Project description:The clinical response to immune checkpoint blockade (ICB) correlates with tumor-infiltrating cytolytic T lymphocytes (CTLs) prior to treatment. However, many of these inflamed tumors resist ICB through unknown mechanisms. We show that tumors with transcription elongation deficiencies (TEdef+), which we previously reported as being resistant to ICB in mouse models and the clinic, have high baseline CTLs. We show that high baseline CTLs in TEdef+ tumors result from aberrant activation of the nucleic acid sensing-TBK1-CCL5/CXCL9 signaling cascade, which results in an immunosuppressive microenvironment with elevated regulatory T cells and exhausted CTLs. ICB therapy of TEdef+ tumors fail to increase CTL infiltration and suppress tumor growth in both experimental and clinical settings, suggesting that TEdef+, along with surrogate markers of tumor immunogenicity such as tumor mutational burden and CTLs, should be considered in the decision process for patient immunotherapy indication.

Transcription elongation regulates genome 3D structure

Project description:How transcription affects genome organization in the nucleus is poorly understood. Analyzing influenza A virus (IAV)-infected human macrophages, we observe rapid reorganization of chromatin interactions. These changes occur where IAV NS1 protein-induced global inhibition of transcription termination leads to read-through transcription for hundreds of kilobases past the ends of highly transcribed genes. In these read-through regions, RNA polymerase II induces cohesin displacement from CTCF sites at loop anchors, leading to disrupted chromatin interactions and decompaction. Conversely, transcription elongation inhibition allows cohesin to accumulate at previously transcribed CTCF sites and to mediate chromatin looping and compaction. Data from non-viral stimuli indicates that transcription generally regulates cohesin and genome organization within gene bodies. Additionally, transcription into heterochromatin regions switches them from the inert (B) to the permissive (A) chromatin compartment and enables transcription factor binding. Our data indicate that transcription elongation by RNA polymerase II remodels genome architecture in vivo.

Influence of IWS1 TND-interacting motifs (TIMs) on transcription elongation [PRO-seq]

Project description:To reveal the influence of TND-interacting motifs (TIMs), which bind TFIIS N-terminal domains (TNDs), we prepared KELLY cells expressing either wild-type IWS1-FLAG or IWS1-FLAG containing disruptive mutations in the unstructured TIM3 region. Following lentiviral transduction of either WT or M3 IWS1-FLAG, we prepared PRO-seq libraries from these samples and examined elongation profiles. Analysis of elongation profiles revealed that TIM3 disruption induces pervasive defects of transcription elongation.
