MiRNA expression profiling in tumor-associated BMDCs induced by mouse ovarian and colon tumor cells

ABSTRACT: miRNA expression profiling in tumor-associated BMDCs induced by tumor cells 1D8 or CT-26 in comparison with those cultured in medium. To prepare tumor-associated BMDCs(Bone Marrow-derived Dendritic Cells), murine BMDCs were co-cultured with 1D8 or CT-26 cells in a transwell plate in 1640 medium supplemented with 3% FCS and 1% penicillin and streptomycin for 24 hrs. Total RNAs were isolated using the TRIZOLM-BM-. Reagent(Invitrogen) according to manufacturerM-bM-^@M-^Ys instructions.The samples were labeled using the miRCURYM-bM-^DM-" Array Power labeling kit (Exiqon). miRNA array hybridization was performed, and unbound miRNA Labels were washed away. Microarrays were analyzed using GenePix 4000B scanner and GenePix Pro 6 software (Molecular Devices).

miRNA profile of rat vascular smooth muscle cell stimulated by 2.6 mM high-phosphate

Project description:We compared time-series miRNA expression profile in high-phosphateM-bM-^@M-^Sstimulated rat vascular smooth muscle cells at 0, 3, and 12 hr respectively. Total RNA of rat VSMCs stimulated with 2.6 mM inorganic phosphate for 0, 3 or 12 hr was harvested by the Trizol method (Invitrogen) or use of the miRNeasy mini kit (QIAGEN). The samples were labeled by use of the miRCURYM-bM-^DM-" Hy3M-bM-^DM-"/Hy5M-bM-^DM-" Power labeling kit and hybridized on the miRCURYM-bM-^DM-" LNA Array (v.16.0) (Exiqon, Denmark). After washing slides were scanned by use of the Axon GenePix 4000B microarray scanner. Expressed data were normalized by the Median normalization method, and then relative fold change at each time was detected by level of fluorescence in the phosphate-treated group normalized to that in the control group. Finally, hierarchical clustering was performed for miRNA expression profiling. Student t test was used to compare differences between 2 groups, and a 1.5-fold change was considered significant.

MiRNA array screening was performed to identify the differential expression of miRNAs involved in EMT in natural epithelial - mesenchymal phenotype cell line pairM-oM-<M-^HHN-4, HN-12) and in TGF-M-NM-2 induced EMT models (HN-4 TGF-M-NM-2,HN-4). Multiple myeloma-derived extracellular vesicles modulate the bone marrow immune microenvironment

Project description:One of the hallmarks of multiple myeloma (MM) is a permissive BM microenvironment. Increasing evidence suggest that cell-to-cell communication between myeloma and immune cells via tumor cell-derived extracellular vesicles (EV) plays a key role in the pathogenesis of MM. Hence, we aimed to explore BM immune alterations induced by MM-derived EV. For this, we inoculated immunocompetent BALB/cByJ mice with a myeloma cell line - MOPC315.BM -, inducing a MM phenotype. Upon tumor establishment, characterization of the BM microenvironment revealed the expression of both activation and suppressive markers by lymphocytes, such as Granzyme b and PD-1, respectively. In addition, conditioning of the animals with MOPC315.BM-derived EV, before transplantation of the MOPC315.BM tumor cells, did not anticipate the disease phenotype. However, it induced features of suppression in the BM milieu, such as an increase in PD-1 expression by CD4+ T cells. Overall, our findings reveal the involvement of MOPC315.BM-derived EV protein content as promoters of immune niche remodeling, strengthening the importance of assessing the mechanisms by which MM may impact the immune microenvironment.

Complexity of Murine Cardiomyocyte miRNA Biogenesis, Sequence Variant Expression and Function

Project description:microRNAs (miRNAs) are critical to heart development and disease. Emerging research indicates that regulated precursor processing can give rise to an unexpected diversity of miRNA variants. We subjected small RNA from murine HL-1 cardiomyocyte cells to next generation sequencing to investigate the relevance of such diversity to cardiac biology. ~40 million tags were mapped to known miRNA hairpin sequences as deposited in miRBase version 16, calling 403 generic miRNAs as appreciably expressed. Hairpin arm bias broadly agreed with miRBase annotation, although 44 miR* were unexpectedly abundant (>20% of tags); conversely, 33 -5p/-3p annotated hairpins were asymmetrically expressed. Overall, variability was infrequent at the 5M-bM-^@M-2 start but common at the 3M-bM-^@M-2 end of miRNAs (5.2% and 52.3% of tags, respectively). Nevertheless, 105 miRNAs showed marked 5M-bM-^@M-2 isomiR expression (>20% of tags). Among these was miR-133a, a miRNA with important cardiac functions, and we demonstrated differential mRNA targeting by two of its prevalent 5M-bM-^@M-2 isomiRs. Analyses of miRNA termini and base-pairing patterns around Drosha and Dicer cleavage regions confirmed the known bias towards uridine at the 5M-bM-^@M-2 most position of miRNAs, as well as supporting the thermodynamic asymmetry rule for miRNA strand selection and a role for local structural distortions in fine tuning miRNA processing. We further recorded appreciable expression of 5 novel miR*, 38 extreme variants and 8 antisense miRNAs. Analysis of genome-mapped tags revealed 147 novel candidate miRNAs. In summary, we revealed pronounced sequence diversity among cardiomyocyte miRNAs, knowledge of which will underpin future research into the mechanisms involved in miRNA biogenesis and, importantly, cardiac function, disease and therapy. miRNA sequencing of 10 pairs samples between kidney normal tissues and cancer tissue

