Project description:CADM1 overexpresion and stepwise downregulation of CD7 in CD4+T-cells from ATL patients and HTLV-1 carriers accurately reflect the process of disease, i.e., oligoclonally and clonally exanding cells are accumulated in D (CADM1posCD7dim) and N (CADM1posCD7neg) populations, respectively. Moreover, gene expression profiling of each subpopulation supported that notion. PBMCs of asymptomatic carriers (ACs) and ATLs were subgrouped based on CADM1 and CD7 expression levels by multicolor flow cytometry. FACS-sorted subpopulations were then subjected to extraction of total RNA, followed by Cy-3 labeling and human whole genome gene expression microarray analyses.

Project description:A continuous gene expression profiling of leaves at regular interval from transplanting until harvesting was performed to understand the changes of transcriptional program and physiological state throughout entire growth of the rice plant in 2010. For continuous gene expression profile of leaf, the uppermost fully-expanded leaf in the main stem was sampled at 12:00 PM at regular intervals of 7 days encompassing 17 different growth stages with three replicates during a normal rice growing season in 2010.

Project description:Linear energy transfer (LET) is an important factor affecting several aspects of the irradiation effect, e.g. cell survival and mutation frequency, making the heavy-ion beam an effective mutagen. To study the mechanisms behind LET-dependent effects, expression profiling was performed after heavy-ion beam irradiation of imbibed rice seeds. Array-based experiments at three time points (0.5, 1, 2 h after the irradiation) revealed that the number of up- or down-regulated genes was highest 2 h after irradiation. Array-based experiments with four different LETs at 2 h after irradiation identified LET-independent regulated genes that were up/down-regulated regardless of the value of LET; LET-dependently regulated genes, whose expression level increased with the rise of LET value, were also identified. Oryza sativa L. 'Nipponbare' seeds were imbibed for 3 days. The seeds were irradiated with 22.5 or 50 keV/μm C-ion or 63 or 80 keV/μm Ne-ion at a dose of 15 Gy. Gene expressions of irradiated and unirradiated embryos were measured at 2 hours after irradiation. Three independent experiments were performed at each time and LET.

Project description:Smoking is the second leading cause of preventable death in the United States. Cohort epidemiological studies have demonstrated that women are more vulnerable to cigarette-smoking induced diseases than their male counterparts, however, the molecular basis of these differences has been remained unknown to date. In this study, we explored if there were differences in the gene expression patterns between male and female smokers, and how these patterns might reflect different gender-specific responses to the stress of smoking. Global gene expression was measured in the peripheral blood cells of 12 each male and female smokers and non-smokers using the Agilent one-color workflow and human whole genome microarrays.

Project description:This study aimed to establish an epithelial-mesenchymal transition (EMT) model with an immortalized human bronchial epithelial cell line, M-BE, and to identify an EMT signature gene set. The TGF-M-NM-21-induced M-BE cells got spindle-shaped fibroblast-like morphology and lost the cell-cell contact, with down-regulated expression of epithelial marker E-cadherin and up-regulated expression of mesenchymal markers N-cadherin and Vimentin. Examined by microarray, there were 2628 genes identified as significant EMT-related, including 1490 up-regulated genes (FC > 2, fdr < 0.01) and 1138 down-regulated genes (FC < 0.5, fdr < 0.01) in TGF-M-NM-21-induced M-BE cells. M-BE cells were treated with human recombinant TGF-M-NM-21 (5ng/ml) for six days. M-BE cells cultured without TGF-M-NM-21 were considered the controls. Three replicates of each were carried out for this investigation. Agilent 4x44K Human Whole Genome expression microarray (G4112F) analysis was applied to the RNA samples of the TGF-M-NM-21-treated M-BE cells and the controls.

Project description:Vascular formation in the leaves of higher plants begins with the selection of cells poised to become preprocambial cells, some of which eventually develop into procambial cells. The initiation of this process is accompanied by auxin-responsive and MONOPTEROS (MP) transcription factor-mediated modulations in gene expression. Here, we show that MP directly activates the expression of Dof5.8, which encodes a transcriptional repressor. Consistently, mutations within Dof5.8 enhanced the phenotype of a weak allele of mp, resulting in abnormal root and cotyledon development. However, although mp mutants showed reduced vascular patterns in cotyledons, the mp dof5.8 double mutants displayed both reduced and more complex vascular patterns in individual cotyledons. Thus, Dof5.8 appears to be associated with both positive and negative regulatory mechanisms for vascular network formation in leaves. Furthermore, both over-expression of Dof5.8 and expression of a Dof5.8 construct engineered to possess enhanced repressor activity in preprocambial cells prevented the formation of procambium for secondary and higher order veins, suggesting a predominantly negative regulatory role for Dof5.8. These results imply that proper vascular patterns in leaves are formed through the modulation of both positive and negative regulation by Dof5.8. MP may direct this fine-tuning mechanism by mediating the expression of Dof5.8. Gene expression in 4-day-old shoots was compared between the Dof5.8-overexpressing lines and control lines.

Project description:In order to understand the molecular mechanisms of changes seen in the adult mouse intestine in response to Sox2 overexpression, gene expression was analyzed in the ileum upon 2-day Doxycycline (DOX) treatment of mice containing Dox-inducible Sox2 transgene. Repression of Cdx2 and of its intestinal targets was observed and confirmed by Western blotting and immunostaining. This effect of Sox2 was distinct from the effect of overexpression of Oct4. 6-8 week old TetON-Sox2, rtTA controls (no TetOP-Sox2 transgene), TetON-Oct4, and TetON-Sox2 X TetON-Oct4 mice (2 replicates) were treated for 2 days with 2 mg/ml DOX or were left untreated. Intestines (ileum part) were collected and total mRNA was extracted.

Project description:Cesium-137 is a radionuclide of concern in fallout from reactor accidents or nuclear detonations. When ingested or inhaled, it can expose the entire body for an extended period of time, potentially contributing to serious health consequences ranging from acute radiation syndrome to increased cancer risks. In order to identify changes in gene expression that may be informative for detecting such exposure, and to begin examining the molecular responses involved, we have profiled global gene expression in mice injected with 137CsCl. We extracted RNA from the blood of control or 137CsCl-injected mice at 2, 3, 5, 20 or 30 days after exposure. Gene expression was measured using Agilent Whole Mouse Genome Microarrays, and the data was analyzed using BRB-ArrayTools. Three-month old male C57Bl/6 mice were injected intraperitoneally with 8.0 M-BM-1 0.3 MBq 137CsCl solution in a volume of 50 M-NM-<L, or left as controls. Groups of treated and control mice were sacrificed at intervals during the first 2-30 days after exposure, and total blood was collected using cardiac puncture. RNA was extracted from the blood, globin-transcript reduced, and subjected to whole genome expression microarray analysis.
