Project description:MicroRNAs are post-transcriptional regulators of gene expression, disturbances of their expression are the basis of many pathological states, including cancers. The miRNA pattern in the context of tumor microenvironment, explains mechanisms related to cancer progression and pro-vides a potential target of modern therapies. Here we show how tumor hypoxia modifies the miRNA pattern in renal cancer focusing on the dysregulation PTEN being a major tumor suppressor for its regulation of others key suppressors. Methods comprised the CRSPR/Cas9 mediated PTEN knockout in Renca kidney cancer cell line and global miRNA expression analysis in both in vivo and in vitro (in normoxic and hypoxic conditions). The results were validated on human cancer models with distinct PTEN status. The increase in miR210-3p in hypoxia was universal, however, the hypoxia-induced decrease in PTEN was associated with an increase in miR-221-3p, the loss of PTEN affected differently the response to hypoxia by decreasing miR-10b-3-5p and increasing miR-206-3p. In turn, Complete loss of PTEN induces miR-155-5p, miR-100-5p. Upregulation of miR342-3p in knockout PTEN occurred in the context of whole tumor microenvironment. Thus effective identification of miRNA patterns in cancers must consider the specificity of the tumor microenvi-ronment together with the mutations of key suppressors.

Project description:The kidney contains distinct glomerular and tubulointerstitial compartments with diverse cell types and extracellular matrix components. Glomerular disease is characterized by excess matrix deposition and the loss of filtration barrier integrity. The role of immune cells in glomerular disease is crucial for dampening inflammation and maintaining homeostasis. Macrophages are innate immune cells influenced by their tissue microenvironment, but it is unclear how these cells contribute to distinct extracellular matrix compartments within the kidney. Bulk RNA-sequencing was used to determine the transcriptional landscapes of kidney macrophages.

Pten regulates endocytic trafficking of cell adhesion and signaling molecules to pattern the retina

Project description:The retina is an exquisitely patterned tissue, with neuronal somata positioned at regular intervals to completely sample the visual field. Cholinergic amacrine cells are spectacular exemplars of precision, distributing in two radial layers and tangentially, forming regular mosaics. Here, we investigated how the intracellular phosphatase Pten and the cell adhesion molecule Dscam cooperate to regulate amacrine cell patterning. Using double mutants to test epistasis, we found that Pten and Dscam function in parallel pathways to regulate amacrine cell positioning. Mechanistically, Pten regulates endocytic remodeling of cell adhesion molecules (Dscam, Megf10, Fat3), which are aberrantly redistributed in Pten conditional-knock-out (cKO) cholinergic amacrine cells. Furthermore, extracellular vesicle content, including that of cell adhesion and signaling molecules, is altered in Pten cKO retinas. Consequently, Wnt signalling is attenuated, the pharmacological disruption of which phenocopies Pten cKO amacrine cell patterning defects. Pten thus controls endocytic trafficking of critical cell adhesion/signaling molecules to control amacrine cell spacing.

Molecular Characteristics and Biological Functions of Hypoxic Microenvironment in Hepatocellular Carcinoma

Project description:Hypoxia is an important feature of the tumor microenvironment (TME) and is closely associated with cancer metastasis, immune evasion, and drug resistance. However, the precise role of hypoxia in hepatocellular carcinoma (HCC), as well as its influence on the TME, and drug sensitivity remains unclear. In this study, we first utilized unsupervised clustering to distinguish different hypoxic phenotypes in HCC, and signature genes were identified and used to construct a hypoxia-related prognostic score model, Hypoxia_DEGs_Score. We then found the excellent survival prediction value of this prognostic model. In hypoxic HCC, somatic mutation, copy number variation (CNV), and DNA methylation were closely related to hypoxic changes and affected tumorigenesis, progression, metastasis, and drug resistance. In HCC, aggravated hypoxic stress was found to be accompanied by an immune exclusion phenotype and increased infiltration of immunosuppressive cells. In the validation cohort, patients with high Hypoxia_DEGs_Score were found to have worse immunotherapeutic outcomes and prognoses, and may benefit from drugs against cell cycle signaling pathways rather than those inhibiting the PI3K/mTOR pathway. Hypoxia_DEGs_Score can predict the prognosis of HCC patients and has an excellent predictive capability of changes in the TME, the efficacy of immunotherapy, and the response of drugs. Therefore, Hypoxia_DEGs_Score can help develop personalized immunotherapy regimens and improve the prognosis of HCC patients.
