MiRNA expression profiling in testis of mouse inter-subspecific hybrids

ABSTRACT: MiRNA expression profiling on 14.5 day old testis from sterile (PWD x B6)F1, (PWK x B6)F1 and fertile (B6 x PWD)F1 inter-subspecific hybrids were performed to study the genome wide variation in miRNA expression between different inter-subspecific hybrids during meiosis. The total RNA (120 ng) samples were extracted from 14.5 days juvenile testes (pool of 4 samples), converted to cDNA using the Affymetrix 3 IVT Express Kit and hybridized to Affymetrix Mouse miRNA Gene 1.0ST GeneChips (core facility of the Institute of Molecular Genetics AS CR, Prague, Czech Rep.)

Project description:According to Dobzhansky-Muller model, hybrid sterility is a consequence of independent evolution of related taxa resulting in incompatible interaction during gametogenesis of their hybrids. We proposed that asynapsis of heterospecific chromosomes in meiotic prophase provides a general and recurrently evolving trigger for the meiotic arrest of interspecific F1 hybrids. We used genome-wide expression profiling to quantify misexpression of Chr X and Chr Y genes. The total RNA (20M-bM-^@M-^S30 ng) samples were extracted from 14.5 days juvenile testes (pool of 4 samples), converted to cDNA using the Affymetrix 3 IVT Express Kit and hybridized to Affymetrix Mouse Gene 1.0ST GeneChips (core facility of the Institute of Molecular Genetics AS CR, Prague, Czech Rep.) We visually checked intensity histograms, boxplots and PCA graph and excluded one PWDxPWK sample that was a clear outlyer on all QC graphs (not shown).

Populations of pre-pachytene spermatocytes, pachytene spermatocytes and spermatids were isolated from PWD and B6 mice. All populations were isolated in triplicates from two bilogical replicas Hence, RNA was prepared from 18 samples and was then subject to labeling and hybridization on microarray chips.

Project description:Expression profiling of isolated populations of prepachytene spermatocytes (LP), pachytene spermatocytes (RP) and spermatids (ST) from PWD and B6 was performed to study the genome wide variation in gene expression between two mouse subspecies. To evaluate the transcriptional difference between B6 and PWD in during meiosis, we compared their transcriptomes in sorted populations of pre-pachytene primary spermatocytes (Leptonema, Zygotene and Pachytene), pachytene spermatocytes (Mid-late pachytene and diplotene) and spermatids. Populations of pre-pachytene spermatocytes, pachytene spermatocytes and spermatids were isolated from PWD and B6 mice. All populations were isolated in duplicates from two animals. Hence, RNA was prepared from 12 samples (= 2 strains x 3 tissues x 2 replicas) and was then subject to labeling and hybridization on microarray chips.

Gene expression analysis of mouse F1 hybrids to study cis regulatory variations

Project description:To analyze the difference in gene expression between alleles of F1 hybrids of mouse C57BL6/J (B6) and MSM/Ms (MSM) strains, we sequenced these F1 hybrids of reciprocal crosses. While most genes did show allelic bias, a small number of genes showed either B6- or MSM-biaed expression in both crosses. These allelic differences were associated with the allelic differences in histone acetylation in promoter regions determined by another experiments.
