Project description:BAP1 is a nuclear deubiquitinating enzyme in the ubiquitin carboxyterminal-hydrolase subfamily that is involved in chromatin remodeling. It has been demonstrated to function as a tumor suppressor gene in multiple human malignancies. Molecular studies have found recurrent somatic mutations in BAP1 in intrahepatic cholangiocarcinoma. We have characterized the role of BAP1 in ICC development through a combination of whole genome ChIP-on-chip and transcriptional profiling of the mouse hepatic tumors. In this dataset, we include the expression data obtained from dissected mouse livers containing tumors using a gain-of-function mutation in KRAS (G12D), as well as loss-of-function mutation in BAP1. These data are used to obtain genes that are differentially expressed in response to Bap1 loss.

Project description:Inactivating mutations of BAP1 are linked with an increased risk of developing metastasis in UM, but the roles of BAP1 in UM progression is unclear. To characterize BAP1’s functions in UM, we performed RNA sequencing on BAP1 wild-type and mutant UM cell lines. Gene set enrichment analysis showed that there is metabolic heterogeneity in BAP1 mutant UM cells based on their oxidative phosphorylation gene signature.

Project description:Comparison of gene expression in murine Kras mutant (LLC, AE17, MC38, FULA1) and Kras wildtype cell lines (B16F10, PANO2, CULA). First gene expression of benign cells and tissue ( BMDM, TEC, LUNG, BMMC) was subtracted from both Kras mutant or Kras wildtype gene expression profiles. Second Kras mutant gene expression was compared to Kras wildtype gene expression. Cell lines expressing genetically modified Kras gene were included in the analysis. Genetic modification was either done by overexpression of mutant KRAS harboring a G12C mutation or silencing with shRNA targeting Kras. shControl cell lines were used also as wildtype samples in different analysis presented in the manuscript except MC38 ( run on chip MoGene_1.0).

Differential analysis revealed that BAP1 loss is associated with an upregulated gene expression profile of multiple cell adhesion molecules (CAMs), including E-cadherin (CDH1), cell adhesion molecule 1 (CADM1), and syndecan-2 (SDC2).

Project description:To identify target genes of mutant ASXL1 and BAP1 in hematopoietic cells, we performed RNA-seq using murine c-kit positive cells transduced with ASXL1-MT (MT) or ASXL1-MT-K351R (KR) together with vector or BAP1. Method：Murine c-kit positive bone marrow cells were transduced with ASXL1-MT (MT) or ASXL1-MT-K351R (KR) (coexpressing blastcidin resistant gene) together with vector or BAP1 (coexpressing puromycin resistant gene). After the selection with blasticidin and puromycin for three days, colony-forming cells were collected to extract RNA for RNA-seq analysis.
