Project description:To study the expression profiles of hexaploid wheat chromosome 3B genes during the life cycle of a wheat plant and establish a transcriptome atlas for this chromosome, deep transcriptome sequencing was conducted in duplicates in 15 wheat samples corresponding to five different organs (leaf, shoot, root, spike, and grain) at three developmental stages each. Strand-non-specific and strand-specific libraries were used to produce 2.52 billion paired-end reads (232 Gb) and 615.3 single-end reads (62 Gb), respectively.

Project description:The photosynthetic organs of the barley spike (lemma, palea and awn) are resistant to drought. This is a beneficial trait because they can sustain grain-filling when drought occurs at the reproductive stage. There is little information about gene expression in the spike organs under drought conditions. In this study, we compared gene expression in drought-stressed lemma, palea, awn and seed at the grain-filling stage using the Barley1 Genome Array in order to identify drought-regulated organ-specific genes. Experiment Overall Design: Barley plants were drough-stressed for 4 days at the grain-filling stage by withholding water. Lemma, palea, awn and seed were collected to determine gene expression during drought in each organ. For each organ three biological replications were collected on three different dates. On each of the three dates, one replication of each organ was collected from plants grown in separate pots using a randomized complete block design (RCBD). In ths design, organ type and drought treatment were treatment effects and date of sample collection (replication) was the block. To get enough tissue for RNA extraction, each replication for each organ was collected from four plants in the same pot. RNA from each replicate sample was hybridized to individual Barley1 GeneChips. Thus, for four organs with three replications (blocks) and two treatment levels, a total of 24 Barley1 GeneChips were used.

Project description:Grain yield, which is mainly contributed by tillering capacity as well as kernel number and weight, is the most important traits to plant breeders and agronomists. Label-free quantitative proteomics was used to analyze yield-contributing organs in wheat. These were leaf sample, tiller initiation, spike initiation, ovary, and three successive kernel development stages at five, ten, and fifteen days after anthesis. We identified 3,182 proteins across all samples. The largest number was obtained for spike initiation (1673), while the smallest was kernel sample at fifteen days after anthesis (709). Of the 3,182 proteins, 296 of them were common to all seven organs. Organ-specific proteins ranged from 148 in ovary to 561 in spike initiation. When relative protein abundances were compared to that of leaf sample, 347 and 519 proteins were identified as differentially abundant in tiller initiation and spike initiation, respectively. When compared with ovary, 81, 35, and 96 proteins were identified as differentially abundant in five, ten, and fifteen days after anthesis, respectively. Our study indicated that two argonaute proteins were solely expressed in spike initiation. Of the four expansin proteins detected, three of them were mainly expressed during the first 10 days of kernel development after anthesis. We also detected cell wall invertses and sucrose and starch synthases mainly during the kernel development period. The manipulation of these proteins could lead to increases in tillers, kernels per spike, or final grain weight, and is worth exploring in future studies.

Project description:To improve our understanding of the organization and regulation of the wheat gene space, we established the first transcription map of a wheat chromosome (3B) by hybridizing the newly developed INRA GDEC Triticum aestivum NimbleGen 12x40k unigenes microarray with BAC pools from a new version of the 3B physical map as well as with cDNA probes from five tissues at three developmental stages each. By hybridizing the BAC pools with the wheat NimbleGen 40K unigenes chip we managed to map almost 3000 unigenes on the wheat chromosome 3B BACs and to study the organization of the wheat gene space along chromosome 3B. The sequences of the unigenes helped to perform functional and evolutionary analyses of these unigenes. By hybridizing the 15 cDNA samples from five organs at three developmental stages each we established the expression profiles of more than 32000 wheat unigenes. Particularly we focused on the expression of the unigenes mapped on wheat chromosome 3B to perform coexpression analyses.

Project description:Wheat panicle development is a coordinated process of proliferation and differentiation with distinctive phase and architecture changes. However, the multiple genes involved networks controlling this process remain enigmatic. Here, we characterized and dissected common wheat panicles in the stages of vegetative stage before elongation, elongation, single ridge, double ridge, glume primodium differentiation and floret differentiation, respectively, followed by RNA-seq and bioinformatics analysis to study genome-wide mRNA transcriptome profiling in wheat early spike development. High gene expression correlations between any two stages (R2>0.97) and only 4000 Differentially Expressed Genes (DEGs) out of 49624 expressed transcripts in all stages indicated that wheat early panicle development is just controlled by an small proportion of important genes. Three subgenomes (A, B and D) contribute equally to this process. K-means clustering analysis revealed the dynamic expression patterns of DEGs and Hierarchical Clustering analysis demonstrated that single bridge stage and double bridge stage are most important for wheat panicle development. Interestingly, 306 transcription factors (TFs) with various functions from different families were identified and the spatial-temporal expression patterns of some were verified by quantitative PCR or in situ hybridization. At early stages, repressing flowering TFs combined with AP2/ERF TFs and cytokinin promote inflorescence meristem development and repress meristem differentiation. At single ridge and double ridge stages, highly expressed stress-response TFs balance the interaction between stress response and development. During reproductive stages, crosstalk between auxin and cytokinin coordinate the meristem proliferation and differentiation, and promoting flowering TFs with polarity establishment TFs and MADS-box TFs promote floral meristem generation and floral organ identity and development. This dataset provided an ideal resource for wheat panicle developmental research. Our study uncovered the regulatory network for coordinated wheat early spike development and would eventually contribute to the improvement of grain number and crop yield.
