Project description:A transcriptomic approach was implemented using two Penicillium species to identify genes related to fungal aggressiveness in apple fruit and loci contained in ungerminated conidia. Total RNA was isolated from ungerminated conidia and decayed apple fruit infected with P. expansum R19 (aggressive) or P. polonicum RS1 (weak). There were 2,442 differentially expressed genes (DEGs) between the R19 and RS1 in apple and comparisons within species between apple and conidia revealed 4,404 DEGs for R19, and 2935 for RS1, respectively. Gene ontology (GO) revealed differential regulation in fungal transport and metabolism genes expressed during decay, suggesting a flux in nutrient acquisition and detoxification strategies. In R19, the oxidoreductase GO category comprised 20% of all groups differentially expressed in decayed apple verses ungerminated conidia in addition to those involved in hydrogen peroxide metabolism. Ungerminated conidia from both species showed higher expression of genes encoding the glyoxylate shunt and beta-oxidation, specifying the earliest metabolic requirements for germination

Project description:ChIP-Sequencing on Shox2-HA E12.5 and E13.5 Limb and Palate, as well as Pbx on E12.5 limb . Abstract: Vertebrate appendage patterning is programmed by Hox-TALE factors-bound regulatory elements. However, it remains enigmatic which cell lineages are commissioned by Hox-TALE factors to generate regional specific pattern and whether other Hox-TALE co-factors exist. In this study, we investigated the transcriptional mechanisms controlled by the Shox2 transcriptional regulator in limb patterning. Harnessing an osteogenic lineage-specific Shox2 inactivation approach we show that despite widespread Shox2 expression in multiple cell lineages, lack of the stylopod observed upon Shox2 deficiency is a specific result of Shox2 loss of function in the osteogenic lineage. ChIP-Seq revealed robust interaction of Shox2 with cis-regulatory enhancers clustering around skeletogenic genes that are also bound by Hox-TALE factors, supporting a lineage autonomous function of Shox2 in osteogenic lineage fate determination and skeleton patterning. Pbx ChIP-Seq further allowed the genome-wide identification of cis-regulatory modules exhibiting co-occupancy of Pbx, Meis, and Shox2 transcriptional regulators. Integrative analysis of ChIP-Seq and RNA-Seq data and transgenic enhancer assays indicate that Shox2 patterns the stylopod as a repressor via interaction with enhancers active in the proximal limb mesenchyme and antagonizes the repressive function of TALE factors in osteogenesis.

Project description:Infection by the human pathogenic fungus Aspergillus fumigatus is initialized by the outgrowth of asexual spores (conidia) into the lung tissue of the immunocompromised host following an inhalation of the airborne conidia. The resident phagocytes, the alveolar macrophages are the first immune cells to encounter invading conidia. However, A. fumigatus conidia employ versatile mechanisms to evade the host immune defense and establish a severe invasive infection. Previously, we showed that depending on the presence of conidial 1,8-dihydroxynaphthalene (DHN) melanin, A. fumigatus circumvents intracellular killing by manipulating the phagolysosomal maturation process. Here, by comparative dual proteomics we analyzed proteins of phagolysosomes containing melanized wild-type or non-melanized pksP mutant conidia. Bioinformatics compiled a regulatory module of differentially abundant proteins that mirrors processes targeted by the fungus for immune evasion. Those are i.e. vATPAse-driven phagolysosomal acidification, endocytic trafficking, signal transduction, energy metabolism and immune response. In detail, we found alterations of vATPase complex assembly and impaired abundances of mTOR and MAPK signaling molecules, Rab5 and Vamp8 mediators of endosomal trafficking as well as Lamp1 and cathepsin Z lysosomal markers.

Project description:An Aspergillus niger colony can produce a few billion conidia. Formation of conidia producing conidiophores starts in the centre of the colony and moves outwards ending a few millimetres from the edge of the radial extending mycelium. As a result, the conidia within the colony centre are older than those in the intermediate and sub-peripheral zones. Here, it was assessed whether this results in heterogeneity of conidia within the colony. Conidia were harvested from conidiophores of cultures resulting from a confluent inoculated plate. A total number of 645-2421 genes were differentially expressed (fold change ≥ 2) when expression profiles of 2-, 5-, and 8-day-old conidia freshly harvested from conidiophores were compared. Genes without a PFAM or KEGG annotation were enriched in the up-regulated genes.

Project description:Transcription Activator Like Effector (TALE) proteins have been described as recognizing DNA using a simple DNA-binding code, which has allowed for their use in many techniques requiring precise targeting of genomic loci. The TALE DNA binding domain is composed of an array of short repeats that differ in two key DNA-contacting positions, the repeat variable diresidues (RVD); the identities of the amino acids at these positions determine which base the repeat binds. While this simple code has been used successfully to design TALEs to target specific sequences, off-target binding has also been observed, indicating the need for a more rigorous understanding of the factors that determine TALE specificity. In this study, we assayed the DNA binding specificities of 21 TALE proteins of different lengths and RVD compositions using custom-designed Protein Binding Microarrays (PBMs). Position weight matrices derived from these data were used to develop a model to predict the specificity of any TALE protein. This modeling shows the large influence of protein length, RVD position, and neighboring RVD identity on binding specificity, indicating that the simple cipher-like code does not fully capture the complexity of TALE-DNA binding.

Project description:We present a strategy to investigate regulatory elements that leverages programmable reagents to selectively inactivate their endogenous chromatin state. The reagents, which comprise fusions between transcription activator- like effector (TALE) repeat domains and the LSD1 histone demethylase, efficiently remove enhancer-associated chromatin modifications from target loci, without affecting control regions. We find that inactivation of enhancer chromatin by these fusions frequently causes down- regulation of proximal genes. This indicates that the distinct morphological changes that occur during germination are not correlated with the highest change in the transcriptome.