Project description:we combined their genome-wide profiles of tumors and normal adjacent tissues in 10 ccRCC patients. The results showed that 283 miRNAs were down-regulated and 187 up-regulated, meanwhile 7473 mRNAs were up-regulated and 3439 down-regulated in ccRCC. Expressions of 12 miRNAs and genes were validated in 10 patients we studied by RT-qPCR (validation rate from 60% to 100%). Differentially expressed gene analysis showed the collective change of miR-200 and SLC22A gene family, and pathway analysis revealed down-regulation of multiple metabolic pathways and up-regulation of focal adhesion, ECM-receptor interaction, etc. Moreover, A miRNA cluster located in chromosome Xq27.3 were significantly down-regulated in ccRCC, which were verified in 53 ccRCC patients by RT-qPCR (validation rate from 63.8% to 88.6%).56M-BM- and 586 potentially novel miRNAs andM-BM- mRNA we detected according toM-BM- statistical analyses. In addition,M-BM- 14M-BM- miRNA candidates were randomly selected to validateM-BM- usingM-BM- qRT-PCR and Sanger sequcencing technology, 10 of out 14 could be successfully amplified,.Plus, the sequences of all 5 randomly selected amplified products were confirmed by cloned Sanger sequencing.Our data demonstrated a combined profiling of miRNAs and mRNAs in ccRCC, which showed the decreased metabolism and the perturbation of renal cell function. Moreover, this study identified the expression alteration of a miRNA cluster on Xq27.3, which suggested its potential function in carcinogenesis of ccRCC Examination of 10 pairs of kidney normal cells and cancer cells .

Global microRNA profiling of aTC1-6 and bTC1 before and after treatment with cytokines

Project description:The study sought to determine the global miRNA profiles of mouse pancreatic cell lines aTC1-6 and bTC1 at steady state and after treatment with a cocktail of pro-inflammatory cytokines (IL1b; IFNg and TNFa) for a time course of 24 and 48 hours. Inflammatory cocktail contains IL1b 50 IU/ml; IFNg 1000 IU/ml; TNFa 1000 IU/ml. MicroRNA expression profiles in both cell lines during the different experimental conditions were determined using TaqManM-BM-. Rodent miRNA A+B Cards Set v2.0 (TLDA, Life Technologies). MicroRNA profiles were measured in 3 independent biological replicates. qRT-PCR analysis of microRNAs of aTC1-6 treated with cytokines for 24 and 48 h and of their respective not-treated controls as well as of M-NM-2TC1 cells not treated with cytokines. 180 ng RNA of each sample was reverse transcribed through MegaplexM-bM-^DM-" RT Rodent Primer Pool sets A and B, and preamplified through MegaplexM-bM-^DM-" PreAmp Rodent Primer Pool sets (LifetechnologiesM-bM-^DM-"). Complementary DNA (cDNA) was amplified usingTaqManM-BM-. Microarray analysis of gene expression profiles in PBHA-treated THP-1 cells after LPS stimulation

Project description:Using microarray analysis, 219 differentially expressed genes were isolated between the LPS group and LPS/PBHA treatment-group (fold change > or < 1.5). These genes were analyzed by KEGG system to reveal the important issues. The analyses of gene ontology were shown that the genes of the specific classes M-bM-^@M-^\Chemokine signaling pathwayM-bM-^@M-^], M-bM-^@M-^]Cytokine-cytokine receptor interactionM-bM-^@M-^], M-bM-^@M-^]RIG-I-like receptor signaling pathwayM-bM-^@M-^], M-bM-^@M-^]Leukocyte transendothelial migrationM-bM-^@M-^], and M-bM-^@M-^\MAPK signaling pathwayM-bM-^@M-^] showed markedly different patterns between both groups by KEGG analysis system. In this study presented here, human THP-1 cells were pretreated with only vehicle (resting group), vehicle and LPS (50 ng/ml), or PBHA (10 M-NM-<M) and LPS (50 ng/ml). After stimulation, the total cellular RNAs were manipulated for analyses of gene expression.
