Single-cell gene expression profiles of hESC-derived retinal organoid progenitor cells and photoreceptor precursors from deep full-length scRNA-seq.

Project description:Human retinal organoids have been invaluable in vitro models of retinal development and disease. To investigate whether cell states and gene expression changes observed in human fetal cone development are accurately replicated in organoids, we produced H9 hESC-derived retinal organoids using two published methods (Kuwahara et al. 2015, Nat Comm 6, 6286, https://doi.org/10.1038/ncomms7286; Zhong et al. 2014, Nat Comm 5, 4047, https://doi.org/10.1038/ncomms5047). We then FACS-enriched cone and rod precursors and retinal progenitor cells every two weeks from 55-140 DIC, as well as at 225 DIC, and performed deep, full-length scRNA-seq chemistry. These data were used to identify maturation differences related to the organoid production method, identify aberrant cell populations or gene expression timing relative to human fetal retina, and define cone and rod photoreceptor trajectories in the retinal organoid setting.

Transcriptional profiling of TSC2-null cell lines UMB1949 and 621-102 (TRI102)

Project description:RNA-sequencing was performed to establish the transcriptional profiles of two cell lines used in our study. 621-102 (TRI102) were originally isolated from a lymphangioleiomyomatosis-associated renal angiomyolipoma. UMB1949 were originally isolated from a male tuberous sclerosis complex (TSC) patient with renal angiomyolipoma and immortalized via SV40 large T antigen and hTERT introduction. These samples were seuqenced as part of a larger study (Martin et al. 2017, Nat. Comm. https://doi.org/10.1038/ncomms15816).

Project description:Metazoan promoters are highly enriched in secondary structure forming motifs, among which G-quadruplexes (G4s). We describe G4access, a novel approach to isolate and sequence G4s when associated to open chromatin, based on their resistance to Micrococcal nuclease. G4access is an antibody- and crosslink-independent procedure that allows for high enrichment of predicted G4s (PG4s) motifs, most of which can be confirmed in vitro. Using this technique in several human and mouse cell lines, we were able to show a cell-specific enrichment that both relates to apparent nucleosome depletion and transcription at promoters. G4access allows scoring for PG4 pattern variation linked to nucleosome positioning changes that occur following treatment with a G4 ligand. It also reveals an unexpected role of G4s in hybrid mouse ES cells in the context of imprinting control regions, in which we propose that they will hallmark allelic active loci. Finally, we extended our procedure to non-mammalian species showing less annotated G4s in their genome. We found a decreased but still substantial G4 enrichment and confirmed their association to open and transcriptionally active regions of the yeast genome. Overall, our study not only provides a novel tool for studying G4 forming sequences in the cellular context but also indicates their essential roles as promoter elements, in chromatin opening and nucleosome positioning.

Identification of a miRNA multi-targeting therapeutic strategy in glioblastoma

Project description:Glioblastoma (GBM) is a deadly and the most common primary brain tumor in adults. Due to their regulation of a high number ofmRNA transcripts, microRNAs (miRNAs) are key molecules in the control of biological processes and are thereby promisingtherapeutic targets for GBM patients. In this regard, we recently reported miRNAs as strong modulators of GBM aggressiveness.Here, using an integrative and comprehensive analysis of the TCGA database and the transcriptome of GBM biopsies, we identifiedthree critical and clinically relevant miRNAs for GBM, miR-17-3p, miR-222, and miR-340. In addition, we showed that thecombinatorial modulation of three of these miRNAs efficiently inhibited several biological processes in patient-derived GBM cells ofall these three GBM subtypes (Mesenchymal, Proneural, Classical), induced cell death, and delayed tumor growth in a mouse tumormodel. Finally, in a doxycycline-inducible model, we observed a significant inhibition of GBM stem cell viability and a significantdelay of orthotopic tumor growth. Collectively, our results reveal, for the first time, the potential of miR-17-3p, miR-222 and miR-340multi-targeting as a promising therapeutic strategy for GBM patients.Cell Death and Disease (2023) 14:630 ; https://doi.org/10.1038/s41419-023-06117-z
