Project description:The purpose of this study is to elucidate the proteorhodopsin function based on the genome of strain IMCC1322 which was cultivated species of SAR116 from East Sea of Korea. Light-enhanced photoheterotrophy of strain IMCC1322 is interrogated by the transcriptomics of IMCC1322 once the appropriate phenotypic characteristics are revealed by cultivation and polyphasic studies. Transcriptome revealed that green light (max. wavelength =522nm) drives metabolism and cessation of bacterial aging of IMCC1322. Here we report the mRNA profiling of IMCC1322 which is the first effort to the biogeochemistry of light-utilizing SAR116 group in the ocean.

Project description:Background: Light exposure of embryos during assisted reproduction affects embryo quality and implantation capacity in a wavelength dependent manner. We investigated the molecular mechanism of these light-induced changes through the comparative analysis of gene expression and regulatory miRNA profile of murine embryos cultured in dark environment and those exposed to white- or red filtered light. miRNA sequencing was used to assess the role of embryo-derived extracellular vesicles in the endometrium-embryo dialogue. Methods: In vitro cultured mouse embryos (3.5 dpc) were exposed to white or red filtered light. After 24 hours mRNA and miRNA content of the embryos as well as the miRNA content of embryo-derived extracellular vesicles were isolated and RNA-sequencing was performed. Differential expression analysis and functional enrichment analysis were used for evaluating the transcriptome results.Results: Light exposure caused transcriptomic changes in the embryos. White light upregulated apoptotic pathways, while red filtered light gave rise to the activation of regeneration pathways, including DNA repair mechanisms. Embryo-derived extracellular vesicles enclosed wavelength dependently unique miRNA cargos the target genes of which play a role in embryo implantation. In conclusion: white light upregulates apoptotic pathways, at both the transcriptome and regulatory miRNAs levels. Red filtration partially counterbalances these negative effects by shifting the cellular processes towards regeneration, including DNA repair mechanisms. Extracellular vesicles of light exposed embryos play a role in blastocyst-decidua communication through the horizontal transfer of regulatory miRNAs. Our data prove that light exposure during in vitro fertilization modifies cell function that might affect the outcome of implantation.

Project description:This experiment was conducted to test multiple hypotheses: 1) long-wave 365 nm UV light exposure at low fluences does not alter gene expression of hMSC, 2) presence of radical species during polymerization causes DNA damage in hMSC, 3) 3D encapsulation of hMSC causes changes in gene expression of hMSC compared with traditional 2D culture, 4) Differencesin 3D hydrogel networks induce gene expression changes in hMSC The first publication derived from this data set concerns UV exposure and reactive radical species. Light is a non-invasive tool that is widely used in a range of biomedical applications. Techniques such as photopolymerization, photodegradation and photouncaging can be used to alter the chemical and physical properties of biomaterials in the presence of live cells. Long-wave UV light is an easily accessible and commonly used wavelength. Although exposure to low doses of long-wave UV light is generally accepted as biocompatible, most studies only investigate cell viability, ignoring other possible non-toxic effects. Since light exposure could potentially induce phenotypic changes (i.e. if damage repair mechanisms are activated), we examined changes in gene expression of human mesenchymal stem cells exposed to light under various 2D and 3D culture conditions. While exposure to long-wave UV light did not induce any significant changes in gene expression regardless of culture conditions, significant changes were observed due to scaffold fabrication chemistry and between cells plated in 2D versus 3D scaffolds.

Project description:Incident light is a central modulator of plant growth and development. However, there are still open questions surrounding wavelength-specific plant proteomic responses. Here we applied tandem mass tag (TMT) based on quantitative proteomics technology to acquire an in-depth view of proteome profile changes in Arabidopsis thaliana response to treatment with narrow wavelength blue (B; 450 nm), amber (A; 595 nm), or red (R; 650 nm) light. A total of 16,707 proteins were identified with 9,120 proteins quantified across all three light treatments in three biological replicates (9 samples in total). This enabled examination of changes in the abundance for proteins expressed at lower levels with important regulatory roles, including transcription factors and hormone signaling. Importantly, 18% (1,631 proteins) of the A. thaliana proteome is differentially abundant in response to narrow wavelength lights, and changes in proteome correlate with different morphologies exhibited by plants in these experimental groups. This high-resolution resource for A. thaliana provides baseline data and a tool for defining molecular mechanisms that control fundamental aspects of a plant’s response to light wavelengths, with implications in plant development and adaptation.

Project description:The experiment investigates the consequences of Yjr141w downregulation on gene expression in yeast. The essential protein Yjr141w was depleted from cells using a tagged variant (Yjr141w-psd). The photo-sensitive degron (psd) module initiates degradation of the tag and its associated protein upon blue-light exposure. Altogether, we compared samples of the control yeast strain (ESM356-1) grown in darkness (3 arrays) and grown exposed to blue-light (wavelength 465 nm; light-flux 30 µmol m-2 s-1) with the Yjr141w-psd strain (YAL81) grown in darkness and grown exposed to blue-light.
