MRNA sequencing of the global effect of SET1A on gene expression in mouse ES cells

ABSTRACT: Gene expression profiling reveals that SET1A regulates gene expression, metabolism and development programs in mouse ES Cells To analyze the global effect of SET1A on gene expression in ES cells, we compared the gene expression profiles in CGR8 cells treated with control and Set1A siRNA by RNA-seq.

Project description:This experiment is part of the FunGenES project (FunGenES - Functional Genomics in Embryonic Stem Cells partially funded by the 6th Framework Programme of the European Union, http://www.fungenes.org). The experiment was conducted at University of Cologne, Cologne, Germany. Goal of the experiment was RNA expression profiling in the first 10 days of differentiation in CGR8 cells. Materials and methods: CGR8 cells were cultivated as EBs without addition of selective reagents in hanging drop cultures in a timecourse experiment. After 7 days, EBs were plated in gelatin-coated 6-well plates. RNA was prepared from ES cells (day 0), EBs (day 1 to 7) and plated EBs (day 10). Culture conditions: ES cells were differentiated via hanging drop protocol into embryoid bodies. RNA isolation method: The RNA isolation was carried out following standard methods (on column, RNeasy Mini kit, Qiagen)

Transcription profiling of mouse ES cell derived brachyury+ (T) cell specific transcriptome

Project description:This experiment is part of the FunGenES project (FunGenES - Functional Genomics in Embryonic Stem Cells partially funded by the 6th Framework Programme of the European Union, http://www.fungenes.org). The experiment was conducted at University of Cologne, Cologne, Germany. Goal of the experiment was an analysis the transcriptome of the ES-cell derived pure T-brachyury expressing CGR8 cells. Materials and methods: On day 0, EBs were made from T-brachyury ES (CGR8) cell line by hanging drop protocol. On second day, the hanging drop EBs were transferred into suspension. On third day, the EBs were treated or untreated with puromycin at a concentration of 5ug/ml for 2 days. On 5th day, the medium was changed and added medium with or without puromycin at a concentration of 2 ug/ml for 1 day. On day 6th , RNA was isolated from EBs treated or untreated with puromycin for affymetrix analysis.

Project description:This experiment is part of the FunGenES project (FunGenES - Functional Genomics in Embryonic Stem Cells partially funded by the 6th Framework Programme of the European Union, http://www.fungenes.org). The experiment was conducted at the University Bordeaux 2 (CNRS UMR 5164). The purpose of the experiment was to identify the LIF-dependent genes and early differentiation markers in mouse ES cells. Leukemia Inhibitory Factor (LIF) is a member of the Interleukin-6 (IL-6) family of cytokines, which displays pleiotropic functions, depending on both cell maturity and cell type. LIF maintains ES cell pluripotency and is a critical cell survival factor in myocytes. Materials and methods: CGR8 cell line was used.6 cell conditions tested: + LIF, reinduced 25 min with serum + LIF reinduced 25 min with serum and LIF 500pM - LIF for 24h, reinduced 25 min with serum - LIF for 24h, reinduced 25 min with serum and LIF 500pM- LIF for 48h, reinduced 25 min with serum - LIF for 48h, reinduced 25 min with serum and LIF 500pM. Genome-wide map of SET1A occupancy in mouse ES cells

Project description:To identify SET1A genome-wide occupancy and further unveil its role in transcriptional regulation in mouse ES cells, we carried out chromatin immunoprecipitation followed by high sequencing (ChIP-seq).We established a stable ES cell line expressing 2X Flag tagged SET1A and performed ChIP with anti-Flag M2 beads, followed by deep sequencing. We found that the SET1A peaks show an outstanding enrichment in promoter region. Importantly, these SET1A binding loci revealed a clear co-localization with OCT4, and high H3K4me3 level, which is consistent with its interaction with OCT4 and intrinsic H3K4 methylase activity.

