Project description:Expression data from hyperplastic polyps and normal colonic mucosa from patients with familial and sporadic hyperplastic polyposis syndrome (HPPS). We aim to characterize at a molecular level a cohort of hyperplastic lesions from HPPS patients with and without family history. RNA from hyperplastic polyps and normal colonic mucosa (proximal and distal) from patients with familial and sporadic HPPS were included in this study. Total RNA was isolated from each tissue sample, quantified and its quality evaluated. cRNA preparation, hybridization and analysis of results was performed according to Affymetrix recommendations. cRNA was hybridised in the GeneChip array (Human Genome U133 Plus 2.0, Affymetrix), and the intensity was measured.

Profiling of normal human colonic epithelial cells according to their PTK7 surface abundance

Project description:Human mucosa was collected from two different individuals undergoing colectomy. After treatment with EDTA, colonic crypts were isolated and further dis-aggregated using Dispase. Next, cells were stained using antibodies directed against the extracellular domain of EpCAM, PTK7, CD11, CD31, and CD45. Cells were analyzed and sorted via flow cytometry (BD Aria). After excluding non-epithelial cells (Epcam. CD11, CD31, and CD45 negative), the EpCAM positive fraction was divided into fractions expressing either high, medium, low, or negative levels of PTK7. Sorted cells were transferred to Trizol for RNA extraction and RNA was purified using the Qiagen RNA Mini Kit. Colonic crypts were isolated from normal human mucosa derived from individuals undergoing colectomy. Single cell fractions from these crypts were sorted and isolated RNA processed and hybridized to Affymetrix PrimeView Arrays

Project description:Transcription profiling of chicken development The experiment were perfomed as a part of our Vertebrate Evo-Devo project. The aim of the project is to compare transcription profiles of normal (unmanipulated, wild-type, whole embryo) vertebrate embryos. Total RNA was collected from wild type G.gallus whole embryos at 15 different stages (Stages:HH1,2,4,6,8,9,11,14,16,19,24,27,32,34,38), and hybridized to the Affymetrix Chicken Genome Array. All the stages contains data from two biological replications. Each staged-samples consists of pooled total RNA from several whole embryos.

Colorectal cancers with microsatellite instability display unique miRNA profiles

Project description:Analysis of microRNA expression of tumoral and non-tumoral colonic tissues. The aim of this study was to analyze the global miRNA signatures in various groups of well-characterized CRCs based on the presence of microsatellite instability (MSI). Total RNA from formalin-fixed paraffin-embedded tissue blocks from 4 different groups (normal colonic mucosa, Lynch syndrome tumors, sporadic MSI tumors and MSS tumors) was isolated using the RecoverAll Total Nucleic Acid Isolation Kit (Ambion) according to manufacturer instructions. MiRNA expression profiles were analyzed using miRNA microarray platform.
