Effect of polymeric formula on inflammation in intestinal epithelial cells

ABSTRACT: Microarray analysis of HT-29 cells co-cultured with tumor necrosis factor (TNF-a) in the presence or absence of polymeric formula as used for Exclusive Enteral Nutrition (EEN) therapy. Results provide insights into the molecular mechanisms underlying the anti-inflammatory effect of polymeric formula on intestinal epithelium. Total RNA obtained from 9 samples of HT-29 cells. Six samples were treated with TNF-a in the presence (3 samples) or absence (3 samples) of Polymeric Formula. Three samples were untreated and used as a control.

Differential Immunomodulatory Impact of Bacillus subtilis Spores and Vegetative Cells on a Human Colonic Epithelial Cell-Line Model

Project description:Bacillus subtilis strain R0179 is found in a number of commercially-available probiotic products. The mechanism(s) of action of B. subtilis in the host are poorly understood, but may involve the immune system response to switching between spore and vegetative forms. In order to help elucidate this mechanism, we challenged the immune response of a human colonic epithelial HT-29 cell model for 3 hours with the two forms of B. subtilis. The cellular response was evaluated using a custom-designed two-color expression microarray targeting 1354 genes of the human immune system. The data obtained in this study indicates that the vegetative cell form of the strain moderately induced TH1 pro-inflammatory response through IL-17C and TNF signaling pathway while down-regulating anti-inflammatory response genes IL-10 and TGFÎ²-2. The spore form had an opposite effect and acted primarily by down-regulating the Mitogen-Activated Protein Kinase pathway. The overall design consisted of 2 samples of HT-29 cells treated with Bacillus subtilis R0179 spores or vegetative states versus unchallenged HT-29 cells. A minimum of four dye-swap hybridizations (4 biological replicates) were performed for each of the 2 samples analyzed. Unchallenged HT-29 cells were controls and challenged HT-29 cells with Bacillus subtilis R0179 spores or vegetative were treated samples.

Human colon cancer HT-29 and LS174T cells: stably transfected with shRNA-Ascl2/EGFP vs. stably transfected with shRNA-Control/EGFP

Project description:Achaete scute-like 2 (Ascl2), a basic helix-loop-helix (bHLH) transcription factor, controls the fate of intestinal stem cells. However, the role of Ascl2 in colon cancer progenitor cells remains unknown. The cell lines HT-29 (47.5-95% of CD133+ population) and LS174T (0.45% of CD133+ population) were chosen for functional evaluation of Ascl2 in colon cancer progenitor cells after gene knockdown by RNA interference. The microRNA (miRNA) microarrays identified 26 two-fold up-regulated miRNAs and 58 two-fold down-regulated miRNAs in shRNA-Ascl2/HT-29 cells and 178 two-fold up-regulated miRNAs and 172 two-fold down-regulated miRNAs in shRNA-Ascl2/LS174T cells. Two-condition experiment: shRNA-Ascl2/HT-29 cells vs. shRNA-Ctr/HT-29 cells, and shRNA-Ascl2/LS174T cells vs. shRNA-Ctr/LS174T cells. Biological replicates: 1 HT-29 cells stably transfected with shRNA-Ascl2/EGFP, 1 LS174T cells stably transfected with shRNA-Ascl2/EGFP, 1 HT-29 cells stably transfected with shRNA-Control/EGFP, and 1 LS174T cells stably transfected with shRNA-Control/EGFP, independently grown and harvested. One replicate per array.

All RNA sequencing data was generated by the Genomics Services Lab at the HudsonAlpha Institute for Biotechnology (Huntsville, AL).

Influence of Slug/SNAI2 on global gene expression in CRC cells and tumors

Project description:To establish the role of Slug in CRC, we created a genetic CRC model for Slug expression. As parental cells, we selected HT-29 cells that display a pronounced epithelial phe-notype. HT-29 cells were transfected with Slug, and two stable Slug-expressing clones. (Slug1, Slug2) were isolated. As transfection control, we used HT-29 cells transfected with empty vector (control). To characterize the influence of Slug on gene ex-pression, transcriptome analysis was performed for the four HT-29 cell lines as well as for the corresponding tumor xenografts. Global expression profiling showed that Slug-overexpressing cells and tumors were clustered together while the parental and control cells and tumors formed a separate cluster. Next, a two-step analysis was carried out. First, a subtractive analysis was carried out comparing the gene profiles of Slug-expressing cells and tumors with the corresponding parental/control samples. Genes were considered to be significantly upregulated by Slug if the fold change (FC) was greater than +2 and downregulated if the fold change was less than −2 with p-values (false dis-covery rates) less than 0.01
