Project description:Adipose development is regulated by a series of complicate processes, and non-coding RNAs (ncRNAs) such as circRNA have been reported to play important roles in regulating adipocytes proliferation and differentiation. In this study we profifile the expression of circRNA in cattle fat tissue from calf and adult developmental stages and detect 14,274 circRNA candidates. Some of these circRNAs are differentially expressed between two developmental stages.

Project description:Long noncoding RNAs (lncRNAs) and circular RNAs (circRNAs), which were proved to play a crucial role in regulating cell differentiation and tissue development. However, the expression profiles of different RNAs, such as mRNA, lncRNAs, and circRNAs in different adipose tissues, are still largely unclear. To shed light on this issue, we performed the systematic analysis of mRNAs, lncRNAs, and circRNAs obtained from intramuscular adipose tissues (IAT), subcutaneous adipose tissues (SAT), visceral adipose tissues (RPAT), and mesenteric adipose tissues (MAT) tissues of Chinese Erhualian pigs using high-throughput sequencing. A total of 1,695, 1,878, 494, 1,300, 902, and 355 differentially expressed (DE) mRNAs, 318, 399, 192, 251, 249, and 347 DE lncRNAs, 1,367, 1,007, 999, 1,153, 1,256, and 837 DE circRNAs were identified in IAT versus SAT, IAT versus RPAT, SAT versus RPAT, MAT versus IAT, MAT versus SAT, and MAT versus RPAT, respectively. Gene ontology (GO) enrichment analyses showed these DE genes were mainly involved in lipid metabolic and immune response. Next the co-expression network construction of mRNAs-lncRNAs revealed several key lncRNAs such as MSTRG.604204 and MSTRG.604206 might associated with lipid metabolic. Tissue specific analysis indicated that circRNA exhibited the highest tissue specificity than lncRNA and mRNA, and the IAT had the most tissue specific lncRNA, mRNA, and circRNA compared with other tissues. Taken together, this study gives us a novel clue to the role of mRNAs, lncRNAs and circRNAs in fat metabolism, thus improving our understanding of the regulation mechanism of different gene expression profiles in adipose deposition

Project description:Non-coding RNAs are emerging as novel regulators in adipocyte differentiation and function. Circular RNAs (circRNAs) are a new class of non-coding transcripts generated across all eukaryotic tissues, but their function in adipose biology remains unknown. Here we perform deep sequencing of visceral and subcutaneous fat to discover thousands of adipose circRNAs, many of which are species-conserved, tissue-specific and dynamically regulated during adipogenesis and obesity. We identified circTshz2-1 and circArhgap5-2 as indispensable regulators of adipogenesis in vitro. To characterize the function of circRNAs in vivo, we injected adenoviral shRNA targeting circArhgap5-2 into mouse inguinal tissue and found that the expression of this circRNA was essential in maintaining the global adipocyte transcriptional programme involved in lipid biosynthesis and metabolism. Furthermore, we demonstrated that the pro-adipogenic function of circArhgap5-2 is conserved in human adipocytes. Our results provide important evidence that circRNAs serve as important regulators in adipocyte differentiation and metabolism.

Project description:Circular RNAs (circRNAs), formed by the atypical head-to-tail splicing of exons, have re-emerged as a potentially interesting RNA species given recent reports of a surprising diversity and abundance of circRNA in organisms ranging from worm to human. Here, using deep RNA sequencing, we profiled different RNA species in mouse and observed that circRNAs are significantly enriched in neural tissue, relative to other tissues. Using PacBio sequencing, we determined, for the first time, the circular structure of this population of circRNAs as well as their full-length sequences. We discovered that a disproportionate fraction of the brain circRNA population is derived from host genes that code for synaptic proteins. Moreover, based on the separate profiling of the RNAs localized in neuronal cell bodies and neuropil (enriched in axons and dendrites), we found that, on average, circular RNAs are more enriched in the neuropil than their host gene mRNA isoforms. Using high resolution in situ hybridization we, for the first time, directly visualized circRNA punctae in the dendrites of neurons. The host gene origin and location of the circRNA in neurons suggest the possibility that circRNAs might participate in the regulation of synaptic function and plasticity. Consistent with this idea, we observed via profiling at different developmental stages, that the abundance of many circular RNAs changes abruptly at a time corresponding to synaptogenesis. In addition, following a homeostatic downscaling of neuronal activity many circRNAs exhibit significant up or down-regulation. These data indicate that brain circRNAs are positioned to respond to and regulate synaptic function. Project description:Circular RNAs (circRNA) are a novel class of widespread non-coding RNAs (ncRNAs) that regulate gene expression in mammals. Recent studies demonstrate that functional peptides can be encoded by short open reading frames (sORFs) in ncRNAs, including circRNAs. In this study, through deep RNA sequencing on human endometrial cancer (EC) samples and their paired adjacent normal tissues, we uncovered that the circRNA hsa-circ-0000437 is significantly reduced in EC compared to matched paracancerous tissue. The hsa-circ-0000437 contains a sORF encoding a functional peptide termed as CORO1C-47aa. Overexpression of CORO1C-47aa is capable of inhibiting angiogenesis at the initiation stage by suppressing endothelial cell proliferation, migration, and differentiation through competing with TACC3 to bind to ARNT and suppress VEGF. The anti-tumor effects of CORO1C-47aa on EC progression suggest that CORO1C-47aa has a potential value in anti-carcinoma therapies and deserves further investigation.

Project description:The prevalence of obesity and overweight is steadily rising, posing a significant global challenge for humanity. The fundamental cause of obesity and overweight lies in the abnormal accumulation of adipose tissue. While numerous regulatory factors related to fat deposition have been identified in previous studies, a considerable number of regulatory mechanisms remain unknown. tRNA-derived small RNAs (tsRNAs), a novel class of non-coding RNAs, have emerged as significant regulators in various biological processes. In this study, we obtained small RNA sequencing data from subcutaneous white adipose tissue and omental white adipose tissue of lean and obese pigs. In addition, we similarly obtained tsRNAs profiles from scapular brown adipose tissue (BAT), inguinal white adipose tissue (iWAT) and epigonadal white adipose tissue (eWAT) of normal mice. Finally, we successfully identified a large number of expressed tsRNAs in each tissue type and identified tsRNAs conserved in different adipose tissues of pigs and mice. These datasets will be a valuable resource for elucidating the epigenetic mechanisms of fat deposition.
