RNA-seq expression profiling of cerebral cortices from Taf8 deleted and Taf8 intact mouse embryos

Project description:Mutations in genes encoding general transcription factors cause neurological disorders. Despite clinical prominence, the consequences of defects in the basal transcription machinery during brain development are unclear. We found that loss of the TATA-box binding protein associated factor TAF8, a component of the general transcription factor TFIID, in the developing central nervous system affected the expression of many, but notably not all genes. Taf8 deletion caused apoptosis, unexpectedly restricted to forebrain regions. Nuclear levels of the transcription factor p53 were elevated in the absence of TAF8, as were the mRNAs of the pro-apoptotic p53 target genes Noxa, Puma and Bax. The cell death in Taf8–/– forebrain regions was completely rescued by additional loss of p53, but Taf8–/–p53–/– brains failed to initiate a neuronal expression program. Taf8 deletion caused aberrant transcription of promoter regions and splicing anomalies. We propose that TAF8 supports the directionality of transcription and co-transcriptional splicing, and that failure of these processes causes p53- induced apoptosis of neuronal cells in the developing mouse embryo. Taf8 was deleted in the developing mouse central nervous system (CNS) using our Taf8 conditional allele. In the absence of global effects of loss of TAF8 on RNA levels, we determined effects on individual gene loci by RNA sequencing of cortices from Taf8 deleted (E14.5 Taf8lox/–NesCreT/+p53–/–) and control (E14.5 Taf8+/+NesCreT/+p53–/–) cortices. The p53-deficient background was used to avoid complications due to apoptosis, but prevented us from examining changes in p53-induced gene transcription.

Expression data from cerebral cortices of bacTRAP transgenic mice

Project description:We used microarrays of eight different cell types in cortex to conduct specificity index analysis for detailed cell type specific molecular profile. Cerebral cortices of adult bacTRAP transgenic mice were dissected out and subjected to polysomal immunoprecipitation with GFP antibody in accordance with the established protocol (Heiman et al. Cell 2008). Enriched RNAs for each cell type were extracted from corresponding bacTRAP mice and subjected to two cycle RNA amplification and biotin labeling following quality control. Biotin labeled RNAs were hybridized on Mouse Genome 430 2.0 microarray chips and the expression intensity of all 40,000 probesets were analyzed further.

Comprehensive gene expression analysis of cerebral cortices from mature rats after neonatal hypoxic-ischemic brain injury

Project description:Neonatal hypoxic-ischemic (HI) encephalopathy can lead to severe brain damage and is a common cause of neurological handicaps in adulthood. To elucidate the molecular events occurring in cerebral cortices of mature rats (8 weeks old) after neonatal HI brain insult, we performed comprehensive gene expression and gene network analyses using a DNA microarray system (Agilent 4x44K). A rat model of neonatal HI encephalopathy (Rice model) was obtained by unilateral ligation of the common carotid artery of 7-day-old rats with hypoxia (exposure to 8% oxygen). Due to the HI insult-related breakdown of the ipsilateral hemisphere in the brain, RNAs were prepared from the contralateral cerebral cortices of 8-week-old rats and analyzed by DNA microarray. Biofunctional analysis of differentially regulated genes revealed that many upregulated genes were related to cell death signaling, such as the arachidonic acid cascade. In contrast, many downregulated genes were related to gene expression, reflecting progressive damage by the HI insult, even within the contralateral cerebral hemisphere. Seven-day-old Wistar rats were assigned to two groups: the control group and the Rice group (four pups in each group). HI brain insult was not induced in the control group rats. The Rice group rats were subjected to a modified LevineM-bM-^@M-^Ys procedure to induce HI brain injury. The Rice group rats were anesthetized with ether, and the left carotid artery was sectioned between double ligatures with 4-0 surgical silk. The rats were allowed to recover for 1M-bM-^@M-^S2 h and then exposed to 1 h of hypoxia in a plastic chamber that was perfused with a mixture of humidified 8% oxygen balanced with nitrogen. The temperature inside the chamber was maintained at 33 M-BM-0C, the usual temperature generated when pups huddle with the mother. The cerebral cortexes contralateral to the HI brain insult and those of the same side of the control animals were used for the experiment.
