RNA-seq analysis of L1 arrest linc-133(aqz 3) and WT worms

Project description:We used RNA-seq analysis to identify changes in gene expression occurring in linc-133 (aqz 3) mutants comparing with that in wild type (N2) worms during L1 arrest stage. Basing on these sequencing data, genes which were up-regulated or down-regulated by at least 2 times( |log2(FoldChange)| ≥ 1 and padj ≤ 0.05) subsequent to WT worms were analyzed. These differentially expressed genes were analyzed for pathway and gene ontology (GO) enrichment, which indicated that the genes influenced by aqz 3 mutation of linc-133 gene were enriched in several significant signaling pathways, including longevity, protein degradation in endoplasmic reticulum pathway, and fat metabolism pathways.

mRNA-seq analysis of early adult C. elegans following extended L1 arrest with reduced insulin/insulin-like signaling

Project description:We characterized the effects of early-life starvation and reduced insulin/insulin-like signaling (IIS) during larval development on adult gene expression using mRNA-seq of whole worms. In our two-factor design, 'starved' worms were cultured without food (E. coli) in L1 arrest for eight days, and 'control' worms were starved overnight for synchronization. Both populations of worms were fed ad libitum with either empty vector (EV; negative control) or daf-2/InsR RNAi food (reduced IIS). RNAi was used rather than a daf-2 mutant so that the results would not be confounded by daf-2 function during L1 arrest, instead disrupting daf-2 only after starvation in fed, developing larvae. Upon reaching adulthood, animals were collected for transcript profiling.

Project description:We used RNA-seq to sequence the transcriptome of worms arrested in the first larval stage after hatching without food and starved for 12 hours, then a timecourse of animals recovering from arrest after feeding. We collected samples after 12 hours of starvation and 1, 3 and 6 hours after feeding. Four time points (12 hr starvation and 1, 3, and 6 hr of recovery) with three biological replicates at times 0 and 6 and two biological replicates at times 1 and 3.

Linc-smad7 promotes myoblast differentiation and muscle regeneration via sponging miR-125b

Project description:Long noncoding RNAs (lncRNAs) are involved in the regulation of skeletal muscle development. In the present study, differentially expressed lncRNAs were identified from RNA-seq data derived from myoblasts and myotubes. We conducted studies to elucidate the function and molecular mechanism of action of Linc-smad7 during skeletal muscle development. Our findings show that Linc-smad7 is upregulated during the early phase of myoblasts differentiation. In in vitro studies, we showed that overexpression of Linc-smad7 promoted the arrest of myoblasts in G1 phase, inhibited DNA replication, and induced myoblast differentiation. Our in vivo studies suggest that Linc-smad7 stimulates skeletal muscle regeneration in cardiotoxin-induced muscle injury. Mechanistically, Linc-smad7 overexpression increased smad7 and IGF2 protein levels. On the contrary, overexpression of miR-125b reduced smad7 and IGF2 protein levels. Results of RNA immunoprecipitation analysis and biotin-labeled miR-125b capture suggest that Linc-smad7 could act as a competing endogenous RNA (ceRNA) for miRNA-125b. Taken together, our findings suggest that the novel noncoding regulator Linc-smad7 regulates skeletal muscle development.

Transcriptome of wild type N2 worms at embronic stage and starved L1 stage

Project description:Transcription factors are key components of regulatory networks that control development, as well as the response to environmental stimuli. We have established an experimental pipeline in C. elegans that permits global identification of the binding sites for transcription factors using chromatin immunoprecipitation and deep sequencing. We describe and validate this strategy, and apply it to the transcription factor PHA-4, which plays critical roles in organ development and starvation stress response. We defined binding sites for PHA-4 during formation of the embryonic pharynx, and in starved larvae. PHA-4 binds to thousands of locations throughout the genome. These sites shift dramatically between embryos and larvae, from developmentally regulated genes to genes involved in metabolism. We acquired transcriptome of wild type N2 worms at embyonic and starved L1 stages using RNA-seq method in comparing to the ChIP-seq experiment to study transcription factor binding. The wild type worms were cultured the same as the transgenic worms for transcription factor binding experiment.
