Project description:Pseudomonas aeruginosa, a human opportunistic pathogen, is a common cause of nosocomial infections. Its ability to survive under different conditions relies on a complex regulatory network engaging transcriptional regulators controlling metabolic pathways and capabilities to efficiently use the available resources. P. aeruginosa PA3973 encodes a putative TetR family transcriptional regulator, with a helix-turn-helix motif involved in DNA binding. We applied transcriptome profiling (RNA-seq), and genome-wide identification of binding sites using ChIP-seq to unravel the biological role of PA3973.

Project description:Pseudomonas aeruginosa PA3973 encodes a putative TetR family transcriptional regulator, with a helix-turn-helix motif involved in DNA binding. We applied phenotype analyses, as well as transcriptome profiling (RNA-seq), and genome-wide identification of binding sites using ChIP-seq to unravel the biological role of PA3973. The ChIP-seq analysis identified more than 300 PA3973 binding sites in the P. aeruginosa genome, among them 139 were located in intergenic regions. The 13 bp sequence was identified as the preferential binding site of PA3973. The PA3973 regulon encompasses genes involved in stress response, including the putative PA3973-PA3970 operon. Transcriptional profiling of P. aeruginosa PAO1161 overexpressing PA3973 showed changes in the mRNA level of 648 genes; among them, 374 were down-regulated. Concomitantly, ChIP-seq analysis identified more than 300 PA3973 binding sites in the P. aeruginosa genome, among them 139 were located in intergenic regions. The 13 bp sequence was identified as the preferential binding site of PA3973.

A novel TetR-like transcriptional regulator in Stenotrophomonas maltophilia is involved in fatty acid metabolism, including quorum sensing signal turnover

Project description:Stenotrophomonas maltophilia is an emerging opportunistic multidrug-resistant pathogen frequently co-isolated with other relevant nosocomial pathogens in respiratory tract infections. S. maltophilia uses the endogenous DSF quorum sensing (QS) system to regulate virulence processes but can also respond to exogenous AHL signals produced by neighboring bacteria. A whole-transcriptome sequencing analysis was performed for S. maltophilia strain K279a in the exponential and stationary phases and in exponential cultures after a treatment with exogenous DSF or AHLs. Among the common top upregulated genes, the putative TetR-like regulator Smlt2053 was selected for functional characterization. This regulator was found to sense long-chain fatty acids, including the QS signal DSF, and activate a β-oxidation catabolic pathway.

The TetR-like regulator SCO4385 and Crp-like regulator SCO3571 modulate heterologous production of antibiotics in Streptomyces coelicolor M512

Project description:Heterologous expression in well-studied model strains is a routinely applied method to investigate biosynthetic pathways. Here, we pursue a comparative approach of large-scale DNA-affinity-capturing assays coupled with semi-quantitative mass spectrometry, to identify putative regulatory proteins from Streptomyces coelicolor M512, that bind to the heterologously expressed biosynthetic gene clusters of the liponucleoside antibiotics caprazamycin and liposidomycin. Both gene clusters share an almost identical genetic arrangement, including the location of promoter regions, as detected by RNA-sequencing. A total of 2214 proteins were trapped at the predicted promoter regions, with only three binding to corresponding promoters in both gene clusters. Among these, overexpression of a yet uncharacterized TetR-family regulator, SCO4385, increased caprazamycin but not liposidomycin production. Protein-DNA interaction experiments using biolayer-interferometry confirmed the binding of Sco4385 to Pcpz10 and PlpmH at different locations within both promoter regions, which might explain its functional variance. Sequence alignment allowed the determination of a consensus sequence present in both promoter regions, to which Sco4385 was experimentally shown to bind. Furthermore, we show that overexpression of the Crp regulator Sco3571 leads to a three-fold increase in caprazamycin and liposidomycin production yields, possibly due to an increased expression of a precursor pathway.
