Metabolic labeling of Hek293 cells using 4-thiouracil

Project description:Hek293 cells were metabolically labelled using 4-thiouracil as described in (Schwalb et al, Science. 2016 Jun 3;352(6290):1225-8) but without fragmentation, and then bulk RNA was prepared for sequencing using the STRT method (Islam et al, Genome Res. 2011 Jul;21(7):1160-7). Samples were incubated in duplicate for 5, 15 and 30 minutes and included an unlabeled control representing the steady-state expression state.

Role of the mRNA-binding protein HuR in the global transcriptomic status of cells stimulated with electrophiles and oxidants

Project description:HuR has been implicated as a stress-responsive protein: cytoplasmic translocation of HuR is promoted by several small-molecule stressors, e.g., H2O2, arsenite, and the cyclopentenone prostaglandin A2 (PGA2), a Michael acceptor RES (Wang et al., 2000; Yang et al., 2004). Treatment with PGA2 also increases the affinity of HuR for p21 mRNA (Wang et al., 2000). Intrigued by these reports, we launched HuR-dependent gene-expression profiling studies in the presence and absence of small-molecule stress signals. HNE—a native RES with a reactive core chemically similar to that of PGA2—was selected as a representative bioactive RES (Jacobs and Marnett, 2009; Schopfer et al., 2011) and H2O2 was selected as a representative ROS. shHuR and shControl HEK293T cells were first generated and then treated with HNE or H2O2 under the conditions where cell viability is largely unaffected. We subsequently sequenced their RNA post ribosomal RNA (rRNA) depletion (see details below). Significant differential expression was evaluated with CuffDiff (Trapnell et al., 2013).

Microarray screening of RNA samples from low-, intermediate- and high-passage human prostate LNCaP cells

Project description:This laboratory studies the structures, biosynthesis, and functions of mucin glycans The low-(<33) and high-(>80)passage human prostate LNCaP cells developed by Dr. Ming-Fong Lin (Lin et al, Urology 166:1943, 2001) have been considered as the best in vitro model that reflects the progression of prostate cancer from androgen-dependent to androgen-independent stage (Parajuli et al, Cancer Res. 61:8227, 2001; Demeade et al, The Prostate 54:249, 2003; Unni et al, Cancer Res. 64:7156, 2004). The high-passage cells are metastatic while the low-passage cells are not. RT-PCR analysis of these two cell clones for 25 glycogenes among 8 different groups of glycogenes showed that only high-passage cells expressed two (isozymes 1 and 5) of the five known GlcNAc6ST genes. In addition, P-selectin blot analysis showed qualitative and quantitative differences between these clones. They included 3 higher intensity bands and 3 lower intensity bands in high-passage cells as compared to low-passage cells. The difference in P-selectin-specific glycoconjugates between low and high-passage LNCaP cells should help identify the glycans that distinguish high- from low-passage LNCaP cells.

Endophytic fungus Acremonium alternatum modulates redox homeostasis through hormone-driven ROS signaling, leading to enhanced salt stress tolerance in Brassica napus

Project description:B. napus, a widely cultivated oilseed crop spanning roughly 35 million hectares world-wide (Faostat , 2022), faces various stress factors including salt stress which reduces plant height, size, and yield (Shahza d et al., 2022; Naheed et al., 2021). Endophytic microorganisms are known to promote plant growth and biomass production (Rho et al., 2018, Azad et al., 2016, Zhang et al., 2019). In this study, inoculation with endophyte Acremonium alternatum increased both fresh and dry weight under salt stress conditions. Further molecular analyses provided insights into potential mechanisms involved, highlighting a putative role of abscisic acid in mediating ROS metabolism and ion sequestering. These findings contribute to our understanding of plant-fungi interactions and offer promising leads for developing novel biological agents to improve crop production under the challenges posed by climate change.
