Project description:Non-canonical microRNAs (miRNAs) are a class of short endogenous RNA molecules with the ability to control development, autophagy, apoptosis and the stress response in eukaryotes by pairing with partially complementary sites in the 3' untranslated regions (UTRs) of targeted genes. Project description:SAGE libraries were prepared from mRNA of cultured bovine glomerular and aortic endothelial cells. Cells both cell lines were positive for acetylated LDL uptake and vWF expression, and were proven to be free of non-endothelial cells. Cultures were studied at passage 9-10. The cells were confluent, cultured in parallel, under identical conditions. Cells were plated on gelatin coated cell culture plastic in RPMI 1640 medium containing 10% FBS and streptomycin/penicillin. The last medium change was 48 hours prior to mRNA harvest. An Atlas of Bovine Gene Expression Reveals Novel Distinctive Tissue Characteristics and Evidence for Improving Genome Annotation

Project description:Background: A comprehensive transcriptome survey, or "gene atlas", provides information essential for a complete understanding of the genomic biology of an organism. We present an atlas of RNA abundance for 92 adult, juvenile and fetal cattle tissues and 3 cattle cell lines. Results: The Bovine Gene Atlas was generated from 7.2 million unique digital gene expression tag sequences (300.2 million total raw tag sequences), from which 1.59 million unique tag sequences were identified that mapped to the bovine genome accounting for 85% of the total raw tag abundance. Filtering these tags yielded 87,764 unique tag sequences that unambiguously mapped to 16,517 annotated protein-coding loci in the genome accounting for 45% of the total raw tag abundance. Clustering of tissues based on tag abundance profiles generally confirmed ontology classification based on anatomy. There were 5,429 constitutively expressed loci and 3,445 constitutively expressed unique tag sequences mapping outside annotated gene boundaries that represent a resource for enhancing current gene models. Physical measures such as inferred transcript length or antisense tag abundance identified tissues with atypical transcriptional tag profiles. We report for the first time the tissue specific variation in the proportion of mitochondrial transcriptional tag abundance. The Bovine Gene Atlas can be examined at http://www.agbase.msstate.edu/bovineatlas . Conclusions: The Bovine Gene Atlas is the deepest and broadest transcriptome survey of any livestock genome to date. Commonalities and variation in sense and antisense transcript tag profiles identified in different tissues facilitate the examination of the relationship between gene expression, tissue, and gene function. Transcriptomic characterization of cattle primary hepatocytes and its comparison with Madin-Darby bovine kidney (MDBK) cells and liver tissue

Project description:Cattle primary cultured hepatocytes (CHs) have been used as a useful in vitro model for drug metabolism studies. However, they suffer some limitations, when compared with the ex vivo liver tissue, such as difficult adhesion to the substrate following isolation, a limited viability and a rapid loss of differentiated characteristics. Therefore, a reliable hepatic in vitro model is actually needed for cattle. As established bovine hepatic cell lines are not available, we characterized the cattle primary CHs' transcriptome by using a cDNA microarray approach and compared it with ex vivo cattle liver tissue as well as with the Madin-Darby Bovine Kidney (MDBK) cells (as an established cell line for transfection purposes).<br>This part of the study compares the primary CHs vs. liver tissue. The comparison of MDBK cells vs. the primary CHs is found under E-MTAB-4430.

Gene expression changes in BVDV2-infected BL3 cells

Project description:The goal of this study was to study the gene expression changes that occurred in BL3 cells that were infected with type 2 bovine viral diarrhea virus (BVDV2). What happens within the cell and how the cell responds to the virus is completely unknown. Keywords: gene expression changes, BVDV2-infected cells, acute infection This study compared the gene expression patterns in noninfected BL3 cells to that in cells that had been infected with BVDV2 for 18 hours. The 2 SAGE libraries were compared to each other to determine which transcripts were present at altered levels in the infected cells. This data will give clues to how the viral infection gives rise to the different pathologies observed in infected animals.
