Next generation sequencing of a unique set of glycovariant MC38 mouse colorectal cancer cell lines generated with CRISPR-Cas9 and CRISPR-dCas-VPR technology

Project description:To investigate the effect of different tumor-associated glycans, mouse colorectal cancer cells (MC38 cell line) were genetically modified using CRISPR-Cas9 and CRISPR-dCas-VPR technology targeting different genes involved in glycosylation pathways. To study the effect of altered glycosylation at the transcriptional level, next generation sequencing was performed on the entire panel of glycovariant MC38 cell lines. The MC38 knockout cell lines created with the CRISPR-Cas9 technology are: MC38-MOCK#1, MC38-CMAS KO, MC38-COSMC KO, MC38-CMAS+COSMC KO. The MC38 overexpressing cell lines generated with the CRISPR-dCas9-VPR technology are: MC38-MOCK#2, MC38-FUT4, MC38-FUT9. Details on the cell lines can be found in the corresponding manuscript(s).

Project description:Xeroderma pigmentosum (XP) is a rare autosomal recessive disorder owing to the defects in one of the factors implicated in nucleotide excision repair (NER) system. The effect of NER deficiency on melanocyte biology has not received much attention up to now from a mechanistic standpoint, due to the lack of an appropriate model. Therefore, we decided to generate XPC-deficient primary melanocytes by CRISPR-Cas9 technology, herein after called ©-XPC melanocytes. To this end, we designed two gRNA for exon 9 close to the most common XPC mutation (i.e. c.1643_1644delTG). These gRNA were cloned into lentiviral vectors containing the Cas9 nuclease and puromycin selection cassettes. Following transduction with lentivirus, melanocytes sustainably expressing Cas-9 and scramble gRNA (©-Ctrl) or gRNA targeting XPC gene (©-XPC) were subjected to PCR analysis, Sanger sequencing and western blotting. Following validation of our model, ©-Ctrl and ©-XPC melanocytes were subjected to a quantitative label-free differential proteomic analysis.

APOBEC3s induce mutations during the repair of CRISPR-Cas9-generated DNA breaks.

Project description:APOBEC-AID family of cytidine deaminase prefers single-stranded nucleic acids for cytidine to uracil deamination. Single-stranded nucleic acids are commonly involved in the DNA repair system for breaks generated by CRISPR-Cas9. Here, we show in human cells that APOBEC3s can trigger the cytidine deamination of single-stranded oligodeoxynucleotides, which ultimately results in base substitution mutations in genomic DNA through the homology-directed repair (HDR) of Cas9-generated double-strand breaks . In addition, the APOBEC3-catalyzed deamination in genomic single-stranded DNA formed during the repair of Cas9 nickase-generated single-strand breaks can be further processed to yield mutations mainly involving insertions or deletions (indels). Mechanistically, both APOBEC3-mediated deamination and DNA repair proteins play important roles in the generation of these indels. Correspondingly, optimizing conditions for the repair of CRISPR-Cas9-generated DNA breaks, such as using double-stranded donors in HDR or temporarily suppressing endogenous APOBEC3s, can substantially repress these unwanted mutations in genomic DNA.

Modification of Disp3 expression levels by CRISPR/Cas9 technology affects neural stem cells capacity to differentiate.

Project description:DISP3 (PTCHD2), a sterol-sensing domain-containing protein, is highly expressed in neural tissue but its role in neural differentiation is unknown. To determine the effect of DISP3 on neural stem cells phenotype of NS-5 cells, we impaired Disp3 gene using CRISPR/Cas9 technology. Modification of Disp3 expression levels affects NS-5 capacity to differentiate. In differentiated Disp3 sgRNAs cell cultures we observed higher number of highly differentiated astrocytes and oligodendrocytes and neurons with not only increased Î²III-tubulin mRNA expression but also with more developed neurites.
