Project description:Mitochondrial dysfunction plays a major role in the pathogenesis of sporadic Parkinson’s disease (PD) and familial PD caused by mutations in the PARK2 gene. The protein, parkin, is vital for mitochondrial function, but the lack of key PD phenotypes in PARK2 knockout (KO) rodent models has hindered investigations into parkin’s role in PD pathogenesis. Human isogenic induced pluripotent stem cell (iPSC) lines with and without PARK2 KO enable studies of the effect of parkin dysfunction in dopaminergic neuronal cultures.

NGLY1 mutations cause protein aggregation in human neurons

Project description:Biallelic mutations in the gene that encodes the enzyme N-glycanase 1 (NGLY1) cause a rare disease with multi-symptomatic features including developmental delay, intellectual disability, neuropathy and seizures. NGLY1’s activity in human neural cells is currently not well understood. To understand how NGLY1 gene loss leads to the specific phenotypes of NGLY1 deficiency, we employed direct conversion of NGLY1 patient-derived induced pluripotent stem cells (iPSCs) to functional cortical neurons. Transcriptomic, proteomic, and functional studies of iPSC-derived neurons lacking NGLY1 function revealed several major cellular processes that were altered, including protein aggregate-clearing functionality, mitochondrial homeostasis, and synaptic dysfunctions. These phenotypes were rescued by introduction of a functional NGLY1 gene and were observed in iPSC-derived mature neurons, but not astrocytes. Finally, laser capture microscopy followed by mass spectrometry provided detailed characterization of the composition of protein aggregates specific to NGLY1-deficient neurons. Future studies will harness this knowledge for therapeutic development.

Comparative interactome analyses of ALS proteins help define the pathogenic effects of mutant C21ORF2 in motor neurons.

Project description:Amyotrophic lateral sclerosis (ALS) is an adult-onset neurodegenerative disease leading to motor neuron loss. It has a strong genetic contribution, but most ALS-associated gene mutations remain poorly characterized. Therefore, we performed comparative interactome analyses of recently discovered ALS-associated proteins which highlighted many novel binding partners, and both unique and shared interactors. This suggests that different ALS-associated proteins can act through distinct and/or similar cellular pathways. The analysis identified C21ORF2 as a strongly connected protein. The role of C21ORF2 mutations in ALS is largely unknown. Our data show C21ORF2 expression in affected neurons and that the prominent C21ORF2-V58L variant induces apoptosis in mouse neurons and movement defects in zebrafish embryos. iPSC-derived motor neurons from C21ORF2-V58L-ALS patients, but not isogenic controls, show increased apoptosis, and changes in DNA damage response (DDR), mitochondria and electrophysiological properties. In addition, C21ORF2-V58L induced post-transcriptional downregulation of NEK1, an ALS-associated protein implicated in apoptosis and DDR. In all, our data define the pathogenic effects of C21ORF2-V58L and implicate reduced NEK1 levels, due to impaired proteosomal degradation, downstream of this ALS mutation.

Proteomic analysis of GBA iPSC-dopamine neurons

Project description:Heterozygous mutations in the glucocerebrosidase gene (GBA) are the strongest common genetic risk factors for Parkinson’s disease (PD) present in around 5-10% of PD patients, resulting in lower age of onset and exacerbating disease progression, including an increased risk of dementia. However, the exact mechanisms leading from dysfunction of the enzyme glucocerebrosidase (GCase) encoded by GBA to PD pathogenesis and neurodegeneration remain unclear. Applying a novel multi-part enrichment workflow we have developed, we have isolated and quantified peptides with phosphorylation, cysteine-modification or N-linked glycosylation simultaneously. We applied this methodology to iPSC-derived dopaminergic neurons from GBA-N370S PD patients and healthy age-matched controls, identifying large numbers of dysregulated native and modified proteins.

GNPS - Multi-omics Evaluation of Human iPSCs and iPSC-derived Neurons

Project description:The granulin (GRN) gene stands out as a prominent player in frontotemporal degeneration (FTD). Progranulin (PGRN) is a protein encoded by the GRN gene. Mutations in the GRN gene leading to PGRN deficiency are associated with lysosomal storage diseases and various neurodegenerative diseases. Despite the significance of GRN function, the specific impact of GRN-/- condition on diverse biomolecules such as proteins, lipids, and metabolites remain unclear. This study employs a multi-omics approach, integrating proteomics, lipidomics, and metabolomics analyses for comprehensively unraveling the molecular alterations by GRN-/- condition. Proteins, lipids, and metabolites were obtained from the same sample using a single extraction method. Our result reveals distinct molecular profiles between iPSC and neurons, emphasizing upregulated synaptic proteins such as SYN1, SYT1, VAMP2, and SV2A in proteomics, decreased cardiolipin (CL) containing 16:0 and 18:1 acyl chain in lipidomics, and shifts in acetylcholine and amino acid in metabolomics. Furthermore, the GRN-/- condition induces significant alterations across the proteome, lipidome, and metabolome of induced pluripotent stem cells (iPSC) and iPSC-derived neurons, unveiling unique metabolic pathways. Although this study was conducted at a whole cell level, this comprehensive perspective contributes to our understanding of the intricate interplay among proteins, lipids, and metabolites in neurodevelopment and neurodegenerative diseases.
