Project description:RNA sequencing was performed on control and SARS-CoV-2 infected Vero E6 cells, with or without remdesivir treatment to study the biological changes after SARS-CoV-2 infection and to evaluate the effectiveness of remdesivir on the gene expression level. 500,000 Vero E6 cells were seeded in 6-well plates. The following day, the cell medium was replaced with fresh medium supplemented with either DMSO or 1 µM remdesivir, and cells were either mock-infected or infected with SARS-CoV-2 USA-WA1/2020 (MOI=0.3), with three replicates per experimental condition. Cells were harvested 24 hours after infection, and total RNA was extracted using the Qiagen® RNeasy® Plus Mini Kit. The quality of the extracted RNA was assessed with the Agilent® 2100 Bioanalyzer. Libraries were prepared from total RNA following ribosome RNA depletion using standard protocol according to Illumina®. Total RNA sequencing was then performed on the Illumina® NextSeq system; 150bp paired-end runs were performed and 100 million raw reads per sample were generated.

Project description:In our study, we found that SARS-CoV-2-S pseudovirions infection induced high levels of autophagy and apoptosis in infected cells. To further investigate the underlying regualtion of SARS-CoV-2-S pseudovirions infection in infected cells, ACE2-expressing HEK293T-hACE2 and Vero E6 cells were treated with Mock or SARS-CoV-2-S pseudovirions for RNA-Seq analysis to exame the expression of autophagy- and apoptosis-related genes. Our results indicate that the majority of autophagy- and apoptosis-promoting genes were significantly increased in SARS-CoV-2-S pseudovirions treated HEK293T-hACE2 and Vero E6 cells. In contrast, the subset of autophagy- and apoptosis-suppressing genes was significantly decreased in SARS-CoV-2-S pseudovirions-treated HEK293T-hACE2 and Vero E6 cells than Mock-treated HEK293T-hACE2 and Vero E6 cells. Meanwhile, SARS-CoV-2-S pseudovirions infection enhanced the expression of pro-inflammatory cytokines in infected cells.

Project description:We will use the EMC/2012 strain of the novel beta Coronavirus called Middle East Respiratory Syndrome Coronavirus (MERS-CoV). It was initially passaged on Vero E6 cells in Saudi Arabia before being sequenced at the Erasmus Medical College in Rotterdam, Netherlands by Dr Ron Fouchier. We propose to perform a time course of infection of hCoV-EMC on MRC5 cells (Human Lung origin) and Vero cells (African Green Monkey Kidney cells). Both cell lines readily grow and replicate the virus. Importantly these cell lines show signs of Cytopathic effect (CPE), such as cell rounding and release from the petri dish that coincide with time points high virus replication demonstrating the effects of virus replication on the cells. Transcriptomic analysis will be performed after infection with MERS-CoV and SARS-CoV (Urbani strain) to compare the host gene induction that occurs during infection. MRC5 and Vero E6 cells will be infected at an MOI of 0.1 and 3 and RNA harvested from cells at 24 and 48 post infection. RNA will be processed for library creation and sequenced on an Illumina Hiseq. Sequencing reads will be analyzed and compared across the time course and between each virus to identify common response pathways induced during infection as well as unique pathways specific to each virus.

Project description:We conducted a high-throughput drug repositioning screen using the LOPAC®1280 and the ReFRAME drug libraries to identify existing drugs that harbor antiviral activity against SARS-CoV-2, in a Vero E6 cell-based assay. Project description:As the SARS-CoV-2 pandemic continues to spread, thousands of scientists around the globe have changed research direction to understand better how the virus works and to find out how it may be tackled. To facilitate proteomic research on SARS-CoV-2, we presents deep-scale proteomes of common cell line models (Calu-3, Caco-2, ACE2 transfected A549 and Vero E6) and monitors changes of the proteome upon viral infection in Vero E6 cells. We provide high quality proteome expression data that can be used to refine the annotation of protein coding regions of the Vero E6 cell line genome. Further, we generated spectral libraries that can be used DIA cell line experiments or PRM assays of SARS-CoV-2 proteins.

Project description:Identification of host genes essential for SARS-CoV-2 infection may reveal novel therapeutic targets and inform our understanding of COVID-19 pathogenesis. Here we performed a genome-wide CRISPR screen with SARS-CoV-2 in Vero-E6 cells, identifying known SARS-CoV-2 host factors including the receptor ACE2 and protease Cathepsin L. We additionally discovered novel pro-viral genes and pathways including the SWI/SNF chromatin remodeling complex, the alarmin HMGB1, and the transcription factors Smad3 and Smad4. Small molecule inhibitors of these pathways inhibited SARS-CoV-2-infection in both monkey and human cells, demonstrating the conserved role of these genetic hits across species. We also revealed that HMGB1 is a novel regulator of ACE2 expression and critical for SARS-CoV-2 replication. In contrast, loss of the histone H3.3 chaperone complex sensitized cells to virus-induced death. Together this study reveals potential therapeutic targets for SARS-CoV-2 and highlights host genes that may regulate COVID-19 pathogenesis.
