Transcriptome analysis of CD11b+ myeloid cells isolated from the infarction area of Reg3beta knock-out Reg3beta-/- vs. WT mice

Project description:Adult wild-type (C57/Bl6J) and mice with constitutive knock-out of regenerating-islet derived protein 3 beta (Reg3beta-/-) at the age of 8-12 weeks were subjected to experimental myocardial infarction (LAD ligation). After 4 days, infarcted tissue was dissected, minced with scissors and enzymatically digested with liberase blendzyme (Roche, 0.15 mg/ml) to obtain a single-cell suspension. Isolated cells were washed and resuspended in PBS buffer supplemented with 0.5 % BSA and 2 mM EDTA and passed through 30 um pre-separation filters. The myeloid cells were isolated using the mouse/human CD11b Microbead Kit (Miltenyi Biotec, 130-049-061) and RNA was isolated using the TRIzol method (Invitrogen).

Bulk and single RNA sequencing on the role of Igf2bp2 in myeloid-biased HSC

Project description:Using RNA sequencing analysis on myeloid biased HSC, we compared gene expression profiles between WT and Igf2bp2 knock-out mice at young and old age. 1421 differentially expressed genes were identified in young myeloid biased HSC from Igf2bp2 knock-out mice compared to young WT; however, only 26 differentially expressed genes were identified in old myeloid biased HSC from Igf2bp2 knock-out mice compared to old WT. Compared to young WT myeloid biased HSC, myeloid biased HSC from young Igf2bp2 knock-out exhibits reduced expression of genes involved in metabolism and translation. In addition, single cell RNA sequencing analysis of myeloid biased HSC in young wildtype mice identified nine sub-clusters. HSCs from a sub-cluster with high expression of Igf2bp2 exhibit up-regulated IGF/PI3K/AKT signaling and increased expression of genes involved in HSC quiescence and maintenance. Altogether, the study provides a correlation and mechanism to understand the role of Igf2bp2 in HSC function and aging.

Project description:Affymetrix microarray analysis of molecular changes after myocardial infarction. Samples of heart tissue were analyzed after myocardial infarction from WT and reg3beta knock-out mice. Samples from scar tissue and samples adjacent to the scar were analyzed. In the experiment we primarily compared infarction zone of wild-type to infarction zone of knock-out animals, and remote zone of wild-type to remote zone of knock-outs.

Project description:The purpose of the study is to identify the alterations in transcriptome (RNA Seq) in CD11b+ myeloid cells isolated from WT and monocytes/macrophage specific Neuropilin2 (NRP2) Knock out mice harboring subcutaneous pancreatic cancer tumors. The main goal is to identify the intrinsic changes in gene signature occuring in myeloid cells in NRP2 deleted conditions in tumor that indicates the role of NRP2 in regulating phagocytosis/efferocytosis and immune responses in myeloid cells in tumors.
