Stable and inducible expression of Fbxo25 in Flp-In-293 cells: control vs. tetracycline treatment

ABSTRACT: Expression profile of human Flp-In-293-WT-FBXO25 or Flp-In-293-M-bM-^HM-^FF-FBXO25 cells comparing non treated cells vs. tetraciclyne treated for 24 and 48 hours. Flp-In-293-M-bM-^HM-^FF-FBXO25 cells when induced express the non functional protein (without F-box domain). The objective of the study was to identify genes up or down-regulated when Fbxo25 wild-type or Fbxo25 lacking F-box domain is superexpressed. Flp-In-293 WT and M-bM-^HM-^FF cells with and without tetracycline treatment. Two timepoints, two replicates each.

LIN28 binds messenger RNAs at GGAGA motifs and regulates splicing factor abundance (splicing array)

Project description:LIN28 is a conserved RNA binding protein implicated in pluripotency, reprogramming and oncogenesis. Previously shown to act primarily by blocking let-7 microRNA (miRNA) biogenesis, here we elucidate distinct roles of LIN28 regulation via its direct messenger RNA (mRNA) targets. Through cross-linking and immunoprecipitation coupled with high-throughput sequencing (CLIP-seq) in human embryonic stem cells and somatic cells expressing exogenous LIN28, we have defined discrete LIN28 binding sites in a quarter of human transcripts. These sites revealed that LIN28 binds to GGAGA sequences enriched within loop structures in mRNAs, reminiscent of its interaction with let-7 miRNA precursors. Among LIN28 mRNA targets, we found evidence for LIN28 autoregulation and also direct but differing effects on the protein abundance of splicing regulators in somatic and pluripotent stem cells. Splicing-sensitive microarrays demonstrated that exogenous LIN28 expression causes widespread downstream alternative splicing changes. These findings identify important regulatory functions of LIN28 via direct mRNA interactions. In triplicate, polyA-selected RNA was extracted from untreated Flp-In-293 cells, stable LIN28V5 293 cells, TDP-43 over-expressed Flp-In-293 cells, control over-expressed Flp-In-293 cells, LIN28 depleted hES cells, and control depleted hES cells, and hybridized to custom human splicing sensitive microarrays

Project description:Gene expression profiling of HEK293-derived cell lines that are stably transfected with either a tetracycline-inducible TRIB3 expression construct (TRIB3-293 cells), tetracycline-inducible ATF4 expression construct (ATF4-293 cells) or the corresponding empty vector (Vector-293 cells). Samples from tetracycline-treated and tetracycline-untreated cell cultures were collected after a 24-hour (TRIB3-293 cells, Vector-293) or 4-hour (ATF4-293) incubation in growth medium either with or without glucose.

Expression data of inducible stable cell lines overexpressing Ero1alpha WT and Ero1alpha C104A/C131A

Project description:The overall cellular response to oxidative stress generated by Ero1M-NM-1 in the lumen of the mammalian endoplasmic reticulum (ER) is poorly characterized. Here, we investigate the effects of overexpressing a hyperactive mutant (C104A/C131A) of Ero1M-NM-1. Using microarray analysis, we demonstrate that the cell reacts to the oxidative challenge caused by Ero1M-NM-1 hyperactivity by turning on the unfolded protein response. Our findings suggest that the hyperoxidation generated by Ero1M-NM-1-C104A/C131A is addressed in the ER lumen and is unlikely to exert oxidative injury throughout the cell. Human embryonic kidney 293 Flp-In T-REx cells (Invitrogen) overexpressing Ero1M-NM-1-WT and Ero1M-NM-1-C104A/C131A were grown in triplicates and expression was either not induced or induced doxycycline (dox) for 24 h. Extracted RNA was hybridized on Affymetrix microarrays and genes with significantly different expression levels between the four categories were identified by a two-way analysis of variance (ANOVA), where the cell line (Ero1M-NM-1-WT or Ero1M-NM-1-C104A/C131A) and induction status (-dox/+dox) were used as the two factors for the p-value calculation.

RNA-Seq of control and RNPS1 knockdown with or without RNPS1 wildtype or RNPS1-RRM domain rescue in Flp-In T-REx 293 cells

Project description:RNPS1 is a splicing regulatory protein and a component of the ASAP/PSAP complex, which is associated with the exon junction complex and modulates alternative splicing. It was previously postulated that the isolated RRM domain of RNPS1 in complex with ASAP/PSAP is able to regulate certain alternative splicing events. We aimed to investigate in Flp-In T-REx 293 cells which alternative splicing events are rescued by the expression of the wild type RNPS1 or the isolated RRM domain of RNPS1 in a RNPS1 knockdown background by using RNA-Seq analyses. The rescue construct was stably integrated into the genome using the PiggyBac transposon system. As controls, either Luciferase (Luc) siRNA was used or RNPS1 was knocked down without rescue.
