concerted heat-stress responses.

RNA-seq of Chlorella sp. HS2: Comparison between freshwater and marine conditions at exponential and stationary growth phases

Project description:Chlorella sp. HS2 is a halotolerant microalga exhibiting relatively high biomass productivity and substantially high lipid accumulation in marine growth media, which suggests this alga as an important crop for industrial algal cultivation systems. To determine pathways leading to HS2's acclimation responses to salt stress, we performed RNA-seq analysis with triplicated cultures grown in freshwater and marine media at both exponential and stationary growth phases. We then run de novo assembly to obtain HS2 transcriptome, which in turn was annotated and processed to extract dysregulated pathways. Results showed a large proportion of down-regulated genes, for instance photosynthesis and TCA pathways. Photosynthesis appeared, however, to recover at the stationary phase, while the general down-regulation pattern was maintained.
