Project description:Lower selection intensity resulted in obvious genetically and phenotypically divergences in China indigenous breeds. Nanyang black pig, a China indigenous breed, was famous for its high lipid deposition and high genetic divergence, which made it an ideal model investigating mechanism of lipid position traits in pig. Here, transcriptome and TMT-based proteome analyses were carried out in longissimus dorsi (LD) tissue of high genetic variation individual Nanyang black pigs. After phenotyping in a big population with multi-production traits indexes, six Nanyang black pigs were selected and divided into relatively high and low lipid deposition groups. Combining analyses of transcriptomic and proteomic data identified 15 candidate genes determining lipid deposition genetic divergence in Nanyang black pig. Among them, FASN, CAT, and SLC25A20 were main causal candidate genes. The other genes could be divided as lipid deposition related gene (BDH2, FASN, CAT, DHCR24, ACACA, GK, SQLE, ACSL4, SCD), PPARA-centered fat metabolism regulatory factors (PPARA, UCP3), transcription or translation regulators (SLC25A20, PDK4, CEBPA), and integrin, structural proteins, signal transduction-related genes (EGFR). The multi-omics data set provided a valuable resource for analyses on lipid deposition-traits in pig, especially in Nanyang black pig.

Project description:The Yeonsan Ogye (Ogye) is the rare black chicken breed domesticated in Korean peninsula, which has been noted for entire black color upon its appearances including feather, skin, comb, eyes, shank, claws and internal organs. In this study, whole genome, transcriptome and epigenome sequencings of Ogye were performed using high-throughput NGS sequencing platforms. We have produced Illumina short-reads (Paired-End, Mate-Pair and FOSMID) and PacBio long-reads for whole genome sequencing (WGS), 1.4 billion reads for RNA-seq, and 123 million reads for RRBS (reduced representation bisulfite sequencing) data. Using WGS data, Ogye genome has been assembled, and coding/non-coding transcriptome maps were constructed on Ogye genome given largescale sequencing data. We have predicted 17,472 (3,550 newly annotated and 13,922 known) protein-coding transcripts, and 9,443 (6,689 novel and 2,754 known) long non-coding RNAs (lncRNAs).

Project description:Prostate cell lines from diverse backgrounds are important to addressing disparities in prostate cancer (PCa) incidence and mortality rates among Black men. ACRJ-PC28 was developed from a transrectal needle biopsy and established via inactivation of the CDKN2A locus and simultaneous expression of human telomerase. Characterization assays included growth curve analysis, immunoblots, IHC, 3D cultures, immunofluorescence imaging, confocal microscopy, flow cytometry, WGS and, RNA-Seq. RNA-Seq confirmed the expression of prostate specific genes alpha-methylacyl-CoA racemase (AMACR) and NKX3.1 and Neuroendocrine specific markers, synaptophysin (SYP) and enolase 2 (ENO2) and IHC confirmed the presence of AMACR. WGS confirms the absence of exonic mutations and the presence of intronic variants that appear to not affect function of AR, p53 and pRB. RNA-Seq data revealed numerous TP53 and RB1 mRNA splice variants and the lack of AR mRNA expression. The novel cell line described here should advance research addressing the disparity in prostate cancer among Black men.

Project description:We performed shallow whole genome sequencing (WGS) on circulating free (cf)DNA extracted from plasma or cerebrospinal fluid (CSF), and shallow WGS on the tissue DNA extracted from the biopsy in order to evaluate the correlation between the two biomaterials. After library construction and sequencing (Hiseq3000 or Ion Proton), copy number variations were called with WisecondorX.
