Project description:The tumor immune microenvironment (TIME) is commonly infiltrated by diverse collections of myeloid cells. Yet, the complexity of myeloid cell identity and plasticity has challenged efforts to define bona fidepopulations and determine their connections to T cell functionand their relation to patient outcome. Here we leverage single-cell RNA-sequencing (scRNA-seq) analysis of several mouse and human tumors and find that monocyte-macrophage diversity is characterized by a combination of conserved lineage states as well as transcriptional programs accessed along the differentiation trajectory. Using mouse models, we also find that tumor monocyte-to-macrophage progression is profoundly tied to regulatory T cell (Treg) abundance. Importantly, in human kidney cancer, heterogeneity in macrophage accumulation and myeloid composition corresponded to variancein, not only Tregdensity, but also the quality of infiltrating CD8+T cells.In this way, holistic analysis of monocyte-to-macrophage differentiation creates a framework for critically different immune states

Project description:Synthetic biology has focused on engineering genetic modules that operate orthogonally from the host cells. A synthetic circuit, however, can be designed to reprogram the host proteome, which in turn enhances the function of the synthetic circuit. Here, we apply this holistic synthetic biology concept by exploiting the crosstalk between metabolic networks in cells, leading to a protein environment more favorable for protein synthesis. Specifically, we show that a local module expressing translation machinery can reprogram the bacterial proteome, changing the expression levels of more than 780 proteins. The integration of the proteins synthesized by the local modules and the reprogramed proteome generate a cell-free system that can synthesize a diverse set of proteins in different reaction formats, with up to 5-fold higher expression level than classical cell-free systems. Our work demonstrates a holistic approach that integrates synthetic and systems biology concepts. This approach has the potential to achieve outcomes not possible by only local, orthogonal circuits.

Project description:In order to study the gene expression profiles of monocyte and macrophages, we collected three type of cells and performed pair-wised comparison. It includes human peripheral blood monocyte (MONO), human peripheral blood monocyte derived macrophages treated with M-CSF (MACRO)and primary alveolar macrophages (BAL). All the experiments are performed comparing two of the three cell types from the same person (total 4 persons). Totally we got three set of microarray data, MONO/MACRO, MONO/BAL and MACRO/BAL with 4 biological replicates. Keywords: cell_type_comparison_design

Project description:Systemic juvenile idiopathic arthritis (SJIA) confers high risk for macrophage activation syndrome (MAS), a life-threatening episode of hyperinflammation driven by IFN-γ. Monocytes in SJIA display IFN-γhyperresponsiveness, but the molecular basis of this remains unclear. The objective of this study is to identify monocyte and macrophage polarization phenotypes including features of interferon response. Bulk RNA-seq of purified SJIA monocytes revealed marked transcriptional changes in patients with elevated ferritin levels. We identified substantial overlap with multiple polarization states but little evidence of IFN-induced signature. Interestingly, among the most highly upregulated genes was tripartite motif containing 8 (TRIM8), a positive regulator of IFN-γ signaling. Single cell RNA-seq of bone marrow macrophages (BMM) from a patient with SJIA and early MAS identified a distinct subpopulation of BMM with altered transcriptomes consistent with hemophagocytes, including upregulated IFN-γ response pathways. These BMM also showed significantly increased expression of TRIM8. In vitro knock-down of TRIM8 in macrophages caused significant reductions in IFN-γ responsiveness. In conclusions, we identify a clear IFN-γ response phenotype in BMM during MAS. TRIM8 is upregulated in both monocytes and macrophages in SJIA, and required for macrophage IFN-γ response in vitro, providing a molecular mechanism and novel therapeutic for monocyte hyperresponsiveness to IFN-.

Project description:Microarray data was acquired from human primary monocyte-derived macrophages in order to test the validity of a graphical software package (z-score outlier detection (ZODET)) Complex human diseases can show significant heterogeneity between patients with the same phenotypic disorder. An outlier detection strategy was developed to identify variants at the level of gene transcription that are of potential biological and phenotypic importance. Here we describe a graphical software package (z-score outlier detection (ZODET)) that enables identification and visualisation of gross abnormalities in gene expression (outliers) in individuals, using whole genome microarray data. Mean and standard deviation of expression in a healthy control cohort is used to detect both over and under-expressed probes in individual test subjects. We compared the potential of ZODET to detect outlier genes in gene expression datasets with a previously described statistical method, gene tissue index (GTI), using a simulated expression dataset and a publicly available monocyte-derived macrophage microarray dataset. Taken together, these results support ZODET as a novel approach to identify outlier genes of potential pathogenic relevance in complex human diseases. The algorithm is implemented using R packages and java. 40 volunteer were bled and primary monocyte derived macrophages were cultured. These samples were then randomised into two equal sized groups (control - A1-20 and experimental - B1-20) and run on the ZODET software.

In the present study, we attempted to identify molecules specifically expressed on human classically activated macrophages (M1) to investigate the significance of the M1-like phenotype in human diseases. Human monocyte-derived macrophages were differentiated into M1, M2a, M2b, and M2c phenotypes, and gene expression profiles were analyzed by cDNA microarray analysis and were used for bioinformatics examination. The gene expression profiles of murine macrophages were additionally evaluated. We identified guanylate-binding protein 5 (GBP5), which is associated with leucine-rich repeat protein 3-mediated inflammasome assembly in the M1 macrophages of both humans and mice. Notably, GBP5 protein expression was detected in cultured M1 macrophages by Western blot analysis. GBP5 is a useful candidate marker of the M1 phenotype. CD14+ monocytes from human PBMC were cultured with GM-CSF(10 ng mLâ1) or M-CSF (50 ng mLâ1) for seven days to differentiate into macrophages.To induce macrophage subtypes [M1, M1(-), M2a, M2b, and M2c], the macrophages were further stimulated for 24 h with LPS (10 ng mLâ1) + IFN-γ (50 ng mLâ1), IFN-γ (50 ng mLâ1), IL-4 (10 ng mLâ1), IL-1β (10 ng mLâ1), and IL-10 (10 ng mLâ1). Control macrophages (M0) were prepared by incubating for 24 h without additional factors.Two independent experiments were performed using different donors.
