The Dynamics of Diverse Segmental Amplifications in Populations of Saccharomyces cerevisiae Adapting to Strong Selection

Project description:Population adaptation to strong selection can occur through the sequential or parallel accumulation of competing beneficial mutations. The dynamics, diversity and rate of fixation of beneficial mutations within and between populations are still poorly understood. To study how the mutational landscape varies across populations during adaptation, we performed experimental evolution on seven parallel populations of Saccharomyces cerevisiae continuously cultured in limiting sulfate medium. By combining qPCR, array CGH, restriction digestion and CHEF gels, and whole genome sequencing, we followed the trajectory of evolution to determine the identity and fate of beneficial mutations. Over a period of 200 generations, the yeast populations displayed parallel evolutionary dynamics that are driven by the coexistence of independent beneficial mutations. Selective amplifications rapidly evolve under this selection pressure, in particular common inverted amplifications containing the sulfate transporter gene SUL1. Compared to single clones, detailed analysis of the populations uncovers a greater complexity whereby multiple subpopulations arise and compete despite a strong selection. The most common evolutionary adaptation to strong selection in these populations grown in sulfate limitation is determined by clonal interference, with adaptive variants both persisting and replacing one another.

The most common trajectories to adaptation in these populations are incomplete soft sweeps, with adaptive variants replacing one another. These are CGH arrays. Each experiment compares the DNA content of an experimentally evolved strain with its ancestor.

Single-cell phenotyping and RNA sequencing reveal novel patterns of gene expression heterogeneity and regulation during growth and stress adaptation in a unicellular eukaryote

Project description:Phenotypic cell-to-cell variability is central for microbial populations and contributes to cell function, stress adaptation and drug resistance. Gene-expression heterogeneity underpins this variability, but has been challenging to study genome-wide. Here, we report a novel approach which combines imaging of individual fission yeast cells with single-cell RNA sequencing (scRNA-seq) and Bayesian normalisation. We analyse >2000 single cells and >700 matching RNA controls in various environmental conditions that include reposnse to various stresses as well as growth and entry into stationary phase.

Karyotype analysis of radicicol-resistant yeast colonies by array CGH (Radr1,2,3)

Project description:Aneuploidy, a state of having uneven numbers of chromosomes, is a form of large-effect mutation able to confer adaptive phenotypes under diverse stress conditions. Here we investigate whether pleiotropic stresses could in turn induce aneuploidy in budding yeast. Cells exposed to radicicol, an Hsp90 inhibitor, exhibit chromosomal instability. To assess the karyotype of cells with an acquired resistance to radicicol, array CGH was used to compare three stably resistant yeast colonies to a WT strain.

Physiological Characterization of Adaptive Evolutionary Dynamics

Project description:Long-term laboratory evolution experiments provide a controlled record of evolutionary dynamics and metabolic change in microorganisms. Nevertheless, the correspondence between genetic mutation and phenotypic adaptation remains elusive, partly because of the overwhelming number of genetic changes that accrue after tens-of-thousands of generations. Using a coarse-grained characterization of bacterial physiology applied to Lenski's laboratory-evolved strains of Escherichia coli, we identify an intermediate measure between genotype and phenotype that provides insight into the dynamics of adaptation.

Yeast W303 SSD1-V cell cycle

Project description:SSD1 is a polymorphic locus in budding yeast with many pleiotropic effects. Our lab had previously done transcript microarray of W303a in an ssd1-d background, and here we have carried out another transcript microarray across the cell cycle in an isogenic SSD1-V background. We find that a large fraction of budding yeast transcripts is differentially expressed in these cells. Ssd1 has recently been shown to bind mRNAs in vivo, but very few of these mRNAs show significant changes in levels in the SSD1-V versus ssd1-d comparison. About 20% of cell cycle-regulated transcripts are affected by SSD1-V and most of these transcripts show sharper amplitudes of oscillation in SSD1-V cells. Many transcripts whose gene products influence longevity are also affected, the largest class of which are involved in translation. Ribosomal protein mRNAs are globally down-regulated by SSD1-V. Cells were synchronized with alpha factor and sampled every 10 min across 2 cell cycles. A total of 13 samples were analyzed. No replicates were included. cDNA of the cell cycle samples were labelled with Cy5. For Cy3 labelling, asynchronous yeast population was used.
