Characterisation of IL 10 producing CD4 T cells in mucosal herpesvirus infection

ABSTRACT: Study to investigate the transcriptional profile of suppressor CD4 T cells that express IL-10. IL-10-reporter mice were infected with mouse cytomegalovirus (MCMV) and activated IL-10+ and IL-10- cells were sorted from pooled salivary glands. RNA was extracted for RNA-seq analysis. Global gene expression profiles during differentiation of mouse embryonic stem cells to macrophages

Project description:This data is part of a pre-publication release. For information on the proper use of pre-publication data shared by the Wellcome Trust Sanger Institute (including details of any publication moratoria), please see http://www.sanger.ac.uk/datasharing/We established protocols to generate monocytes and macrophages from murine embryonic stem cell (129 background) in vitro. Briefly, murine embryonic stem cells were grown in bacteriological dishes in the presence of differentiation medium supplement ed with 15% L929 and 1ng/ml IL-3 for 8 days to generate embryoid bodies (EBs). Subsequently, EBs were transferred to gelatinized tissue culture dish. Supernatants containing macrophage progenitors were collected, spun down and plated onto bacteriological dishes to differentiate into macrophages. Four biological replicates of murine embryonic stem cells, macrophage progenitors and macrophages were collected and their RNA were isolated via the Qiagen RNA Isolation Kit. The RNA were treated with RNAse free DNase and eluted in RNase-free water. THe RNA concentration was assessed using a NanoDrop spectrophotometer, while RNA integrity (RIN >8) were obtained for all samples by Agilent 2100 Bioanalyzer. We aim to sequence 5GBp per replicate and 4 replicates per lane on an Illumina platform.

Transcriptome of the MOE in different mouse strains

Project description:High-throughput RNA sequencing of the main olfactory epithelium in two mouse strains.With this study we aim to dissect the genetic contribution to the expression of the olfactory receptor genes from environmental factors. For this, we housed a single black6 mouse with a 129S5 litter and vice versa, and dissected the MOE of the black6 animal and one 129S5 animal at 10 weeks of age. Three biological replicates were obtained for each combination. RNA was extracted using the Qiagen RNeasy kit using standard protocols. All twelve RNA samples were multiplexed together and sequenced in four lanes on the Illumina HiSeq platform.This data is part of a pre-publication release. Comparison of transcriptional response of induced pluripotent stem iPS cell derived and monocyte derived macrophages to bacterial lipopolysaccharide stimulation

Project description:In the first part of this project, we will differentiate IPS cells from 5 human donors into macrophages, and extract RNA from unstimulated and LPS stimulated macrophages to perform RNA sequencing. We will also extract RNA before and after stimulation in blood- derived macrophages from 5 additional, unrelated healthy samples. In the second part of the project, RNA-seq data will be analysed to compare LPS response of these two macrophage populations. In summary, we will perform 75bp PE RNA-seq on 20 samples (10 pre and post stimulus), on the HiSeq 2500 platform. Samples will be multiplexed at 5 samples / lane, so we will require 4 flow cells in total.This data is part of a pre-publication release. Transcriptome profiling of embryos from the Mouse Genetics Project DMDD

Project description:Total RNA was extracted from wildtype embryos of developmental stage E14.5 for baseline expression study relating to the Mouse Genetics Project (http://www.dmdd.org.uk/). Protocol: After DNase treatment, fragmented RNA was enriched for the 3 ends by pull down using an anchored polyT oligo attached to magnetic beads. An RNA oligo comprising part of the Illumina adapter 1 was ligated to the 5 end of the captured RNA and the RNA was eluted from the beads. Reverse transcription was primed with an anchored polyT oligo with part of Illumina adapter 2 at the 5 end followed by 10 bases HBDVHBDVHB (using the single base code), then one of 96 eight base indexing tags, then CG and 14 T bases. An Illumina library with full adapter sequence was produced by 20 cycles of PCR. This data is part of a pre-publication release.
