Project description:It is widely recognised that cells respond to their microenvironment, which has particular implications for in vitro cell culture practices. Namely, growth cues provided by traditional 2D cell culture substrates are far removed from the native 3D structure of in vivo tissues. Culture geometry is one of many factors that differs between in vitro culture and in vivo cellular environments. This results in in vitro studies being so far removed from their native counterpart, that they lose some of their predictive capability and reliability. In this study we examine the cellular processes that occur when a cell is cultured on 2D or 3D surfaces for a short period of 8 days prior to use in functional assays, which we term: priming. We follow the process of mechanotransduction from cytoskeletal alterations, to changes to nuclear structure leading to alterations in gene expression. These changes in gene expression ultimately resulting in enhanced expression of functional proteins and improved functional capabilities. In this study, we use hepatocytes (HepG2 cells) as a model cell line, due to their commonplace use and robustness for drug toxicity screening. We demonstrate enhanced functionality and improved drug toxicity profiles that better reflect the clinical response in vivo. However, we expect these findings more broadly reflect in vitro cell culture practises across all areas of cell biology, demonstrating the fundamental impact of mechanotransduction in bioengineering, cell biology and in vitro assays.

Applications of zebrafish embryo models to predict developmental toxicity for agrochemical product development

Project description:Development of safe crop protection products is a complex process that traditionally relies on intensive animal use for hazard identification. Methods that capture toxicity at early stages of agrochemical discovery programs enable a more efficient and sustainable product development pipeline. Here we have explored whether the zebrafish model can be leveraged to identify mammalian-relevant toxicity. We used transgenic zebrafish to assess developmental toxicity following exposures to known mammalian teratogens, and captured larval morphological malformations, including bone and vascular perturbations. We further applied toxicogenomics to identify common biomarker signatures of teratogen exposure. The results show that the larval malformation assay predicted teratogenicity with 82.35% accuracy, 87.50% specificity, and 77.78% sensitivity. Slightly lower accuracy was obtained with the vascular and bone assays. A set of 20 biomarkers were identified that efficiently segregated teratogenic chemicals from non-teratogens. In conclusion, zebrafish are valuable, robust, and cost-effective models for toxicity testing at early stages of product development.

Genome-Scale Characterization of Toxicity-Induced Metabolic Alterations in Primary Hepatocytes

Project description:Context-specific Genome-scale Metabolic Network Reconstructions (GENREs) provide a means to understand cellular metabolism at a deeper level of physiological detail. Here, we use transcriptomics data from chemically exposed rat hepatocytes to constrain a GENRE of rat hepatocyte metabolism and predict biomarkers of liver toxicity using the Transcriptionally Inferred Metabolic Biomarker Response (TIMBR) algorithm. We profiled alterations in cellular hepatocyte metabolism following in vitro exposure to three toxicants (acetaminophen, 2,3,7,8-tetrachlorodibenzodioxin, and trichloroethylene) for six hours. TIMBR predictions were compared with paired metabolomics data from the same exposure conditions. Agreement between computational model predictions and experimental data led to the identification of specific metabolites and thus metabolic pathways associated with toxicant exposure; where predictions and experimental data disagreed, we identified testable hypotheses to reconcile differences between the model predictions and experimental data. The presented pipeline for using paired transcriptomics and metabolomics data provides a framework for interrogating multiple omics datasets to generate mechanistic insight of metabolic changes associated with toxicological responses.

Project description:Picocyanobacteria from the genus Synechococcus are ubiquitous in ocean waters. Their phylogenetic and genomic diversity suggests ecological niche differentiation, but the selective forces influencing this are not well defined. Marine picocyanobacteria are sensitive to Cu toxicity, so adaptations to this stress could represent a selective force within, and between, “species” also known as clades. We compared Cu stress responses in cultures and natural populations of marine Synechococcus from two co-occurring major mesotrophic clades (I and IV). Using custom microarrays and proteomics to characterize expression responses to Cu in the lab and field, we found evidence for a general stress regulon in marine Synechococcus. However, the two clades also exhibited distinct responses to copper. The Clade I representative induced expression of genomic island genes in cultures and Southern California Bight populations, while the Clade IV representative downregulated Fe-limitation proteins. Copper incubation experiments suggest that Clade IV populations may harbor stress-tolerant subgroups, and thus fitness tradeoffs may govern Cu-tolerant strain distributions. This work demonstrates that Synechococcus has distinct adaptive strategies to deal with Cu toxicity at both the clade and subclade level, implying that metal toxicity and stress response adaptations represent an important selective force for influencing diversity within marine Synechococcus populations.
