Project description:Full transcriptomes of the Botrytis cinerea wild-type strain B0510 and the null-mutants deltaBcVEL1 and deltaBcLAE1, cultured onto solid grape juice medium with cellophane overlays , were compared to identify BcVEL1 or/and BcLAE1-dependent genes. The Botrytis cinerea wild-type strain and the null-mutants deltaBcVEL1 and BcLAE1 were cultured for 48h onto solid grape juice medium with cellophane overlays. 4 replicates were performed. The 12 total-RNA samples (3 strains* 4 replicates) were used for hybridization on NimbleGen 4plex gene expression arrays (20,885 gene models from Botrytis cinerea with three 60-mer probes per gene).

Project description:12plex_vitis_2011_02_48h - Biological question (15 lines max): Identification of grape genes regulated in response to resistance inducer treatments. This transcriptomic analysis should provide insight in the mode of action of the compounds under study and yield generic data relevant to grape defense reaction. The experiment took place in the greenhouse. Six week-herbaceous grape cutting (cv Marselan) were spray-treated with 5 resistance inducers, an adjuvant (used along with some inducers) and water as control. Plants were inoculated by Plasmopara viticola (downy midew) 24h post-treatment. We used 5 plants per treatment. Leaf samples were harvested 24h post-treatment and 48h post-inoculation. Three biological repetitions were done. Each hybridization experiment was performed in comparison with water.

Project description:Flavonoid biosynthesis in grape berry skin is affected by environmental factors such as light and temperature. However, the components of the light-signaling and low-temperature-induced ABA signaling networks related to flavonoid accumulation in grape berry skin have not been fully elucidated. To clarify details of the possible light- and ABA-related signal transduction networks, we performed comprehensive transcriptome analysis using grape berries cultured under different light and temperature conditions. We identified 40 light-inducible genes, 55 low-temperature-inducible genes, and 34 genes induced by light plus low temperature.

Project description:The study demonstrates the effects of dietary grape powder against atopic dermatitis in 2,4-dinitrofluorobenzene-induced atopic dermatitis in NC/NgaTndCrlj mice. To uncover molecular mechanism(s) of biological responses of grape powder, dorsal skin samples from normal control (noAD), atopic dermatitis control (ctlAD) and 5% grape powder (5GP) prevention groups were analyzed using gel-free quantitative global proteomics analysis at the School of Pharmacy Analytical Instrumentation Facility, University of Wisconsin–Madison. Briefly, sample proteins (20 micrograms) were digested with 1 microgram sequencing grade trypsin and analyzed by nano-LC/MS/MS. The data were searched against the Swiss-Prot mouse proteome database using the Sequest HT search engine in the Proteome Discoverer 1.4 software, and data were aligned using the ChromAlign algorithm. Quantitation of peptides was performed on processed data using SIEVE 2.1 (ThermoFisher Scientific).

Project description:SuperSAGE is a method of digital gene expression profiling that allows isolation of 26bp tag fragments from expressed transcripts. Because its tag size is larger than that of conventional SAGE, SuperSAGE allowed a secure tag-to-gene annotation using BLAST search against grape genome databases.Transcript profiles in nine samples of grape berry tissues under different light conditions were obtained by SuperSAGE analysis and used for screening the genes which have co-ordinated transcript profiles with the change in the flavonoid composition in the samples analyzed. Candidate genes related to flavonoid biosynthesis and regulation were identified.

Project description:A double cropping system has been commercially adopted in subtropical regions in southern China, where there is abundant sunshine and heat resources. In this viticulture system, the first growing season normally starts as a summer cropping cycle; then, the vine is pruned and forced by hydrogen cyanamide, resulting in a second crop in January of the next year. Due to climate differences between the two growing seasons,the transcriptome varies greatly between summer- and winter- grape berries. In this study, we conducted RNA-seq for two table grape varieties (Vitis vinifera cv. Victoria and V. vinifera cv. Muscat Superior) at three developmental stages (pre-veraison, post-veraison and full maturity).The transcriptome between summer- and winter- grape berries were compared.
