Project description:Arabidopsis nudix hydrolase 7 knock-out mutant Atnudt7-1 exhibits a reduced size phenotype when compared with age-matched Col-0 wildtype plants growing in potting mix of 12 parts vermiculite: 3 parts redi-earth and 1 part sand. In these array experiments the differences in gene expression caused by this mutation is assessed in comparison to wildtype plants.

Expression data from rice organs at the reproductive stage

Project description:Plant hormones interact with each other and regulate gene expression to control plant growth and development. To understand the complex network, accumulation of comprehensive and integrative data of gene expression and hormone concentration is important. Using microarray, global gene expression profile was analyzed to compare with plant hormone concentration in 14 parts of rice at reproductive stage. The microarray data are used to construct public rice hormonome-transcriptome database UniVIO (http://univio.psc.riken.jp/). We analyzed flower, panicle branch,internode I, node I and II, and some leaves of rice plant at the heading satage. Total 35 samples were analyzed in this experiment.

Label-free quantitative proteomic analysis for identification of in-planta Magnaporthe oryzae proteins induced cell death

Project description:The rice blast disease caused by Magnaporthe oryzae (M.oryzae) is one of the most important disease in cultivated rice (Oryza sativa L.) results in extensive loss of productivity worldwide. Therefore, here we utilized the label-free quantitative proteomic approach to identify the novel M. oryzae effectors. A total of 114 were significantly modulated M. oryzae proteins derived from infected rice leaves. Among them, twenty-nine proteins were predicted as secreted proteins by SignalP 4.0. In addition, functional annotation proteins revealed that five proteins were mainly associated with hydrolase family. Consequently, five putative effector genes were cloned into a plant expression vector and fused with MYC tag in the C-terminal. Finally, we found that three in-planta M.oryzae hydrolase proteins were induced cell death after Agrobacterium tumefaciens-mediated transient expression in Nicotiana benthamiana (N.benthamiana). MGP1 (endo-1,4-beta-xylanase) and MGP4 (cellulose-binding protein) were localized in extracellular. Otherwise, MGP5 (cutinase) localized in intracellular space induced cell death. Thus, our results suggest that in-planta M. oryzae hydrolase proteins may play a key role in innate immunity via PAMP (Pathogen-Associated Molecular Pattern) in rice.

HDA714 is a versatile protein lysine deacetylase regulating metabolic and translational activities

Project description:The rice genome encodes 18 HDACs from the three different families. The RPD3 family comprises 14 genes, the HDT and the Sir families contain each 2 genes. Previous studies showed that rice RPD3 members are involved in various developmental processes. In this work, we used quantitative proteomics to investigate the acetylomes regulated by rice rpd3 family HDAC proteins in seedlings. Our results establish an unprecedentedly comprehensive protein acetylome in plants and reveal that HDA714 is a major deacetylase targeting a large number of Kac sites on hundreds of proteins of diverse function. We show that HDA714-dependent deacetylation is required for glycolytic activity, ribosome translational function, and plant growth and development. Our data uncovers novel regulators of protein Kac homeostasis in plants and extends the role of protein Kac in gene expression to translational regulation.

Project description:Receptor-like kinases (RLKs) play important roles in plant development and defense responses; however, their functions in other processes remain unclear. Here, we report that OsSIK2, an S-domain RLK from rice, is involved in abiotic stress and senescence process, integrating stress signals into developmental program for adaptive growth. We used microarrays to detail the gene expression in OsSIK2-overexpression and mutant lines from 14-day-old rice seedlings and identified distinct regulated genes. We sought to obtain distinct regulated genes by OsSIK2. To that end,the aerial parts of different rice seedlings,including OsSIK2-overexpression lines, mutant and respective controls, were harveted for total RNA extraction and hybridization on Affymetrix microarrays.
