Project description:The cell lineages across developmental stages remains to be elucidated. We developed single-cell split barcoding (SISBAR) to allow clonally tracking single-cell transcriptomes across stages in an in vitro model of human ventral midbrain-hindbrain differentiation. We developed “potential-spective” and “origin-spective” analysis to interrogate the cross-stage lineage relationships, and mapped a multi-level clonal lineage landscape depicting the whole differentiation process. We uncovered many previously uncharacterized converging and diverging trajectories. We demonstrated that a transcriptome-defined cell type can arise from distinct lineages that leave molecular imprints on their progenies, and the multi-lineage fates of a progenitor cell type represent the collective results of distinct rather than similar clonal fates of individual progenitors, each with distinct molecular signatures. Specifically, we uncovered a ventral midbrain progenitor cluster as the common clonal origin of midbrain dopaminergic (mDA) neurons, midbrain glutamatergic neurons, and vascular and leptomeningeal cells, and identified surface markers that can predict its lineage fate after transplantation and improve graft outcomes.

Comprehensive spatiotemporal mapping of single-cell lineages in developing mouse brain by CRISPR-based barcoding

Project description:A fundamental interest in developmental neuroscience is to map the complete single-cell lineages within the brain. We developed a CRISPR editing-based lineage specific tracing (CREST) method for clonal tracing in Cre mice. We combined two complementary strategies to map the comprehensive single-cell lineage landscape in developing mouse brain. Applying snapCREST (snapshotting CREST) in mouse ventral midbrain (vMB), we constructed a spatiotemporal lineage landscape spanning the major developmental stage of vMB. Specifically, we identified six progenitor archetypes that could represent principal clonal fate of individual vMB progenitors, whose progenies showed restricted and graded distribution along the dorsal-ventral axis. We uncovered subregion-specific relationship between glutamatergic and GABAergic neurons and identified three distinct clonal lineages in the floor plate that specified glutamatergic neurons, dopaminergic neurons, or both neuronal types. We further created pandaCREST (progenitor and derivative associating CREST) by combining CREST, ex vivo organoid culture, and clonal splitting strategy to associate the transcriptome of progenitor cells in vivo with their differentiation potentials. Using pandaCREST, we identified multiple developmental origins of dopaminergic neurons and demonstrated that the fate potential of a transcriptome-defined progenitor type reflects the composite potentials of individual progenitors, each with distinct clonal fate and molecular signatures. Thus, the CREST method and strategies allow comprehensive single-cell lineage analysis that could offer new insights into the molecular programs underlying neural specification.

Fate specification of GFAP-negative primitive neural stem cells and their progeny at clonal resolution

Project description:The mature brain contains an incredible number and diversity of cells that are produced and maintained by heterogeneous pools of neural stem cells. Two distinct types of neural stem cells (NSCs) exist in the developing and adult mouse brain: GFAP (Glial Fibrillary Acid Protein)-negative primitive (p)NSCs and downstream GFAP-positive definitive (d)NSCs. To better understand the embryonic functions of NSCs, we performed clonal lineage tracing within neurospheres grown from either pNSCs or dNSCs to enrich for their most immediate downstream neural progenitor cells (NPCs). These clonal progenitor lineage tracing data allowed us to construct a hierarchy of progenitor subtypes downstream of pNSCs and dNSCs that were then validated using single cell transcriptomics. Further, we identify Nexn as required for neuronal specification from neuron/astrocyte progenitor cells downstream of rare pNSCs. Combined, these data provide single cell resolution of NPC lineages downstream of rare pNSCs that likely would be missed from population level analyses in vivo.

Exoproteome analysis of Staphylococcus aureus clinical isolates belonging to different clonal complexes (C22, CC8 and CC398)

Project description:Studies on S. aureus sub-populations revealed that genomes are well conserved between isolates from the same lineages despite geographic, temporal and selective diversity. However, variation of hundreds of genes can occur between isolates from different lineages and these genes could be involved in interaction with host components. In this study, we aimed to investigate the diversity of secreted virulence factors in human and zoonotic S. aureus isolates from different clonal complexes. We focused on the S. aureus clonal complexes (CC) 8 and CC22 as dominant human lineages, and CC398 as dominant livestock-associated MRSA (LA-MRSA) which is disseminating rapidly. To study the diversity of secreted virulence factors, we compared their extracellular proteomes using label-free LC-MS/MS analysis. A common protein database was created based on DNA sequencing data and PAN genome IDs.
