Project description:We compared the microbiota of paired mouse caecal contents and faeces by applying a multi-omic approach, including 16S rDNA sequencing, shotgun metagenomics, and shotgun metaproteomics. The aim of the study was to verify whether faecal samples are a reliable proxy for the mouse colonic luminal microbiota, as well as to identify changes in taxonomy and functional activity between caecal and faecal microbial communities, which have to be carefully considered when using stool as sample for mouse gut microbiota investigations.
Project description:The Virochip microarray (version 4.0) was used to detect viruses in patients from North America with unexplained influenza-like illness at the onset of the 2009 H1N1 pandemic. We used metagenomics-based technologies (the Virochip microarray) and deep sequencing to analyze nasal swab samples from individuals with 2009 H1N1 infection. This Series includes the Virochip microarray data only.
Project description:We have collected nasal cell swab samples from SARS-CoV-2 infected confirmed COVID-19 patients. Both virus and host RNA were extracted and sequenced by RNA-seq. We mapped and assembled virus sequences and in this study transcriptional profile of host due to virus infection.
Project description:Nasal swab specimens were collected from children who presented to the emergency department with an acute exacerbation of asthma or wheeze. Samples were also collected from control subjects. Convalescent/quiescent samples were collected from children who were followed-up at least 6 weeks after an acute exacerbation of asthma or wheeze. Gene expression was profiled on microarrays.
Project description:To investigate pre-existing mucosal immunity in equine herpesvirus type 1 (EHV-1) immune and non-immune horses during experimental viral challenge. RNAseq was performed on nasal mucosal swab samples from immune and non-immune horses from pre (d-2), early (d1pi and d3pi), mid (d8pi and d10pi), and late (d18pi) infection.

To do so, we used 19 patient nasal swab samples broken down into 5 series of 4 samples of equivalent SARS-CoV-2 viral load (cycle threshold (CT): low CT means a high viral load – CT26, CT29, CT32, CT35 and CT36+).
