Transcription profiling of Basmati T-DNA insertional mutant lines

ABSTRACT: The aim of this study was to look for the changes at the transcriptome level caused by the same T-DNA cassette in three mutants of Basmati 370 with different phenotypes. The comparative analysis of differentially expressed genes was conducted individually and collectively for all three mutants. RNA from Basmati mutants OsPE, Osoc and Ossl grown under optimal conditions were analyzed in two different biological replications (A and B) making total six samples.

A single functional blast resistance gene Pi54 activates complex defense mechanism in Rice

Project description:To investigate the responses of resistance gene Pi54 at transcriptome level in blast resistant transgenic rice line TP-Pi54 during infection by Magnaporthe oryzae, we studied the co-expression analysis using microarray along with susceptible non-transgenic line Taipei 309 (TP). Suitable controls for both lines were used. The comparative analysis of differentially expressed genes was conducted. Total RNA from the leaves of mock inoculated non transgenic line Taipei 309 (TP) and transgenic line (TP-Pi54) along with challenge inoculated plants were isolated at 72 hours post inoculation. The samples were analyzed in two different biological replications (A and B) making total eight samples.

Project description:The aim of this study was to identify candidate genes responsible for grain number per panicle between a pair of rice varieties (Pusa 1266 and Pusa Basmati 1) by combining QTL analysis with expression analysis. Microarray analysis of RNA extracted from the panicle primordia showed 2741 differentially expressed genes. The differentially expressed genes were shortened to 18 on the basis of their occurance in the QTL region (responsible for grain number regulation) detected in RIL population derived from Pusa 1266 and Pusa Basmati 1. Transcription profiling of parental lines and bulked salt sensitive and salt tolerant RILs derived from 2 rice varieties

Project description:The aim of this study was to minimize the number of candidate genes responsible for salt tolerance between a pair of rice varieties (CSR27 and MI48) with contrasting level of salt tolerance by bulked segregant analysis of their recombinant inbred lines. Microarray analysis of RNA extracted from the tolerant and susceptible parents without and with stress showed 798 and 2407 differentially expressed genes, respectively. The number of differentially expressed genes was drastically reduced to 70 and 30, by pooling the RNAs from ten extreme tolerant and ten extreme susceptible RILs due to normalization of irrelevant differentially expressed genes between the parents. RNA from CSR27, MI48, tolerant bulk and susceptible bulk grown under control and salt stress conditions were analysed in two different biological replications (A and B) making total sixteen samples

Genome wide expression analysis of EST-induced EBE-XVE using Affymetrix ATH1 array

Project description:Global transcriptome patterns were determined in XVE-14 and wild-type seedlings induced for 45 min b-estradiol in order to identify the genes early regulated by EBE transcription factor. We used microarrays to identify genes differentially expressed in EST-inducible EBE over-expression line #14 compared to wild-type plants, 45 min after 2µM EST induction. Three independent biological replications were performed. In order to identify potential direct/early target genes of EBE transcription factor, estradiol inducible overexpression system was used. Three week old Arabidopsis EBE-XVE (line 14) and WT seedlings were treated with ß-estradiol (2µM) for 45 min. RNA was isolated from shoot and subjected to hybridization on Affymetrix microarrays. Experiment was performed in 3 biological replications and genes differentially expressed between estradiol treated EBE-XVE and WT plants were identified as potential early targets of EBE.
