Project description:Tumor Infiltrating Lymphocyte (TIL) therapy have shown promise in the treatment of patients with refractory solid tumors, with improvement in response rates and durability of responses nevertheless sought. To identify targets capable of enhancing the anti-tumor activity of T cell therapies, large-scale in vitro and in vivo CRISPR/Cas9 screens were performed, with the suppressor of cytokine signaling 1 (SOCS1) gene identified as a top T cell-enhancing target. In murine CD8 T cell therapy models, SOCS1 served as a critical checkpoint in restraining the accumulation of T central memory cells in lymphoid organs as well as intermediate (Texint) and effector (Texeff) exhausted T cell subsets derived from progenitor exhausted T cell (Texprog) cells in tumors. A comprehensive CRISPR tiling screen of the SOCS1 coding region identified sgRNAs targeting the SH2 domain of SOCS1 as the most potent, with a sgRNA with minimal off-target cut sites used to manufacture KSQ-001, an engineered TIL therapy with SOCS1 inactivated by CRISPR/Cas9. KSQ-001 possessed increased responsiveness to cytokine signals and enhanced in vivo anti-tumor function in mouse models. These data demonstrate the use of CRISPR/Cas9 screens in the rational design of T cell therapies.

Project description:We established a direct in vivo CRISPR/Cas9 gene editing methodology that allowed us to assess the immune-modulatory capabilities of 573 putative cancer genes associated with altered activity in mouse model of lung cancer. Using mouse models of of KrasG12D- and BrafV600E-driven lung cancer, we identified Serpinb9 as our top suppressive and Adam2 as our top enhancing gene. RNA seq analysis from tumors overexpressing Adam2 revealed that Adam2’s oncogenic function is dependent on modulating the tumor immune microenvironment by restraining productive type I and type II interferon responses as well as cytokine signaling, reducing presentation of tumor associated antigen, and modulating surface expression of several immunoregulatory receptors within Kras-driven lung tumors. Adam2 overexpression also led to reduction in expression of immune checkpoint inhibitors such as PD-L1, Lag3, Tigit, and Tim3.This less exhausted tumor microenvironment further induced enhanced cytotoxic efficacy against Adam2 overexpressing lung tumors, in vitro and in vivo. Together, our study highlights the power of integrating cancer genomic with in vivo CRISPR/Cas9 screens to uncover how cancer-associated genetic alterations control responses to immunotherapies.

Project description:T cell infiltration is essential for immune checkpoint inhibitors to be effective in treating solid cancers. Through a bioinformatic pipeline, we identified a target gene SUN1 that might relate to modulating immune cell infiltration and immune response. Thus, we generated one Sun1_knockout CT26 cell line (Sun1_KO) using CRISPR-Cas9. By performing multiome single nuclei sequencing using tumors grown in syngeneic model, we set out to understand how mouse Sun1 can affect the regulatory network in tumor cells in vivo.

Project description:We created new mouse mammary tumor models to identify biomarkers of sensitivity to immune checkpoint inhibitors. Using these models in a syngeneic transplant system and treating with anti-PD1/anti-CTLA4 combination therapy, we profiled treated and non-treated tumors by RNA-SEQ. Herein, the profiled tumors represent models that are resistant or senstitive to immune checkpoint inhibitors at distinct timepoints of therapy and tumor progression.

Epigenetic dysregulation is a defining feature of tumorigenesis and has been implicated in immune escape, yet mechanisms that drive immune evasion are poorly understood. To systematically identify epigenetic factors that modulate the immune sensitivity of tumor cells, we performed in vivo CRISPR-Cas9 screens targeting 936 chromatin regulators in mouse tumor models treated with immune checkpoint blockade. We identified the H3K9-methyltransferase SETDB1 and other members of the HUSH and KAP1 complexes as cell-intrinsic mediators of immune escape in tumor cells. We also found that amplification of SETDB1 (1q21) in human tumors is associated with reduced cytotoxic T-cell infiltration and resistance to immune checkpoint blockade. Mechanistically, we demonstrate that SETDB1 represses broad domains, hundreds of kilobases in size, many of which reside within the open genome compartment. These SETDB1 domains are enriched for transposable elements (TEs) and immune gene clusters associated with segmental duplication events, a central mechanism of mammalian genome evolution. SETDB1 loss derepresses latent TE-encoded regulatory elements and proximal immune genes within these repetitive regions, including canonical co-stimulatory ligands, and induces hundreds of putative TE-encoded viral antigens. Our study establishes SETDB1 as an epigenetic checkpoint that suppresses intrinsic immunogenicity in cancer cells, and thus represents a candidate target for immunotherapy.

Project description:Epithelial ovarian cancer (EOC) is the most lethal gynecologic cancer with an imperative need for new treatments. Immunotherapy has had marked success in some cancer types; however, clinical trials studying the efficacy of immune checkpoint inhibitors for the treatment of EOC provided benefit in <15% of patients. EOC is a particularly complex cancer since it develops from various tissues in the reproductive tract and metastasizes into the peritoneal cavity where it is able to colonize almost all organs, creating different tumor microenvironments (TME) containing a variety of immune profiles. In this study, we assessed the immune composition of different murine syngeneic models of EOC from different cellular origins (ovarian and fallopian tube epithelium) and harboring known mutations relevant to human disease, including TP53 mutation, PTEN suppression, and constitutive KRAS activation. We determined immunogenicity of multiple tumor models in vivo, the T and myeloid profile of orthotopic tumors and the immune composition of ascites, by flow cytometry, IHC and single cell RNA-sequencing. Our findings allowed us to predict which models might respond best to PD-L1 blockage, according to key characteristics such as tumor immunogenicity, MHC status, and T cell infiltration. Together these data highlight the heterogeneity found in murine EOC, as in human disease, identified features that might predict immune checkpoint inhibitor efficacy, and revealed crucial information about differences between murine models in the TME composition vs. ascites fluid. These data provide a solid foundation for selecting models in future testing of immunotherapies according to the immune composition and tumor characteristics.
