Project description:Delivery of colostrum within the first several hours after birth is vital for establishing successful passive immunity in neonatal dairy calves. However, it is unclear whether the difference in colostrum feeding strategy can affect the development of the calf gastrointestinal tract. The aim of this study was to evaluate the effect of colostrum feeding time within the first 12 h after birth on the colonic mucosal immune system in neonatal calves using a genome wide transcriptome analysis.RNA sequencing based transcriptome analysis of colon tissues collected from twenty-seven male Holstein calves which were randomly assigned to one of three colostrum feeding strategies (immediately after birth (TRT0); 6 h after birth (TRT6); 12 h after birth (TRT12)) and were euthanized at 51 h of age detected 15935 ± 210, 15332 ± 415, and 15539 ± 440 expressed genes in groups, respectively. The core transcriptome of the colon in dairy calves included 12,678 genes, with enriched “cellular process” and “metabolic process” as the top three biological functions. Expression of 802 immune related genes were detected in the colon tissue. Principal component analysis of the transcriptomes did not display a clear separation by colostrum feeding strategy, and differential abundance analyses showed no significant difference in the expression of immune related genes among the treatments.Transcriptome analysis indicates that the development of the colonic mucosal immune system in neonatal calves may be independent of the timing of initial colostrum meal within 12 h after birth.

Project description:<p>Chicken farming is critical for future food security, yet there is still a need for improving animal welfare and optimised feeding strategies. HoloFood will explore the interaction and impact of the microbiome together with the host (animal) in response to different feeding strategies already implemented commercially. Chicken farming has recently made huge efforts towards healthy, natural food production without using chemicals or antibiotics in food systems. As such natural alternatives, such as prebiotic and probiotic additives to chicken feed, have been a huge improvement. Nonetheless, the full impact of these natural alternatives and the variation in chicken growth is still poorly understood. Project description:MicroRNA (miRNA) and other types of small regulatory RNAs play a crucial role in the regulation of gene expression in eukaryotes. Several distinct classes of small regulatory RNAs have been discovered in recent years. To extend the repertoire of small regulatory RNAs characterized in chickens we used a deep sequencing approach developed by Solexa (now Illumina Inc.). We sequenced three small RNA libraries prepared from different developmental stages of the chicken embryo (days 5, 7, and 9) to produce over 9.5 million short sequence reads. We developed a bioinformatics pipeline to distinguish authentic mature miRNA sequences from other classes of small RNAs and short RNA fragments represented in the sequencing data. Using this approach we detected almost all of the previously known chicken miRNAs and their respective miRNA* sequences. In addition we discovered 449 putative new chicken miRNAs. Of these, 430 miRNAs appear to be specific to the avian lineage. Another 6 new miRNAs had evidence of evolutionary conservation in at least one vertebrate species outside of the bird lineage. The remaining 13 putative miRNAs appear to represent chicken orthologs of known vertebrate miRNAs. We discovered 39 additional putative miRNA candidates originating from miRNA generating intronic sequences known as mirtrons. Keywords: miRNA discovery, mirtrons, chicken embryo

Project description:Adaptation to hypoxia is a complicated and important physiological course for organisms, but the genetic mechanism underlying the adaptation is not fully understood yet. Tibetan Chicken (T), an indigenous chicken breed in China which inhabit in high areas with an altitude above 2,900 meters. Shouguang Chicken(S) and Dwarf Recessive White Chicken (DRW), two lowland chicken breeds, were used as control groups. The heart was the first functional organ to develop during the embryonic development. Furthermore, the heart is an efficient energy converter utilizing the most appropriate fuel for a given environment. Therefore, GeneChip® Chicken Genome Array was employed to identify the differentially expressed genes in embryonic hearts of Tibetan Chicken and two lowland chicken breeds in both hypoxic and normoxic incubating environments with a genome wide profile.
