Septic shock patients: outcome at D1 (24 hours after inclusion)

ABSTRACT: Microarray was performed on PBMC with an inflammatory dedicated slide of 340 genes, and target samples labelled with Cy3 for day 0 (reference) and with Cy5 for the other days. Changes in expression levels were evaluated by the ratio Dx/D0. According to outcome and time evolution, a two-dimensional clustering was performed. The day of inclusion corresponded to the first blood sampling (15 ml) quoted day 0. The following blood samples were performed at days 1, 7, and 28. Since the pre-sepsis expression of the genes as a control cannot be obtained, the day 0 sample was used patient per patient as a reference value for the next days samples for micro-array study. Patients outcome (dead or alive of evolution) was considered, as the time evolution when the patients survived.

SAM PMN Parturition

Project description:Bovine blood neutrophil RNA from 4 primiparous Holstein cows was collected on days -7, 0, 0.25, and 1 (relative to parturition on day 0). RNA was pooled across the four animals at the independent time points to obtain the 20 ug necessary for use in a loop design. RNA pools were separated into two 10 ug aliquots prior to cDNA synthesis and dye coupling in a loop design. Each sample was labeled with Cy3 and Cy5 and run in paired hybridizations as follows: GSM8506 compaired day 0.25 and day -7, GSM8507 compaired day 1 and day 0, GSM8508 compaired day -7 and day 1, GSM8509 compaired day 0 and 0.25. This pairing strategy was utilized to directly compare day -7 samples with days 0.25 and 1 samples because results from previous experiments suggested that the most pronounced differences in gene expression would occur between these days. Project description:PsrA and PsrB were found to repress Type III secretion (T3S) when provided in multicopy. Total RNA was extracted at late exponential phase in T3S permissive media (MEM-HEPES). Transcriptional profiles were expressed relative to the vector control (pGEM). Dual colour design. Cy5 labelled cDNA from TUV93-0 pPsrA or pPsrB cultures were hybridised against TUV93-0 pGEM Cy3 labelled cDNA. Data were normalised using the Genespring GX 7.3.1 analysis package.

Hepatic proteome analysis of Atlantic salmon (Salmo salar) after exposure to environmental concentrations of human pharmaceuticals

Project description:Pharmaceuticals are pseudo persistent aquatic pollutants with unknown effects at environmentally relevant concentrations. Atlantic salmon (Salmo salar) were exposed to Acetaminophen: 54.77 ± 34.67; Atenolol: 11.08 ± 7.98 and Carbamazepine: 7.85 ± 0.13 µg•L-1 for 5 days. After Acetaminophen treatment, 19 proteins were differently expressed, of which 11 were significant with respect to the control group (eight up-regulated and three down-regulated). After Atenolol treatment, 7 differently expressed proteins were obtained in comparison with the control, of which 6 could be identified (four up-regulated and 2 down-regulated). Carbamazepine exposure resulted in 15 differently expressed proteins compared with the control, with 10 of them identified (seven up-regulated and three down-regulated). Out of these, 3 features were common between Acetaminophen and Carbamazepine and one between Carbamazepine and Atenolol. One feature was common across all treatments. Principal component analysis and heat map clustering showed a clear grouping of the variability due to the applied treatments. The obtained data suggest (1) that exposure to environmentally relevant concentrations of the pharmaceuticals alters the hepatic protein expression profile of the Atlantic salmon; and (2) the existence of treatment specific processes that may be useful for biomarker development.

Transcription profiling of a mouse transgenic that targets expression of an oncogenic Met receptor reveals Met induces mammary tumors with diverse histologies and is associated with poor outcome and human basal breast cancer

Project description:Elevated Met receptor tyrosine kinase (RTK) expression correlates with poor outcome in breast cancer, yet a causal role for Met in the development of breast cancer has not been directly established. To examine this question, we generated a transgenic mouse model that targets expression of an oncogenic Met receptor (MetMut) to the mammary epithelium. We show that MetMut induces mammary tumors with a variety of histopathologies that exhibit gene expression profiles sharing similarities with human basal and luminal breast tumor subtypes. Among all breast cancers, we further demonstrate that the Met receptor is primarily overexpressed in human basal and HER2 positive breast cancers, and that a Met associated gene expression signature identifies patients with poor prognosis. Experiment Overall Design: Common reference design. 26 samples (including 20 normal tissue and 32 tumor tissue samples) replicated twice as dye swaps, generating a total of 52 arrays.

