Project description:We report LipocyteProfiler, which is an unbiased high-throughput profiling assay, that uses a combination of dyes that make it amenable to large-scale and high-capacity profiling of lipid accumulating cell types. As exemplified by its application in adipocytes, we demonstrate that our customised morphometric approach is capable of surveying diverse cellular mechanisms by generating depot-specific, trait/process-specific and allele-specific morphological and cellular profiles. The approach demonstrated here paves the way to large-scale and high-capacity arrayed and pooled forward and reverse phenotypic genetic profiling in lipid storing cell types

Project description:Atopic dermatitis (AD) is a common inflammatory skin disease with underlying defects in epidermal function and immune responses. The goal of this study was to investigate differences in gene expression in lesional skin from patients with mild extrinsic or intrinsic AD compared to skin from healthy controls and from lesional psoriasis skin. The aim was to identify differentially expressed genes involved in skin barrier formation and inflammation, and to compare our results with those reported for patients with moderate and severe AD. A total of 31 samples were analyzed: 8 healthy skin, 9 psoriatic plaques, 4 extrinsic AD lesional skin, 10 intrinsic AD lesional skin.

Project description:Many factors affect the presence and exchange of individuals among subpopulations and influence not only the emergence, but the strength of ensuing source-sink dynamics within metapopulations. Yet their relative contributions remain largely unexplored. To help identify the characteristics of empirical systems that are likely to exhibit strong versus weak source-sink dynamics and inform their differential management, we compared the relative roles of influential factors in strengthening source-sink dynamics. In a series of controlled experiments within a spatially explicit individual-based model framework, we varied patch quality, patch size, the dispersion of high- and low-quality patches, population growth rates, dispersal distances, and environmental stochasticity in a factorial design. We then recorded source-sink dynamics that emerged from the simulated habitat and population factors. Long-term differences in births and deaths were quantified for sources and sinks in each system and used in a statistical model to rank the influences of key factors. Our results suggest that systems with species capable of rapid growth, occupying habitat patches with more disparate qualities, with interspersed higher- and lower-quality habitats, and that experience relatively stable environments (i.e., fewer negative perturbations) are more likely to exhibit strong source-sink dynamics. Strong source-sink dynamics emerged under diverse combinations of factors, suggesting that simple inferences of process from pattern will likely be inadequate to predict and assess the strength of source-sink dynamics. Our results also suggest that it may be more difficult to detect and accurately measure source-sink dynamics in slow-growing populations, highly variable environments, and where a subtle gradient of habitat quality exists.

Project description:Chimeras have played a foundational role in biology, for example by enabling the classification of developmental processes into those driven intrinsically by individual cells versus those driven extrinsically by their extracellular environment. Here, we extend this framework to decompose evolutionary divergence in gene expression and other quantitative traits into cell-intrinsic, extrinsic, and intrinsic-extrinsic interaction components. Applying this framework to reciprocal rat-mouse chimeras, we found that the majority of gene expression divergence is attributable to cell-intrinsic factors, though extrinsic factors also play an integral role. For example, a rat-like extracellular environment extrinsically up-regulates the expression of a key transcriptional regulator of the endoplasmic reticulum (ER) stress response in some but not all cell types, which in turn strongly predicts extrinsic up-regulation of its target genes and of the ER stress response pathway as a whole. This effect is also seen at the protein level for both genes we tested, suggesting propagation through multiple regulatory levels. We also demonstrate that our framework is applicable to a cellular trait, neuronal differentiation, and estimated the intrinsic and extrinsic contributions to its divergence. Finally, we show that many imprinted genes are dramatically mis-expressed in species-mismatched environments, suggesting that mismatch between rapidly evolving intrinsic and extrinsic mechanisms controlling gene imprinting may contribute to barriers to interspecies chimerism. Overall, our conceptual framework opens up new avenues to investigate the mechanistic basis of evolutionary divergence in gene expression and other quantitative traits in any multicellular organism.

Project description:MotivationCancer heterogeneity is observed at multiple biological levels. To improve our understanding of these differences and their relevance in medicine, approaches to link organ- and tissue-level information from diagnostic images and cellular-level information from genomics are needed. However, these 'radiogenomic' studies often use linear or shallow models, depend on feature selection, or consider one gene at a time to map images to genes. Moreover, no study has systematically attempted to understand the molecular basis of imaging traits based on the interpretation of what the neural network has learned. These studies are thus limited in their ability to understand the transcriptomic drivers of imaging traits, which could provide additional context for determining clinical outcomes.ResultsWe present a neural network-based approach that takes high-dimensional gene expression data as input and performs non-linear mapping to an imaging trait. To interpret the models, we propose gene masking and gene saliency to extract learned relationships from radiogenomic neural networks. In glioblastoma patients, our models outperformed comparable classifiers (>0.10 AUC) and our interpretation methods were validated using a similar model to identify known relationships between genes and molecular subtypes. We found that tumor imaging traits had specific transcription patterns, e.g. edema and genes related to cellular invasion, and 10 radiogenomic traits were significantly predictive of survival. Project description:Multiple sclerosis (MS) is the most frequent demyelinating disease and despite significant advances in the immunotherapy, disease progression still cannot be prevented. Promotion of remyelination, an endogenous repair process, represents a promising new treatment approach. However, spontaneous remyelination frequently fails in MS lesions due to an impaired differentiation of progenitor cells into mature, myelinating oligodendrocytes. Intrinsic oligodendroglial and extrinsic inflammatory factors may contribute to this differentiation block. Therefore, we compared induced pluripotent stem cell (iPSC)-derived oligodendrocytes (hiOL) from MS patients and healthy controls as well as their response to extrinsic factors. While functional capabilities or proteome compostion of both cell types were virtually indistinguishable, we discovered that Interferon-gamma (IFNγ) producing immune cells significantly impaired oligodendroglial differentiation and observed no differences in the functional capabilities or the proteome. In summary, these data indicate that the oligodendroglial differentiation block is not due to intrinsic oligodendroglial factors, but rather caused by the inflammatory environment present in MS lesions. These findings may contribute to the development of remyelination promoting strategies in MS.

Project description:Equivocal knowledge of the phase-specific drivers of natal dispersal remains a major deficit in understanding causes and consequences of dispersal and thus, spatial dynamics within and between populations. We performed a field experiment combining partial cross-fostering of nestlings and nestling food supplementation in little owls (Athene noctua). This approach disentangled the effect of nestling origin from the effect of the rearing environment on dispersal behaviour, while simultaneously investigating the effect of food availability in the rearing environment. We radio-tracked fledglings to quantify the timing of pre-emigration forays and emigration, foray and transfer duration, and the dispersal distances. Dispersal characteristics of the pre-emigration phase were affected by the rearing environment rather than by the origin of nestlings. In food-poor habitats, supplemented individuals emigrated later than unsupplemented individuals. By contrast, transfer duration and distance were influenced by the birds' origin rather than by their rearing environment. We found no correlation between timing of emigration and transfer duration or distance. We conclude that food supply to the nestlings and other characteristics of the rearing environment modulate the timing of emigration, while innate traits associated with the nestling origin affect the transfer phases after emigration. The dispersal behaviours of juveniles prior and after emigration, therefore, were related to different determinants, and are suggested to form different life-history traits.
