Transcription profiling of HIF dependent and independent effects of VHL inactivation in C. elegans

Project description:The von Hippel-Lindau (VHL) tumor suppressor functions as a ubiquitin ligase that mediates proteolytic inactivation of hydroxylated a subunits of hypoxia-inducible factor (HIF). Although studies of VHL defective renal carcinoma cells suggest the existence of other VHL tumor suppressor pathways, dysregulation of the HIF transcriptional cascade has extensive effects that make it difficult to distinguish whether, and to what extent, observed abnormalities in these cells represent effects on pathways distinct from HIF. Here, we report on a genetic analysis of HIF dependent and independent effects of VHL inactivation by studying gene expression patterns in C. elegans. We show tight conservation of the HIF-1/VHL-1/EGL-9 hydroxylase pathway. However, persisting differential gene expression in hif-1 versus hif-1; vhl-1 double mutant worms clearly distinguished HIF-1 independent effects of VHL-1 inactivation. Genomic clustering, predicted functional similarities, and a common pattern of dysregulation in both vhl-1 worms and a set of mutants (dpy-18, let-268, gon-1, mig-17 and unc-6), with different defects in extracellular matrix formation, suggest that dysregulation of these genes reflects a discrete HIF-1 independent function of VHL-1 that is connected with extracellular matrix function.

Tissue-specific transcription footprinting using RNA PolII DamID (RAPID) in C. elegans [Young adult]

Project description:Gene expression is a major determinant of cell fate and physiology, yet it is notoriously difficult to characterize for the widely used model system C. elegans. By using a new method based on in vivo covalent modification of DNA by RNA polymerases, we determine genome-wide transcription patterns in single tissues of embryos or young adult animals. We show that the method is able to identify actively transcribed genes in tissues representing down to 0.2% of the somatic cells in adult animals. Additionally, this method can be fully performed in a single laboratory by using third generation sequencing methods (ONT).

mRNA microarray analysis on young adult Caenorhabditis elegans exposed to MWCNT

Project description:In order to evaluate the identification of genes and pathways, the global gene expression profiles were assessed in response to multiwall carbon nanotube (MWCNT) on the soil nematode, Caenorhabditis elegans. We performed whole genome DNA microarray experiments with subsequent quantitative analysis conducted on selected genes. We used synchronized C. elegans populations exposed to MWCNT for 4 and 24h, and whole genome microarrays to screen for global changes in C. elegans transcription profiles. Young adults of C.elegans were selected for RNA extraction and hybridization on Affymetrix microarrays.

Small-RNAs in L4 and young adult stages

Project description:Small endogenous C. elegans RNAs from L4 and young adult worms were prepared for sequencing using a protocol derived from Batista et al., (2008) and Lau et al. (2001). The small-RNA libraries were constructed using a method that does not require a 5M-bM-^@M-^Y monophosphate (called 5M-bM-^@M-^Y monophosphate-independent method, Ambros et al., 2003) to profile secondary siRNAs that have 5M-bM-^@M-^Y triphosphorylated G. All preprocessed small-RNA reads were mapped to genome (ce6), allowing no mismatches. After excluding miRNAs, 21U RNAs, rRNAs, and other structural ncRNAs, the remaining reads were classified as 22G RNAs, 26G RNAs, and other siRNAs, based on their length and 5M-bM-^@M-2 terminal nucleotide. Small-RNA libraries were sequenced in L4 and young adult stages in C.elegans.

Project description:Transcriptional profiling of C. elegans young adult worms exposed to pathogen Serratia marcescens for 4 hours versus age-matched worms exposed to control lab food E. coli OP50. The goal was to identify genes regulated in response to pathogen. The broader goal of study was to study evolution of pathogen response by comparing this expression profile to that obtained by exposing the nematode Pristionchus pacificus to the same pathogen. Other experiments which are a part of this study include expression profiling of C. elegans and P. pacificus on other pathogens including Bacillus thuringiensis, Staphylococcus aureus, and Xenorhabdus nematophila. One-condition experiments. C. elegans young adults: Exposed to Serratia marcescens versus exposed to E. coli OP50 : 4 hours. 4 biological replicates for each condition, including 2 dye-swaps.
