Differential microRNA expression profiles in Retinoblastoma serum

ABSTRACT: Retinoblastoma (RB) is a malignant intraocular neoplasm occurs mostly in children. The malignancy caused due to altered miRNA expression in cancer tumors and circulating body fluids has been reported in several cancers. The aberrantly expressed microRNAs are useful for diagnosis and prognosticating the tumors. Circulating miRNAs have been identified as potential markers in neoplastic and non -neoplastic diseases. The aim of the study involves identifying microRNA signatures of serum of Retinoblastoma and possible use of differential miRNA as unique biomarker for RB. Agilent Single Color Whole miRNA microarray: 14 advanced stage Retinoblastoma Serum (pooled) Vs 14 Non-Retinoblastoma Serum (pooled) samples

Project description:In This work we analyzed the mirnome in plasma and corresponding extracellular vesicles (EVs) from 12 patients affected by retinoblastoma (Rb) a childhood intraocular malignant tumor, as well as from 12 healthy aged matched controls. Using hierarchical clustering with the detection score microarrays provide for each miRNA and we identified a plasma signature of 19 miRNAs in all Rb cases that were able to discriminate both cases from controls.

Nucleolin-aptamer therapy in retinoblastoma: molecular changes and mass spectrometry–based imaging

Project description:Retinoblastoma (RB) is an intraocular childhood tumor which, if left untreated, leads to blindness and mortality. Nucleolin (NCL) protein which is differentially expressed on the tumor cell surface, binds ligands and regulates carcinogenesis and angiogenesis. We found that NCL is over expressed in RB tumor tissues and cell lines compared to normal retina. We studied the effect of nucleolin-aptamer (NCL-APT) to reduce proliferation in RB tumor cells. Aptamer treatment on the RB cell lines (Y79 and WERI-Rb1) led to significant inhibition of cell proliferation. Locked nucleic acid (LNA) modified NCL-APT administered subcutaneously (s.c.) near tumor or intraperitoneally (i.p.) in Y79 xenografted nude mice resulted in 26 and 65% of tumor growth inhibition, respectively. Downregulation of inhibitor of apoptosis proteins, tumor miRNA-18a, altered serum cytokines, and serum miRNA-18a levels were observed upon NCL-APT treatment. Desorption electrospray ionization mass spectrometry (DESI MS)-based imaging of cell lines and tumor tissues revealed changes in phosphatidylcholines levels upon treatment. Thus, our study provides proof of concept illustrating NCL-APT-based targeted therapeutic strategy and use of DESI MS-based lipid imaging in monitoring therapeutic responses in RB.

MicroRNA profiling by arrray of unilaterial and bilateral retinoblastoma tumours from enucleated patients with no chemotherapy history

Project description:Retinoblastoma (Rb) is the most common intraocular tumor in childhood and represent a very robust model about hereditary develop for cancer. We believe that miRNome expression may give clues to understanding Rb heterogeneity and to comprehend biological features in order to find new biomarkers for better treatments. We explore 12 Rb tumors from enucleated patients with no chemotherapy history from Children Hospital of Mexico Federico Gomez and Pediatric Hospital Medical Center XXI century by informed parental consent to collaborate with retrospective research. 5 bilateral and 7 unilateral, 4 female and 8 male samples were tailed and labeled with biotin to hybridize in GeneChip miRNA 4.0 Affymetrix array. Chips were washed and scanned 18hrs after hybridization.

Here, we perform single-cell RNA sequencing (scRNA-seq) 4 RB samples (2 from intraocular and 2 from extraocular RB patients), and integrate public scRNA-seq datasets to characterize the local extension of RB at single-cell level.

Gene Expression profiles in Retinoblastoma

Project description:Gene expression profiles in retinoblastoma by whole Human Genome DNA microarrays in comparison to the normal retina gave an insight into several genes and pathways that were regulated in the tumor. The upregulated and the downregulated genes were further validated by quantitative real time PCR and tissue microarray (TMA) on retinoblastoma tumors. Theoverall goal is to determine the global gene expression profile in retinoblastoma tumors which is first of its kind on a whole genome microarray. Two coloured microarray:retinoblastoma tumor (4 samples) vs. normal retina (4 samples).

NSUN2-mediated 5-methylcytosine enhances purine metabolism through ALYREF in retinoblastoma

Project description:5-methylcytosine (m5C) RNA modification installed by methyltransferase NSUN2 regulates gene expression and cell fate. Retinoblastoma (RB) is the most common primary intraocular tumor in children. However, the functional role of m5C modification in retinoblastoma remains unclear. Here, we show that 5-methylcytosine significantly promotes the progression of retinoblastoma. Retinoblastoma samples showed increased m5C levels, indicating a poor prognosis. Changes in global m5C modification were highly associated with tumor progression in vitro and in vivo. Mechanistically, NSUN2 stabilized the methylated PFAS mRNA, a tumor promoter in retinoblastoma. Our work uncovers a critical function for m5C methylation in retinoblastoma and provides additional insight into the understanding of m5C modification.

Proteomic profiling of retinoblastoma by high resolution mass spectrometry

Project description:We performed a high throughput comparative proteomics study to identify differentially expressed proteins that could serve as putative targets in retinoblastoma. We used iTRAQ based quantitative proteomics approach and analyzed the samples on orbitrap velos mass spectrometer. We identified and quantified a total of 3733 proteins in retinoblastoma when compared with normal adult retina. In total, we identified 987 proteins that were differentially expressed in retinoblastoma with a fold change of ≥2 of which 392 proteins were upregulated and 595 were downregulated.

DNA methylation analysis of the cell free DNA from Retinoblastoma

Project description:Retinoblastoma (RB) is a primary intraocular cancer in infants and toddlers. Direct biopsy is contraindicated in RB due to the risks of provoking extraocular tumor spread. In this study, we demonstrated that DNA methylation profile can be obtained from the tumor-derived cell-free DNA in aqueous humor (AH) and is highly concordance with that directly from RB primary tumors. It is the first time to identify unique DNA methylation pattern from RB tumor before surgically removing the eye. We provde the evidence that DNA methylation from AH could not only be used for RB diagnosis, but also for the prognostic prediction and potential therapeutic targets by personalized approach.

Here, we have used nanogram scale of retinoblastoma RNA, processed in HUMAN GENE 1.0 ST ARRAYS. We have analysed the gene expression in 2 normal healthy adult retina collected from cadaveric eyes and 3 retinoblastoma primary tumors
