Project description:Time-course transcriptional profiling of rice leaf in the field in 2009. This experiment was performed to validate the results of field transcriptomic modeling. Using 461 field transcriptome data obtained in 2008 (GSE36040; GSE36042; GSE36043; GSE36044; GSE18685) and the corresponding meteorologicla dara, we perfomred statistical modeling of transcriptome. Rice leaves (Norin8 vs. osgi) in the paddy field were collected on Aug. 10 - 12, 24 - 25, 31, Oct. 8 - 9 in 2009.

Project description:Tissue-specific transcriptional profiling of the abscission layer (AL) at the base of young flower in rice using laser micro-dissection: NIL(qSH1) vs. Nipponbare. We used two rice varieties, NIL(qSH1) and Nipponbare. NIL(qSH1) is a nearly isogenic line containing the seed shattering gene qSH1. Seed shattering is easy in NIL(qSH1), but it is not in Nipponbare. So, we used some stages of young flower in NIL(qSH1) and some in Nipponbare. Four regions: 1. abscission layer region of NIL(qSH1), 2. upper abscission region of NIL(qSH1), 3. lower abscission layer region of NIL(qSH1), and 4. abscission layer region of Nipponbare. Sample experiments: NIL(qSH1) AL vs. Nipponbare AL, NIL(qSH1) AL vs. NIL(qSH1) upper region of AL, and NIL(qSH1) AL vs. NIL(qSH1) lower region of AL.

Transcriptome Remodeling Associated with Chronological Aging in the Dinoflagellate, Karenia brevis

Project description:To gain an understanding of processes that underlie chronological aging in this dinoflagellate, a microarray study was carried out to identify changes in the global transcriptome that accompany the entry and maintenance of stationary phase up to the onset of cell death. The transcriptome of K. brevis was assayed using a custom 10,263 feature oligonucleotide microarray from mid-logarithmic growth to the onset of culture demise. A total of 2,958 (29%) features were differentially expressed, with the mid-stationary phase timepoint demonstrating peak changes in expression. Gene ontology enrichment analyses identified a significant shift in transcripts involved in energy acquisition, ribosome biogenesis, gene expression, stress adaptation, calcium signaling, and putative brevetoxin biosynthesis. The extensive remodeling of the transcriptome observed in the transition into a quiescent non-dividing phase appears to be indicative of a global shift in the metabolic and signaling requirements and provides the basis from which to understand the process of chronological aging in a dinoflagellate. Twenty seven 900ml batch cultures of K. brevis were inoculated at a starting concentration of approximately 1000 cells/ml from mid-logarithmic stage starter cultures on day 0. Triplicate cultures were harvested every other day from day 2 to 18 and total RNA was extracted. One color arrays were then run on all biological replicates (n=3 at each timepoint) for days 4, 6, 10, 14 and 18.

Cool-responsive change in the rice anther transcriptome

Project description:The genome-wide transcriptome analyses using microarray probes containing genes and repeat sequences have been performed to examine response to the low-temperature in rice. We have particularly focused on the rice anther at the booting stage, since the low-temperature at this stage resulted in pollen abortion. The results demonstrated that the low-temperature stress caused genome-wide changes of transcriptional activities not only in genes, but also in repeat sequences of the rice anther. The degrees of the temperature responsive changes varied among the rice strains. The five rice strains exposed to the low temperature at 12Â°C for four days, were used for the microarray analyses. RNA was extracted from the anthers one day (C1), three days (C3) and five days (C5: this is one day after completion of the cool treatment) after the cool treatment and non-treated anthers (C0) with three biological replicates.

Rice global gene expression profile in response to plant hormones

Project description:A time course gene expression profiling of rice treated with various plant hormones (abscisic acid, gibberelin, auxin, brassinosteroid, cytokinin and jasmonic acid) was performed to obtain an overall signature of the rice transcriptome in response to each phytohormone. The transcriptome of rice seedlings treated with various plant hormones such as abscisic acid (ABA), gibberellic acid 3 (GA3), indole-3-acetic acid (IAA), brassinolide (BL), trans-zeatin (tZ), and jasmonic acid (JA) was characterized by microarray analysis. Seven-day old seedlings were transferred in culture solutions with specific hormones and in culture solution without hormone to serve as control (mock treatment). Root samples were collected and analyzed in three replicates at pretreatment (control) and after 15 min, 30 min, 1 h, 3 h and 6 h incubation in culture solutions with each hormone. Shoot samples were collected and analyzed in two replicates at pretreatment (control) and after 1 h, 3 h, 6 h and 12 h incubation culture solutions with each hormone. A total of 93 microarray data for root and 50 microarray data for shoot were obtained.
