ABSTRACT: This series represents the samples used to generate the associated gene listing. The samples contained belong to two Platform accessions GPL561 and GPL562. There is a slight redundancy in the gene list due to multiple strong hits for a given gene. Clone selection was based on a fold >= 1.2 with a p-value <= 0.1 in at least 2 probe samples.

Alzheimer's disease is a progressive neurodegenerative disease characterized by senile plaques, neurofibrillary tangles, dystrophic neurites, and reactive glial cells. Spider mite preliminary feeding experiment with mites reared on bean and two Arabidopsis thaliana accessions

Project description:We sequenced messenger RNA from mixed stages of the two-spotted spider mite (Tetranychus urticae) reared on bean (Phaseolus vulgaris cv California Red Kidney; the laboratory host plant for mites) and two Arabidopsis thaliana accessions which were considered to either be susceptible (Kondara) or resistant (Bla-2) to mite feeding. This pilot experiment was conducted to assess gene expression differences of mites grown on sensitive versus resistant Arabidopsis accessions, as well as differences in mites feeding on different host species. The expression data was used for gene model validation of genes predicted by EuGene in the spider mite genome and to assess gene expression levels.

Chili pepper RNA-Seq data for fruit development in a set of accessions

Project description:Twelve chili pepper accessions, six domesticated, four wild and two F1 crosses were studied. RNA-Seq experiments were performed with fruits from each accession at 7 different times after anthesis. Additionally, samples of seedlings from two accessions were evaluated. The data set is comprised by 179 samples, that in total have more than 3 billion reads map to the Capsicum annuum genome.

Spike-in Experiment for ChIP-chip Simulation

Project description:The most widely-used method for detecting genome-wide protein-DNA interactions is chromatin immunoprecipitation on tiling microarrays, commonly known as ChIP-chip. Here, we conducted the first objective analysis of tiling array platforms and analysis algorithms in a simulated ChIP-chip experiment. Mixtures of human genomic DNA and "spike-ins" comprised of nearly 100 human sequences at various concentrations were hybridized to four tiling array platforms by eight independent groups. Blind to the number of spike-ins, their locations, and the range of concentrations, each group made predictions of the spike-in locations. All commercial tiling array platforms performed well, although each platform and analysis algorithm had distinct performance and cost characteristics. Simple sequence repeats and genome redundancy tend to result in false positives on oligonucleotide platforms. The spike-in DNA samples and the resulting array data presented here provide a stable benchmark against which future ChIP platforms, protocol improvements, and analysis methods can be evaluated. Genome-wide CRISPR-Cas9 screens reveal loss of redundancy between PKMYT1 and WEE1 in Glioblastoma stem-like cells

Project description:To identify new therapeutic targets for Glioblastoma (GBM), we performed genome-wide CRISPR-Cas9 "knockout" (KO) screens in patient-derived GBM stem-like cells (GSCs) and human neural stem/progenitors (NSCs), non-neoplastic stem cell controls, for genes required for their in vitro growth. Surprisingly, the vast majority GSC-lethal hits were found outside of molecular networks commonly altered in GBM and GSCs (e.g., oncogenic drivers). In vitro and in vivo validation of GSC-specific targets revealed several strong hits, including the wee1-like kinase, PKMYT1/Myt1. Mechanistic studies demonstrated that PKMYT1 acts redundantly with WEE1 to inhibit Cyclin B-CDK1 activity via CDK1-Tyr15 phosphorylation and to promote timely completion of mitosis in NSCs. However, in GSCs, this redundancy is lost, likely as a result of oncogenic signaling, causing GBM-specific lethality.
