Project description:Insect pathogenic fungus Beauveria bassiana in one of the best studied insect biocontrol fungus, which infects insects by cuticle penetration. After breaking the cuticles, the fungus will propagate in insect hemocoel and kill insect hosts. It has also been found that the mycelia of B. bassiana can penetrate plant tissues to reach insect inside plant, e.g. corn borer (Ostrinia furnacalis), but do not cause damage to plants. The mechanism of fungal physiological plasticity is poorly understood. To accompany our genome sequencing work of B. bassiana strain ARSEF 2860, fungal transcriptional responses to different niches were studied using an Illumina RNA_seq technique. To examine fungal response to insect cuticle, conidia were inoculated on locust hind wings for 24 hours before used for RNA extraction. To evaluate fungal adaptation to insect hemocole, the fifth instar larvae of cotton bollworms were injected with spore suspension and fungal cells isolated by centrifugation in a step gradient buffer. To unveil the mechanism of interaction with plants, the fungus was grown in corn root exudates for 24 hours. After RNA sequencing, around three million tags were acquired for each sample and fungal transcriptional profiles were compared.

Project description:Nicotiana attenuata and Solanum nigrum were challenged with different insects: Manduca sexta and Tupiocoris notatus in different combinations Goals of the study are first to haracterize the transcriptional response of two native Solanaceous plants (Nicotiana attenuata and Solanum nigrum) to attack from two herbivorous pests common on Solanaceous crops (Manduca sexta and Tupiocoris notatus). And second to identify genes involved in herbivore vaccination phenomenon. After germination, inbred and genetically characterized lines of N. attenuata DI92 and S. nigrum Sn30 originally collected from southwestern Utah in 1988, and Jena Germany in 2000, respectively, were grown in a greenhouse. Eggs of Manduca sexta (abbreviated M. s.) came from the North Carolina State University - Entomology Insectary and were hatched under 37°C. Nymphs and adults of Tupiocoris notatus (abbreviated T. n.) came from laboratory colonies started in 2000 with individuals collected from our Utah field sites. Plant were challenged with these different insect and combinations of them. All plants for a given treatment were enclosed in glass-and-mesh insect cages to avoid cross-infection. After 24 h or 5 days the herbivores and their frass were removed, and the above ground biomass of each plant was flash-frozen in liquid nitrogen and stored at -80 °C until RNA extraction. Three independent replicate cages (biological replicates) were used for each of the 7 treatments resulting in a total of 21 cages per species. RNA extraction was performed according to the protocol using Trizol. The RNA samples represent a pooled sample from 4 plants grown in a cage. Keywords: Direct comparison

Project description:A novel experimental design strategy (A Mead et al, in preparation), based on the principle of the “loop design”, was developed to enable efficient extraction of information about key sample comparisons using a two-colour hybridisation experimental system. With 192 distinct samples (four biological replicates at each of 24 time points in mock and treated conditions) to be compared, the experimental design included 288 two-colour microarray slides, allowing four technical replicates of each sample to be observed. One third of the slides were devoted to assessment of changes in gene expression between time points, using a simple loop design to link samples from time points across the 24 sampled times, directly comparing samples collected on adjacent sampling times (i.e. 2 hrs post-infection with 4 hrs post-infection, 4 hrs post-infection with 6 hrs post-infection, etc.). With the remaining slides, four separate loops were constructed comparing treatments, biological replicates and samplling times.

Project description:The aim of this study was to determine transcriptomic level changes during tulip bulb growth. Bulbs of tulip genotypes 'Ad Rem' and 'Red Power' were harvested for RNA extraction at the indicated time points from S1 to S4. In total, 16 samples with two biological replicates per stage combination were used for RNA sequencing analysis. At least 6 G clean bases were generated for each sample. Comparative analysis identified genes involved in bulb development.
