Project description:NF-YC10 is a subunit of the NF-Y transcription factor complex in Arabidopsis thaliana. We identified NF-YC10 as an interactor of the transcription factor DREB2A, which binds to DRE and activate expression of target genes under heat and/or dehydration stress conditions. Transgenic Arabidopsis plants that overexpress NF-YC10 showed stronger expression of DREB2A target genes under heat stress and were more tolerant to heat stress tolerance than the vector control plants. BAF60/SWP73 Subunits Define Subclasses of SWI/SNF Chromatin Remodelling Complexes in Arabidopsis

Project description:• Evolutionarily conserved SWI-SNF ATP-dependent chromatin remodeling complexes (CRCs) change nucleosome positioning and chromatin states, affecting gene expression to regulate important regulatory processes controlling such as proper development and hormonal signalling pathways. • In our study we used transcript profiling, chromatin immunoprecipitation (ChIP), exhaustive protein-protein interaction study including mass-spectrometry, yeast-two-hybrid and bimolecular fluorescence complementation (BiFC) along with hormone and metabolite profiling, and phenotype assessments to distinguish the functions of Arabidopsis SWP73A and SWP73B subunits in Arabidopsis. • We identified a novel subclass of SWI/SNF chromatin remodelling complexes defined by the presence of SWP73A subunit. Therefore, we propose a refined classification of SWI/SNF CRCs in Arabidopsis, introducing BAS-A (SWP73A-containing) and BAS-B (SWP73B-containing) subclasses. The SWP73A and SWP73B-carrying subclasses of SWI/SNF CRCs exhibit differential properties demonstrated by distinct chromatin binding patterns and divergent effect on hormone biosynthesis and metabolism. We found that SWP73A plays a specific role that cannot be fully compensated by SWP73B. We recognized that some atypical subclasses of SWI/SNF CRCs may be likely formed in mutant lines with inactivated SWP73 subunits. • Our study reveals that the duplication of the SWP73 subunit contributes to unique and shared functions of subclasses of SWI/SNF CRCs in the control of various regulatory processes in Arabidopsis.

Impact of NAA50 depletion on the transcriptome of rosette leaves from the reference plant Arabidopsis thaliana (Col-0).

Project description:In humans and plants, 40 % of the proteome is co-translationally acetylated at the N-terminus by a single Nα-acetyltransferase (Nat) termed NatA. The core NatA complex consists of the catalytic subunit NAA10 and the ribosome-anchoring subunit NAA15. The regulatory subunit HYPK and the acetyltransferase NAA50 join this complex in humans. Even though both are conserved in Arabidopsis thaliana, only AtHYPK is known to interact with AtNatA. Here we aimed to determine the global transcriptome change in the reference plant Arabidopsis thaliana leaves upon depletion of the acetyltransferase NAA50 (AT5G11340). The wild type and the amiNAA50 #13 mutant were grown on soil for seven weeks on soil under short-day conditions (8.5 h of light, 70-100 μE light photon flux density, 24 °C/18 °C day/night temperature, and 50-60 % humidity) and RNA was extracted with the Universal RNA Kit (Roboclon) according to the manufacturer´s instructions.

Genome-wide analysis of SPL7 regulated genes in Arabidopsis

Project description:To study the genes regulated by transcription factor SQUAMOSA PROMOTER BINDING PROTEIN-LIKE7 (SPL7) in Arabidopsis thaliana, we conducted chromatin immunoprecipitation-based sequencing (ChIP-seq) in 35S:FALG-SPL7 transgenic plant and spl7 mutant, and genome-wide sequencing-based transcript profiling of Arabidopsis thaliana wild-type plants and of spl7 mutant under MS medium and MS supplement with 5µM CuSO4. These experiments led to the identification of genes that are direct target of SPL7 and genes differentially expressed in an SPL7-dependent or Cu-dependent manner. This study provides a framework for the identification of SPL7 regulated genes towards characterization of SPL7 in copper homeostasis.

Expression data from 3-week old Arabidopsis seedlings of WT and brm-1 mutant

Project description:Chromatin, in addition to its purely structural functions, is considered a major regulatory system coordinating various genetic networks in eukaryotes. External and developmental signals can be transmitted through signaling cascades to chromatin remodeling complexes like SWI/SNF, which alter chromatin structure by moving, ejecting or restructuring nucleosomes. Genetic studies in Arabidopsis thaliana revealed that SWI/SNF chromatin remodeling complexes are critical for proper plant development and growth. Especially, BRM, a catalytic subunit of the complex, was shown to directly regulate several genes with important functions in leaf development, flowering initiation, as well as gibberellin and abscisic acid signaling. In addition, SWI/SNF complexes were also shown to be involved in regulation of enhancer activity in animal cells and RNA-mediated transcriptional silencing in plants. In this study we performed transcript profiling of WT and brm-1 mutant using Agronomics microarrays for detecting changes in expression of both sense and antisense transcripts.

Purification of AtNAA10 and AtHYPK from leaves of transgenic Arabidopsis plants expressing Strep II –tagged NAA10 or HYPK

Here we fused AtNAA10 and AtHYPK with the Strep II®-tag and expressed them separately in stably transformed Arabidopsis thaliana ecotype Col-0 (for AtNAA10) or the hypk-3 (for AtHYPK) mutant (Miklánková et al., 2022). Stably transformed plants of the T2 generation were grown on soil under short-day conditions. Six weeks after germination, the Strep-tagged proteins were purified from leaf material and subjected to mass-spectrometry to identify potential interaction partners.
