Gut Microbiota Interplay With COVID-19 Reveals Links to Host Lipid Metabolism Among Middle Eastern Populations.

Project description:The interplay between the compositional changes in the gastrointestinal microbiome, severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) susceptibility and severity, and host functions is complex and yet to be fully understood. This study performed 16S rRNA gene-based microbial profiling of 143 subjects. We observed structural and compositional alterations in the gut microbiota of the SARS-CoV-2-infected group in comparison to non-infected controls. The gut microbiota composition of the SARS-CoV-2-infected individuals showed an increase in anti-inflammatory bacteria such as Faecalibacterium (p-value = 1.72 × 10-6) and Bacteroides (p-value = 5.67 × 10-8). We also revealed a higher relative abundance of the highly beneficial butyrate producers such as Anaerostipes (p-value = 1.75 × 10-230), Lachnospiraceae (p-value = 7.14 × 10-65), and Blautia (p-value = 9.22 × 10-18) in the SARS-CoV-2-infected group in comparison to the control group. Moreover, phylogenetic investigation of communities by reconstructing unobserved state (PICRUSt) functional prediction analysis of the 16S rRNA gene abundance data showed substantial differences in the enrichment of metabolic pathways such as lipid, amino acid, carbohydrate, and xenobiotic metabolism, in comparison between both groups. We discovered an enrichment of linoleic acid, ether lipid, glycerolipid, and glycerophospholipid metabolism in the SARS-CoV-2-infected group, suggesting a link to SARS-CoV-2 entry and replication in host cells. We estimate the major contributing genera to the four pathways to be Parabacteroides, Streptococcus, Dorea, and Blautia, respectively. The identified differences provide a new insight to enrich our understanding of SARS-CoV-2-related changes in gut microbiota, their metabolic capabilities, and potential screening biomarkers linked to COVID-19 disease severity.

Project description:The purpose of this experiment was to obtain samples for transcriptome analysis using wild type infectious clone of Middle Eastern Respiratory Syndrome (icMERS) coronavirus and icMERS mutant viruses: icMERS-RFP, icMERS-dNSP16, icMERS-d4B, and icMERS-d3-5. For protocol details, please search for the protocol ID at https://systemsvirology.org. Overview of Experiment: Cells: 2B4 Calu-3 cells; seed 5 x 10^5 cells per well on 6 well plates 2 days before infection. Prior to infection, washed cells 2 times with PBS, and then infected with a multiplicity of infection of 5. Time matched mocks done in triplicate from same cell stock as rest of samples using culture medium. Time points: 0, 7, 12 and 24 h post-infection (For miRNA: 7, 12 hours only)

Middle and Late Pleistocene Denisovan subsistence at Baishiya Karst Cave on the Tibetan Plateau

Project description:Genetic and limited palaeoanthropological data suggest that Denisovans, a sister group to Neanderthals, were once widely distributed in eastern Eurasia, likely stretching from high-latitude Siberia, to the high-altitude Tibetan Plateau, to the low-latitude subtropical regions of southeast Asia. This suggests that Denisovans were capable of adapting to a highly diverse range of environments, but archaeological evidence for this is currently limited. As a result, we know little about their behaviours, including subsistence strategies, across the vast areas they likely occupied. Here, we describe the late Middle to Late Pleistocene faunal assemblage from Baishiya Karst Cave on the Tibetan Plateau, where the Xiahe Denisovan mandible and Denisovan sedimentary mtDNA were found, by integrating proteomic screening into traditional zooarchaeological analysis. The results indicate that the faunal assemblage consists of a diverse range of animals, including megafauna, large mammals, small mammals and birds, but is dominated by medium-sized herbivores. Frequent cut marks and percussion traces on bone surfaces throughout the assemblage, even on carnivore bones, indicate that Denisovan activities in Baishiya Karst Cave from at least 190 to 30 thousand years are responsible for the fauna assemblage accumulation. Thorough utilization of acquired animal resources, even perhaps the fur, too, might have helped Denisovans to survive through the last two glacial-interglacial cycles on the cold high-altitude Tibetan Plateau. Our results shed new light on Denisovan behaviours and their adaptations to the diverse and fluctuated environments in the Middle and Late Pleistocene eastern Eurasia.

The name of the game: palaeoproteomics and radiocarbon dates further refine the presence and dispersal of caprines in eastern and southern Africa

Project description:Genetic, linguistic, and archaeological studies have demonstrated the existence of strong links between eastern and southern Africa over the past millennia, including the diffusion of the first domesticated sheep and goats. However, the proportions at which they were introduced into past human subsistence strategies in Africa is difficult to assess archaeologically, as caprines share skeletal features with a number of wild bovids. Palaeoproteomics has proven effective at retrieving biological information from archaeological remains in African arid contexts. Using published collagen sequences and generated de novo ones of wild bovids, we present the molecular (re-)attribution of remains morphologically identified as sheep/goat or unidentifiable bovids from seventeen archaeological sites distributed between eastern and southern Africa and spanning seven millennia. More than 70% of the remains were identified and the direct radiocarbon dating of domesticates specimens allowed the chronological refinement of the arrival of caprines in both African regions. Our results further substantiate a predominance of sheep in the assemblages along with a similar arrival chronology. Beyond adding substantial biological data to the field of (palaeo-)proteomics, it is the first large-scale palaeoproteomics investigation to include both eastern and southern African sites, opening promising future applications of the method on the continent.

Archival chromatin sequencing in eastern water dragon museum specimens

Project description:Formalin induces inter- and intra-molecular crosslinks within exposed cells. This cross-linking can be exploited to characterise chromatin state as in the MNase (micrococcal nuclease) assays. Our team aims to optimise these assays for application in museum preserved formalin-exposed specimens. To do so, we applied an optimised MNase assay to fresh-frozen and archival eastern water dragon specimens, as old as 1905. We found that heavy formalin fixation modulates rather than eliminates signatures of differential chromatin accessibility and that these chromatin profiles are sex-specific and environmental condition dependent.

Genome-Wide Association Study of Hospitalized COVID-19 Patients in the United Arab Emirates

Project description:The heterogeneity in symptomatology and phenotypic profile attributable to COVID-19 is widely unknown. For the first time, our study provides the unique advantage of obtaining samples from the Middle Eastern population, an underrepresented region in genetic studies, and explore new genotypes in this population that will yield to novel genetic association. Specifically, we studied 646 patients in the United Arab Emirates. We describe strong association signals from genes on chromosomes 2, 3, 5, 11 and 13, which carry genes that are expressed in the lung, have been associated with tumour progression, emphysema, airway obstruction, and surface tension within the lung. Identifying genetic variants associated to COVID-19 susceptibility and severity may uncover novel biological insights into disease pathogenesis and identify mechanistic targets for therapeutic and vaccine development.