Project description:This data set was used to study FLT3 wild type and mutants in childhood AML samples from the Pediatric Oncology Group Study 9421. Abstract: Fms-like tyrosine kinase 3 (FLT3) mutations are associated with unfavorable outcomes in children with acute myeloid leukemia (AML). We used DNA microarrays to identify gene expression profiles related to FLT3 status and outcome in childhood AML. Among 81 diagnostic specimens, 36 had FLT3 mutations (FLT3-MUs), 24 with internal tandem duplications (ITDs) and 12 with activating loop mutations (ALMs). In addition, 8 of 19 specimens from patients with relapses had FLT3-MUs. Predictive analysis of microarrays (PAM) identified genes that differentiated FLT3-ITD from FLT3-ALM and FLT3 wild-type (FLT3-WT) cases. Among the 42 specimens with FLT3-MUs, PAM identified 128 genes that correlated with clinical outcome. Event-free survival (EFS) in FLT3-MU patients with a favorable signature was 45% versus 5% for those with an unfavorable signature (P = .018). Among FLT3-MU specimens, high expression of the RUNX3 gene and low expression of the ATRX gene were associated with inferior outcome. The ratio of RUNX3 to ATRX expression was used to classify FLT3-MU cases into 3 EFS groups: 70%, 37%, and 0% for low, intermediate, and high ratios, respectively (P < .0001). Thus, gene expression profiling identified AML patients with divergent prognoses within the FLT3-MU group, and the RUNX3 to ATRX expression ratio should be a useful prognostic indicator in these patients. Project description:Peripheral blood cells in patients with rheumatoid arthritis before/after IL-6 inhibition The obtained conclusions on the change of each gene expression level before and after MRA medication were as follows. (1) In the case of IL-6, the specific time profile that the expression level dropped at day 21 and increased to some extent at day 42 was observed in 2 of 18 subjects. In other subjects, quite small change or small increase after day 7 was observed. (2) In the case of IL-6R as well as in IL-6, the specific time profile that the expression level dropped at day 21 and increased to some extent at day 42 was observed in 1 of 18 subjects. In other subjects, slow and small increase was observed in 6 of 18. (3) The ratio of mRNA expression level of membrane and soluble type of IL-6R showed marginal difference after tocilizumab treatment, (4) The distinct change of expression level of cytochrome P450 mRNA after tocilizumab treatment was hardly observed in most patients. The measurement of expression level of several genes shown below in peripheral blood of human subjects (18 patients with rheumatic disease) before and after tocilizumab medication using DNA microarray (Hitachi human oligo chip) was conducted in this test, 1) Interleukin 6 (IL-6), membrane IL-6 receptor (IL-6R) and soluble type of the IL-6R, 2) several cytochrome P450 as follows: CYP3A4, CYP2D6, CYP2C9, CYP2C19. Number of human subjects was 18 and peripheral blood samples drawn at 4 time points: day 0 (the first Omeprazole administration was done), day 7 (Tocilizumab administration was done), day 21 and day 42 for each subject were analyzed. Project description:Arabidopsis plants (ecotype Ler) were grown under short day conditions (8h cool white fluorescent light at 100 uE, 16h dark) at 20 Â°C and ambient humidity in PGW36 phytochambers (Controlled Environment Ltd., Winnipeg, MB, Canada). Plants were grown in Redi soil (Grace & Co, Ajax, ON, Canada) in 12 cm pots at a density of five plants per pot without fertilization for 8 weeks. Light conditions were then changed to long day (16h light, 8h dark), and plants were fertilized once with standard 10-15-10 plant fertilizer (150 ul in 300 ml water per pot) (Schultz, St. Louis, MO, USA). Twelve and 14 days after changing to long day conditions we harvested sections from stems totalling 4-6cm (â5cm stemâ) and 9-11cm (â10cm stemâ) in length, respectively. All flowers, siliques, cauline leaves, and secondary branches were discarded and the remaining bolting stems were cut with a razor blade to generate the following sections: 0-2cm and 2-4cm from 5cm stems; and 0-3cm, 3-5cm, 5-7cm, and 7-9cm from 10cm stems. For array hybridizations, labelled cDNA derived from each section was co-hybridized with cDNA from 0-2cm sections as a reference.