Transcription profiling of mouse embyronic stem cells cultured with PI3-K signalling inhibitor LY294002 to identify PI3K-target genes

Project description:This experiment is part of the FunGenES project (FunGenES - Functional Genomics in Embryonic Stem Cells partially funded by the 6th Framework Programme of the European Union, http://www.fungenes.org).The experiment was conducted at the Unyversity of Bath, Bath, UK. Aim of the experiment is the identification of genes regulated by PI3K-dependent signaling in undifferentiated ES cells. Materials and methods: To identify target genes of PI3-K signalling, the PI3-K signalling inhibitor LY294002 was used at a concentration which was shown to perturb self-renewal in the presence of LIF and which knocks down PI3K signals. CGR8 cells cultivated in serum-free conditions in the presence of LIF were starved for 24h in media lacking LIF and then pre-inubated for 30 minutes with 5 mM LY294002 in DMSO or with DMSO alone. Cells were then stimulated with LIF for 2h, prior to preparation of RNA samples. Relationships between samples: Samples were either maintained in LIF or LIF plus LY294002 (PI3K inhibitor) for the required treatment times. Treatments: Treatment times with PI3K inhibitor LY294002 at 5 uM 2h (n=5), 3h (n=5).

Dissecting Oct3/4-regulated gene networks in embryonic stem cells by expression

Project description:POU transcription factor Pou5f1 (Oct3/4) is required to maintain ES cells in an undifferentiated state. Here we show that global expression profiling of Oct3/4-manipulated ES cells delineates the downstream target genes of Oct3/4. Combined with data from genome-wide chromatin-immunoprecipitation assays, this analysis identifies not only primary downstream targets of Oct3/4, but also secondary or tertiary targets. Furthermore, the analysis also reveals that downstream target genes are regulated either positively or negatively by Oct3/4. Identification of a group of genes that show both activation and repression depending on Oct3/4 expression levels provides a possible mechanism for the requirement of appropriate Oct3/4 expression to maintain undifferentiated ES cells. As a proof-of-principle study, one of the downstream genes, Tcl1, has been analyzed in detail. We show that Oct3/4 binds to the promoter region of Tcl1 and activates its transcription. We also show that Tcl1 is involved in the regulation of proliferation, but not differentiation, in ES cells. These findings suggest that the global expression profiling of gene-manipulated ES cells can help to delineate the structure and dynamics of gene regulatory networks. Trophoblast stem (TS) cells and another ES cell line (R1) were cultured as previously described . Three independent samples were prepared for each time point. Microarray experiments were carried out as described using the NIA Mouse 22K Microarray v1.0.

RNA-Sequencing of primary myoblasts from mice with a satellite cell specific knockout of the histone demthylase UTX/KDM6A

Project description:The KDM6 histone demethylases (UTX/KDM6A and JMJD3/KDM6B) mediate removal of repressive histone H3K27me3 marks to establish transcriptionally permissive chromatin. Loss of UTX in female mice is embryonic lethal. Unexpectedly, male UTX-null mice escape embryonic lethality due to expression of UTY, a paralog lacking H3K27-demethylase activity. This suggests that UTX plays an enzyme-independent role in development, and challenges the need for active H3K27-demethylation in vivo. However, the requirement for active H3K27-demethylation in stem cell-mediated tissue regeneration remains untested. Using an inducible mouse knockout that ablates UTX in satellite cells, we show that active H3K27-demethylation is necessary for muscle regeneration. Indeed, loss of UTX in satellite cells blocks myofiber regeneration in both male and female mice. Furthermore, we demonstrate that UTX mediates muscle regeneration through its H3K27-demethylase activity using a chemical inhibitor, and a demethylase-dead UTX knock-in mouse. Mechanistically, dissection of the muscle regenerative process revealed that UTX is required for expression of the transcription factor Myogenin that drives differentiation of muscle progenitors. Thus, we have identified a critical role for the enzymatic activity of UTX in activating muscle-specific gene expression during myofiber regeneration, revealing for the first time that active H3K27-demethylation has a physiological role in vivo. Satellite cells were sorted based on Cre-dependent expression of TdT reporter gene. Sorted UTXmKO or UTX WT satellite cells were then induced to differentiate for 24 hrs. RNA was then isolated and subjected to RNA-Seq analysis.
