Project description:Cell growth rate is regulated in response to resource availability including the abundance, and molecular form, of essential nutrients. In the model eukaryotic cell, Saccharomyces cerevisiae (budding yeast), the molecular form of environmental nitrogen impacts both cell growth rate and mRNA expression. Disentangling causal relationships between nitrogen availability, cell growth rate and differential gene expression poses a considerable challenge. Using experimental control of cell growth rate using chemostats, we studied the effect of variation in environmental nitrogen on differential gene expression. We find that the primary determinant of nitrogen-regulated gene expression is nitrogen abundance whereas variation in nitrogen source affects the expression of only a small number of transcripts with highly specialized functions. To study the dynamics of nitrogen-responsive gene expression we perturbed steady-state nitrogen-limited chemostat cultures by addition of either proline or glutamine. Addition of either proline or glutamine to cells growing in nitrogen-limited chemostats results in repression of the nitrogen catabolite repression (NCR) regulon consistent with nitrogen abundance, and not nitrogen source, being the primary determinant of nitrogen-regulated gene expression. We find that a transition from nitrogen-limited to nitrogen-replete conditions is accompanied by rapid induction of transcripts required for protein translation. We identified a reciprocal relationship between specific regulons required for protein translation (RP and RiBi) and the NCR regulon. Using mathematical modeling we find evidence that cells adopt a metabolically inefficient growth mode during this transition. By means of high resolution time series analysis we find evidence that rapid, and potentially accelerated, mRNA degradation plays an important role in remodeling gene expression programs in response to change in environmental nitrogen. We propose that the evolutionarily conserved TORC1 signaling pathway orchestrates the balance between protein translation and assimilation of nitrogen sources at the transcriptional level to optimize rates of cell proliferation.

Project description:To optimize access to nitrogen under limiting conditions, root systems must continuously sense and respond to local or temporal fluctuations in nitrogen availability. In Arabidopsis thaliana and several other species, external N levels that induce only mild deficiency stimulate the emergence of lateral roots and especially the elongation of primary and lateral roots. However, the identity of the genes involved in this coordination remains still largely elusive. In order to identify novel genes and mechanisms underlying nitrogen-dependent root morphological changes, we investigated time-dependent changes in the root transcriptome of Arabidopsis thaliana plants grown under sufficient nitrogen or under conditions that induced mild nitrogen deficiency.

Project description:Nutrient remobilization during leaf senescence nourishes the growing plant. Understanding the regulation of this process is essential for reducing our dependence on nitrogen fertilizers and increasing agricultural sustainability. Our lab is interested in chromatin changes that accompany the transition to leaf senescence. Previously, darker green leaves were reported for Arabidopsis thaliana hac1 mutants, defective in a gene encoding a histone acetyltransferase in the CREB-binding protein family. Here, we show that two Arabidopsis hac1 alleles display delayed age-related developmental senescence, but have normal dark-induced senescence. Using a combination of ChIP-seq for H3K9ac and RNA-seq for gene expression, we identified 44 potential HAC1 targets during age-related developmental senescence. Genetic analysis demonstrated that one of these potential targets, ERF022, is a positive regulator of leaf senescence. ERF022 is regulated additively by HAC1 and MED25, suggesting MED25 may recruit HAC1 to the ERF022 promoter to increase its expression in older leaves.

Project description:Nitrogen is the most important mineral nutrient of plant. As a worldwide and economically important vegetable, cucumber (Cucumis sativus L.) has a strong nitrogen-dependence. We took whole transcriptome sequencing approach to compare the gene expression profiles of cucumber leaves and roots grown under sufficient or insufficient nitrate supply. Analysis of the transcriptome data revealed that the root and leaf adapt different response mechanisms to long-term nitrogen deficiency. Photosynthesis and carbohydrate biosynthetic process were pronouncedly and specifically reduced in leaf, while the ion transport function, cell wall and phosphorus-deficiency response function seem systematically down-regulated in root. Genes in nitrogen uptake and assimilation are decreased in root, but some are increased in leaf under nitrogen deficiency. Several lines of evidence suggest that the altered gene expression networks support the basic cucumber growth and development likely through successful nitrogen remobilization involving in the induced expression of genes in ABA and ethylene pathways.

Project description:Nutrient availability, in particular that of carbon (C) and nitrogen (N), is one of the most important factors for the regulation of plant metabolism and development. In addition to independent utilization, the ratio of C to N metabolites in the cell is also important for the regulation of plant growth including. Plants sense and respond to the balance of carbon (C) and nitrogen (N) nutrients (C/N-nutrient) available to them, a process called the C/N-nutrient response. We previously demonstrated that disrupted high C/low N stress condition promotes the senescence progression in Arabidopsis plants. However, the molecular basis of C/N-nutrient responsive senescence regulation remains unclear. In this study, we carried out proteome analysis of phosphorylation dynamics in response to high C/low N nutrient stress.

In monocarpic crops such as barley, it leads to massive remobilization of nitrogen (primarily from degradation of photosynthetic proteins) and other nutrients to developing seeds. Senescence has therefore a major impact on both yield and seed/grain quality. To further investigate this process, a proteomic comparison of flag leaves of late-senescing barley variety ‘Karl’ and a near-isogenic early-senescing line, ‘10_11’, was performed at 14 and 21 days past anthesis, using both two-dimensional gel-based and label-free quantitative mass spectrometry-based (‘shotgun’) proteomic techniques. Overall, this approach identified >9,000 barley proteins, and one-third of them were quantified. Analysis focused on proteins that were significantly (P-value ≤0.05; difference ≥1.5-fold) upregulated in early-senescing line ‘10_11’ as compared to ‘Karl’, as these may be functionally important for the senescence process. Many proteins in this group, including several membrane and intracellular receptors, glucanases, enzymes with possible roles in cuticle modification, classical pathogenesis-related proteins, membrane transporters and proteins involved in DNA repair, have likely or putative functions in plant pathogen defense. Additionally, several proteases and elements of the ubiquitin-proteasome system were upregulated in line ‘10_11’; these proteins may be involved in nitrogen remobilization, and in the regulation of both senescence and plant defense reactions. Together, our data shed new light, at the protein level, on the importance of plant defense reactions during senescence, on senescence regulation, and possibly on crosstalk between senescence regulation and plant-pathogen interaction.
