Project description:Theory and experiment suggest that organisms would benefit from pre-adaptation to future stressors based on reproducible environmental fluctuations experienced by their ancestors. Yet mechanisms driving pre-adaptation remain enigmatic. We report that the [SMAUG+] prion allows yeast to anticipate nutrient repletion after periods of starvation, providing a strong selective advantage. By transforming the landscape of post-transcriptional gene expression, [SMAUG+] regulates the decision between two broad growth and survival strategies: mitotic proliferation or meiotic differentiation into a stress-resistant state. [SMAUG+] is common in laboratory yeast strains, where standard propagation practice produces regular cycles of nutrient scarcity followed by repletion. Distinct [SMAUG+] variants are also widespread in wild yeast isolates from multiple niches, establishing that prion polymorphs can be utilized in natural populations. Our data provide a striking example of how protein-based epigenetic switches, hidden in plain sight, can establish a transgenerational memory that integrates adaptive prediction into developmental decisions.

Project description:In order to study FGFR3’s role in cranial vault development, we generated the first fgfr3 loss-of-function zebrafish (fgfr3lof1/lof1). The mutant fish exhibited major changes in the craniofacial skeleton, with a lack of sutures, abnormal frontal and parietal bones, and the presence of ectopic bones. In order to define cellular and molecular processes responsible for this phenotype, we performed single-cell RNA sequencing of cranial vault cells from fgfr3lof1/lof1 and fgfr3+/+ zebrafish. Our data allow us to define transcriptomic profile of each osteogenic subpopulation involved in cranial vault formation and we revealed a defect in osteoblast differentiation associated with changes in the extracellular matrix. These findings demonstrate that fgfr3 is a positive regulator of osteogenesis and we conclude that changes in the extracellular matrix within growing bone impair cell-cell communication, mineralization, and new osteoblast recruitment.

Project description:Motivation: Identification of eQTL, the genetic loci that contribute to heritable variation in gene expression, can be obstructed by factors that produce variation in expression profiles if these factors are unmeasured or hidden from direct analysis. Methods: We have developed a method for Hidden Expression Factor analysis (HEFT) that identifies individual and pleiotropic effects of eQTL in the presence of hidden factors. The HEFT model simultaneously accounts for the effects of genotypes while learning hidden factors, where we make use of the complete likelihood of a unified multivariate regression and factor analysis model to derive a ridge estimator for combined factor learning and detection of eQTL. HEFT requires no pre-estimation of hidden factor effects, no iterative model selection, it provides p-values, and is extremely fast, requiring just a few hours to complete an eQTL analysis of thousands of expression variables when analyzing hundreds of thousands of SNPs on a standard 8 core 2.6G desktop. Results: By analyzing simulated data, we demonstrate that HEFT can correct for an unknown number of hidden factors and outperforms related hidden factor methods for eQTL analysis, where the improved performance is particularly evident in the detection of eQTL with multivariate effects. To demonstrate a real-world application, we applied HEFT to identify eQTL affecting gene expression in human lung tissue for a study that included presumptive hidden factors. The analysis identified a number of eQTL with direct relevance to lung disease that could not be found without a hidden factor analysis, including cis-eQTL for GTF2H1 and MTRR, genes that have been independently associated with lung cancer. We have developed HEFT, a fast multivariate method that detect eQTLs by analyzing thousands of traits simultaneously in the presence of hidden factors. HEFT employs a combined regression factor analysis approach to analyze the gene expression and genotype data sets, looking for univariate or multivariate eQTLs that regulate gene expression, while simultaneously controlling for both orthogonal or non-orthogonal hidden factors. We show by extensive simulation that HEFT outperforms competing methods, and by applying HEFT to a study that included presumptive hidden factors, we identified a number of eQTL with direct relevance to lung disease that could not be found without a hidden factor analysis. Vaults are composed of multiple copies of the major vault protein (MVP), symmetrically assembled into a basket like shell. Whilst there is some evidence that these compartments are engaging in mRNA maturation and intriguing structural information of the vault shell is available, the function of vaults remains largely elusive. Project description:Autosomal-recessive loss of the NSUN2 gene has been recently identified as a causative link to intellectual disability disorders in humans. NSun2 is an RNA methyltransferase modifying cytosine-5 in transfer RNAs (tRNA). Whether NSun2 methylates additional RNA species is currently debated. Here, we adapted the individual-nucleotide resolution UV cross-linking and immunoprecipitation method (iCLIP) to identify NSun2-mediated methylation in RNA transcriptome. We confirm site-specific methylation in tRNA and identify messenger and non-coding RNAs as potential methylation targets for NSun2. Using RNA bisulfite sequencing we establish Vault non-coding RNAs as novel substrates for NSun2 and identified six cytosine-5 methylated sites. Furthermore, we show that loss of cytosine-5 methylation in Vault RNAs causes aberrant processing into argonaute-associating small RNA fragments (svRNA).
